rcsb-api : Python Toolkit for Streamlining Access to RCSB Protein Data Bank APIs

The Protein Data Bank (PDB) was founded in 1971 as the first open-access digital data resource in biology to serve as the single global archive for three-dimensional (3D) macromolecular structure data. Current PDB holdings exceed 230,000 experimentally determined structures of proteins, nucleic acids, viruses, and macromolecular machines. The RCSB Protein Data Bank RCSB.org research-focused web portal facilitates search, analyses, and visualization of every PDB structure along with more than one million Computed Structure Models from AlphaFold DB and the ModelArchive. It is powered by a set of publicly available Application Programming Interfaces (APIs) that both support RCSB.org users and provide programmatic access to PDB data. Given the breadth and levels of granularity encompassed in this rich data collection, efficiently accessing the information programmatically may be challenging for new users. RCSB PDB has developed a Python software package, rcsb-api , that facilitates easy and efficient use of RCSB PDB APIs within a Python environment. This software tool is designed to streamline access to the extensive corpus of data housed within the PDB, enabling researchers to search, retrieve, and analyze 3D biostructure data seamlessly. Its use will accelerate research in structural biology, molecular biology and biochemistry, drug discovery, and bioinformatics by providing more efficient tools for data integration and analysis. The new toolkit is available on GitHub (github.com/rcsb/py-rcsb-api) and published to the public Python package repository (PyPI) to foster wider usage and support basic and applied research in fundamental biology, biomedicine, and the energy sciences.

AI-Ready Data Pilot Project Report

The proliferation of artificial intelligence in scientific research has created an urgent need to define "AI-ready data" for researchers and, more importantly, provide resources to help them produce AI-ready data. At Pacific Northwest National Laboratory, we conducted a pilot study with three data scientists evaluating three CSV datasets from different scientific domains, followed by semi-structured interviews capturing assessment practices. Our findings reveal that AI-readiness evaluation is intuition-based, with practitioners asking "How fast can I go from raw data to my machine learning pipeline?" Data scientists consistently prioritized workflow efficiency, human interpretability, and quality stewardship signals. From these insights, we developed a practical evaluation framework comprising data requirements, metadata standards, and validation tests that provides actionable criteria for producing and curating AI-ready datasets, addressing the gap between theoretical understanding and practical implementation.

Single-Cell Universal Logic-in-Memory Using 2T-nC FeRAM: An Area and Energy-Efficient Approach for Bulk Bitwise Computation

This work presents a novel approach to configure 2T-nC ferroelectric RAM (FeRAM) for performing single cell logic-in-memory operations, highlighting its advantages in energy-efficient computation over conventional DRAM-based approaches. Unlike conventional 1T-1C dynamic RAM (DRAM), which incurs refresh overhead, 2T-nC FeRAM offers a promising alternative as a non-volatile memory solution with low energy consumption. Our key findings include the potential of quasi-nondestructive readout (QNRO) sensing in 2T-nC FeRAM for logic-in-memory (LiM) applications, demonstrating its inherent capability to perform inverting logic without requiring external modifications, a feature absent in traditional 1T-1C DRAM. We successfully implement the MINORITY function within a single cell of 2T-nC FeRAM, enabling universal NAND and NOR logic, validated through SPICE simulations and experimental data. Additionally, the research investigates the feasibility of 3D integration with 2T-nC FeRAM, showing substantial improvements in storage and computational density, facilitating bulk-bitwise computation. Our evaluation of eight real-world, data-intensive applications reveals that 2T-nC FeRAM achieves 2× higher performance and 2.5× lower energy consumption compared to DRAM. Furthermore, the thermal stability of stacked 2T-nC FeRAM is validated, confirming its reliable operation when integrated on a compute die. These findings emphasize the advantages of 2T-nC FeRAM for LiM, offering superior performance and energy efficiency over conventional DRAM.

A model to assess Zircaloy’s mechanical property changes following a transient beyond critical heat flux

Maintaining the integrity of nuclear fuel rods is essential for ensuring public health and safety in nuclear power generation. During reactor operation, this integrity is confirmed by demonstrating compliance with established regulatory acceptance criteria. For moderate-frequency events, such as limiting transients and anticipated operational occurrences (AOOs), the current fuel integrity criterion is based on preventing boiling transition. This criterion assumes that prevention of boiling transition will prevent excessive cladding heating and, thus, fuel failure during normal operations. While conservative, this approach places significant constraints on core design, fuel cycle economics, and a plant’s ability to perform major power uprates, leading to suboptimal fuel utilization and inefficient carbon-free energy production. A more efficient approach could be achieved by revising the failure criterion to a material-specific limit rather than strictly preventing the boiling transition, since boiling transition per se is not a cause of fuel cladding failure. Here, as a result, a new licensing framework based on material properties, termed time-at-temperature (t@T), is needed. This approach would allow for brief periods of post–critical heat flux operation during an AOO without compromising safety. Implementing the t@T licensing strategy requires a robust technical foundation in material properties, which must be established through comprehensive data collection on both unirradiated and irradiated fuel and cladding materials. This foundation would enable the development of a safety basis that ensures safe operation while providing greater flexibility and efficiency for reactor operation. This paper documents a thorough review of the available data to establish a baseline knowledge that can inform the development of cladding mechanical models, as well as identify experimental data gaps that need to be addressed in future research. Machine learning and data informatics were utilized to extract the importance of parameters on the t@T parameter. Industry tools were used to perform baseline analyses to define the relevant transient conditions for data analysis. The subsequent review successfully identified applicable experimental data, as well as sufficient data to evaluate changes in cladding mechanical properties following an AOO transient. Rather than developing new models, this work coupled existing irradiation annealing and recrystallization models to calculate changes in hardness, yield stress, and ultimate tensile stress following an AOO event. The findings from this review were summarized to highlight the experimental data needs required to fill remaining gaps and support the development of future t@T licensing methodologies.

Integrating Intelligent Hydro-informatics into an effective Early Warning System for risk-informed urban flood management

The urban drainage system constantly facing flooding issues in coastal and urban areas. Robust and accurate urban flood management, particularly considering fast-moving compound floods, is crucial to minimize the impact of flood disasters in coastal cities. Till now, Ho Chi Minh City (HCMC) lacks an effective means of urban flood management because of flood risk communication among residents. Existing flood risk communication tools rely on post-disaster flood model outcomes and data. Therefore, this research proposes a real-time Early Urban Flooding Warning System (EUFWS) integrated with a user-friendly web and app interface. The backbone of this system consists of flood models developed using machine learning (ML) algorithms, combined with big data and Web-GIS visualization, with ML serving as the core for constructing the EUFWS. EUFWS offer several key advantages: they are available at all times, accessible from anywhere, and provide a real-time, multi-user working platform. Additionally, the system is flexible, allowing for the easy addition of components and services and scalable, adjusting to workload demands. EUFWS have been successfully deployed in Thu Duc City, Vietnam, as a case study and are operating effectively. Research results indicate that EUFWS supported decision-makers to be effectively risk informed and make intelligent decisions during urban flood emergencies. Finally, this underscores the significant potential of integrating ML and information technology to enhance the management of smart urban drainage systems in flood-prone cities worldwide.

U.S. Agrivoltaics Irradiance Database

This is a foundational data set for research and deployment of agrivoltaics, which is the co-location of agriculture and solar power plants on the same land. This irradiance and shading dataset can be utilized to determine the suitability of agrivoltaics configurations for a given region and crop-type. The data is hourly, 4x4 km resolution across the contiguous United States and Hawaii. It is calculated from the National Solar Radiation Database sites, using the System Advisor Model (SAM) to simulate the shading patterns for 10 common agrivoltaics configurations. Sunlight availability data is reported for 10 locations on the ground between adjacent rows of solar panels, as well as averaged across areas of interest such as the average irradiance in the edge-to-edge open area or across 3-6 planting beds. Other available metrics include the input meteorological data from the NSRDB (e.g. global horizontal irradiance, wind speed, etc.) and estimates for comparing energy and agricultural characteristic across the 10 configurations, including power output per acre or per kW installed capacity and farmable land area per acre.

NETL Coal Energy Atlas: A Collection of Coal/Energy Related Maps

The NETL Coal Energy Atlas contains a comprehensive collection of coal and energy-related maps and graphics curated by the National Energy Technology Laboratory (NETL) Systems Analysis group. It serves as a living document providing an overview of the U.S. coal and energy sectors. The volume is structurally organized into six key thematic areas. Ultimately, the atlas functions as a modular baseline for data integration, allowing researchers to drill down into specific regional locations or customize geographic base layers for advanced systems analysis.

Integration and Quantitative Comparison of Up-Scaled Molecular Observation Network Data with Existing Soil Databases

MONet provides novel soil molecular data to the research community for understanding biogeochemical processes and complementing other soil datasets. This study assesses MONet's ability to replicate known soil patterns via a comparative analysis of soil respiration (Rs), pH, and clay content against benchmark datasets. Results show moderate agreement for pH and clay content, highlighting MONet's strengths in capturing soil biogeochemical variation in underrepresented regions like urban areas. Rs data are marked by the appropriate trends relative to other datasets, but direct comparison is impractical due to methodological differences in underlying data. Strategic sampling is recommended to improve MONet's coverage and eventual utility in bridging molecular observations with global datasets.

Inferring building height from footprint morphology data

As cities continue to grow globally, characterizing the built environment is essential to understanding human populations, projecting energy usage, monitoring urban heat island impacts, preventing environmental degradation, and planning for urban development. Buildings are a key component of the built environment and there is currently a lack of data on building height at the global level. Current methodologies for developing building height models that utilize remote sensing are limited in scale due to the high cost of data acquisition. Other approaches that leverage 2D features are restricted based on the volume of ancillary data necessary to infer height. Here, we find, through a series of experiments covering 74.55 million buildings from the United States, France, and Germany, it is possible, with 95% accuracy, to infer building height within 3 m of the true height using footprint morphology data. Our results show that leveraging individual building footprints can lead to accurate building height predictions while not requiring ancillary data, thus making this method applicable wherever building footprints are available. The finding that it is possible to infer building height from footprint data alone provides researchers a new method to leverage in relation to various applications.
