The Superfund Research Program Analytics Portal: linking environmental chemical exposure to biological phenotypes

The OSU/PNNL Superfund Research Program represents a longstanding collaboration to quantify Polycyclic Aromatic Hydrocarbons (PAHs) at various superfund sites in the Pacific Northwest and assess their potential impact on human health. To link the chemical measurements to biological activity, we describe the use of the zebrafish as a high-throughput developmental model of human exposure that provides quantitative measurements of the biological ramifications of exposure to toxicants. Toward this end, we have linked over 150 PAHs found at Superfund sites to the effect of these same chemicals in zebrafish, creating a rich dataset that links environmental exposure to biological response. To quantify this response, we have implemented a dose-response modelling pipeline to calculate benchmark dose parameters which enable potency comparison across over 500 chemicals and 10 zebrafish-specific phenotypes. Our portal provides public access to this dataset via an interactive web site designed to support exploration and re-use of these data by the scientific community at http://srp.pnnl.gov.

TexTonic: Interactive Visualization for Exploration and discovery of Very Large Text Collections

TexTonic is a visual analytic system for interactive exploration of very large unstructured text collections. TexTonic visualizes hierarchical clusters of representative terms, snippets, and documents in a single, multi-scale spatial layout. Exploration is supported by interacting with the visualization and directly manipulating the terms in the visualization using semantic interactions. These semantic interactions steer the underlying analytic model by translating user interactions within the visualization to contextual updates to the supporting data model. The combination of semantic interactions and information visualization at multiple levels of the data hierarchy helps users manage information overload so that they can more effectively explore very large text collections. In this paper we describe TexTonic’s data processing and analytic pipeline, user interface and interaction design principles, and the results of a user study conducted mid-development with experienced data analysts. We also discuss the implications TexTonic could have on visual exploration and discovery tasks

Method and system for information retrieval and aggregation from inferred user reasoning

The visual analytic system enables information retrieval within large text collections. Typically, users have to directly and explicitly query information to retrieve it. With this system and process, the reasoning of the user is inferred from the user interaction they perform in a visual analytic tool, and the appropriate information to query, process, and visualize is systematically determined.

Search systems and computer-implemented search methods

Search systems and computer-implemented search methods are described. In one aspect, a search system includes a communications interface configured to access a plurality of data items of a collection, wherein the data items include a plurality of image objects individually comprising image data utilized to generate an image of the respective data item. The search system may include processing circuitry coupled with the communications interface and configured to process the image data of the data items of the collection to identify a plurality of image content facets which are indicative of image content contained within the images and to associate the image objects with the image content facets and a display coupled with the processing circuitry and configured to depict the image objects associated with the image content facets.

Information processing systems, reasoning modules, and reasoning system design methods

Information processing systems, reasoning modules, and reasoning system design methods are described. According to one aspect, an information processing system includes working memory comprising a semantic graph which comprises a plurality of abstractions, wherein the abstractions individually include an individual which is defined according to an ontology and a reasoning system comprising a plurality of reasoning modules which are configured to process different abstractions of the semantic graph, wherein a first of the reasoning modules is configured to process a plurality of abstractions which include individuals of a first classification type of the ontology and a second of the reasoning modules is configured to process a plurality of abstractions which include individuals of a second classification type of the ontology, wherein the first and second classification types are different.
