Nature of the Reactive Biferric Peroxy Intermediate P′ in the Arylamine Oxygenases and Related Binuclear Fe Enzymes

Binuclear nonheme iron enzymes activate O 2 to perform a wide range of chemical transformations. The process of O 2 activation typically involves a biferric peroxy-level intermediate P. It has been previously found that this intermediate undergoes further activation, either protonation or rearrangement to form P′ or further oxidation to form high-valent intermediates Q or X. Here, this study defines the structure of the P′ intermediate in the N-oxygenases CmlI (and AurF based on previous data) using nuclear resonance vibrational spectroscopy (NRVS) in conjugation with density functional theory (DFT) calculations. These results, combined with variable temperature variable field (VTVH) magnetic circular dichroism (MCD) spectroscopy on the 1-electron cryoreduced P′, define the structure of the P′ intermediate as a μ-1,2-hydroxoperoxo biferric site with a second hydroxide bridge. Reaction coordinate calculations demonstrate that single electron transfer (SET) is facilitated by protonation of the peroxo, activating its reductive cleavage, and that the additional hydroxide bridge does not impact this reaction. VTVH MCD studies further reveal that the hydroxide bridge is absent in the biferrous site, suggesting that during the O 2 reaction with the biferrous site, a water molecule forms the hydroxide bridge in providing the proton that activates the peroxide in P′ for reactivity.

Topochemical Oxidation of Ruddlesden–Popper Nickelates Reveals Distinct Structural Family: Oxygen-Intercalated Layered Perovskites

Layered perovskites─including the Dion–Jacobson, Ruddlesden–Popper, and Aurivillius families─exhibit a wide range of correlated electron phenomena, from high-temperature superconductivity to multiferroicity. Here, in this study, we report a new family of layered perovskites realized through topochemical oxidation of La n+1 Ni n O 3n+1+δ (n = 1–4) Ruddlesden–Popper nickelate thin films. Postgrowth ozone annealing induces a substantial c-axis expansion─17.8% for La 2 NiO 4+δ (n = 1)─that monotonically decreases with increasing n. Surface synchrotron X-ray diffraction and coherent Bragg rod analysis (COBRA) reveal that this structural expansion arises from the intercalation of approximately δ ≈ 0.7–1.0 oxygen atoms into interstitial sites within the rock salt spacer layers, far exceeding the previous record of δ ≈ 0.3 for any Ruddlesden–Popper oxide. These oxygen-intercalated phases form a new class of layered perovskites with a spacer layer composition intermediate between the Ruddlesden–Popper and Aurivillius phases. Furthermore, oxygen intercalation induces metallicity, enhances nickel–oxygen hybridization, and suppresses oxygen octahedral rotations, a feature associated with high-temperature superconductivity in Ruddlesden–Popper nickelates. Our work establishes topochemical oxidation as a powerful approach to accessing highly oxidized, metastable phases across a broad range of layered oxide systems, offering new platforms to engineer electronic properties via intercalation chemistry.

Neutral Loss Mass Spectral Data Enhances Molecular Similarity Analysis in $\mathrm{METLIN}$

We report Neutral loss (NL) spectral data presents a mirror of MS 2 data and is a valuable yet largely untapped resource for molecular discovery and similarity analysis. Tandem mass spectrometry (MS 2 ) data is effective for the identification of known molecules and the putative identification of novel, previously uncharacterized molecules (unknowns). Yet, MS 2 data alone is limited in characterizing structurally related molecules. To facilitate unknown identification and complement the METLIN-MS 2 fragment ion database for characterizing structurally related molecules, we have created a MS 2 to NL converter as a part of the METLIN platform. The converter has been used to transform METLIN’s MS 2 data into a neutral loss database (METLIN-NL) on over 860 000 individual molecular standards. The platform includes both the MS 2 to NL converter and a graphical user interface enabling comparative analyses between MS 2 and NL data. Examples of NL spectral data are shown with oxylipin analogues and two structurally related statin molecules to demonstrate NL spectra and their ability to help characterize structural similarity. Mirroring MS 2 data to generate NL spectral data offers a unique dimension for chemical and metabolite structure characterization.

Decadal-scale recovery of carbon stocks after wildfires throughout the boreal forests

Boreal forests store 30% of the world's terrestrial carbon (C). Consequently, climate change mediated alterations in the boreal forest fire regime can have a significant impact on the global C budget. Here, we synthesize the effects of forest fires on the stocks and recovery rates of C in boreal forests from 368 plots from 16 long-term (= 100 years) fire chronosequences spread throughout the boreal zone. The mean annual temperature varied from -9.5°C to +5.2°C and annual precipitation from 295 mm to 824 mm in the study sites. Total C stocks decreased on average by 60% (range from <10% to >80%) because of forest fires, primarily due to large declines in the living trees and O-layer C stocks. C emissions of fires ranged from 0.1 to 11.4 kg m-2, and in most cases, the emissions were < 4 kg m-2. Total C stocks increased with time since fire following a sigmoidal shape Gompertz function, and it took 125 years until an average asymptote of 8.1 kg C m-2 was reached. Total C stocks accumulated at a rate of 2–60 g m-2 yr-1 during the first 100 years. We found that potential evapotranspiration (PET) was significantly correlated with C stocks and their post-fire recovery, likely because it integrates temperature, radiation and the length of the growing season. If the fire return interval shortens to under 100 years in the future, this suggests that many boreal forests will be prevented from reaching their full C storage potential. However, our results suggest that climate warming-induced increases in PET may also speed up the post-fire recovery of C stocks.

Electron Mixing and Isotropization in the Exhaust of Asymmetric Magnetic Reconnection With a Guide Field

In this work, we investigate an exhaust crossing of asymmetric guide field reconnection observed by Magnetospheric Multiscale (MMS) mission at Earth's dayside magnetopause. One MMS spacecraft (MMS 4) observes multicomponent electron distributions, including two counterstreaming electron beams, while the other three MMS spacecraft, with a separation of ~30 km, record nearly isotropic electron distributions. As counterstreaming electrons are unstable for the electron two-stream instability, our observations suggest that the electrostatic waves generated by the fast-growing electron two-stream instability can contribute to the rapid isotropization of electron distributions in the reconnection exhaust, indicating that wave-particle interactions play an important role in electron dynamics.

Lower Hybrid Waves at the Magnetosheath Separatrix Region

Lower hybrid waves are investigated at the magnetosheath separatrix region in asymmetric guide field reconnection by using the Magnetospheric Multiscale (MMS) mission. Three of the four MMS spacecraft observe clear wave activities around the lower hybrid frequency across the magnetosheath separatrix, where a density gradient is present. The observed waves are consistent with generation by the lower hybrid drift instability. The characteristic properties of these waves include the following: (1) the waves propagate toward the x-line in the spacecraft frame due to the large out-of-plane magnetic field, which is in the same direction of the diamagnetic drift of the x-line; (2) the wave potential is about 20% of the electron temperature. Furthermore, these drift waves effectively produce cross-field particle diffusion, enabling the transport of magnetosheath electrons into the exhaust region. At last, we suggest that the lower hybrid waves at the magnetosheath separatrix region represent some unique features of asymmetric guide field reconnection, which is different from that widely observed at the magnetospheric side of magnetopause reconnection.

Anisotropic Electron Fluid Closure Validated by in Situ Spacecraft Observations in the far Exhaust of Guide-field Reconnection

Anisotropic electron heating predictions of the equations of state of Le et al. (2009); https://doi.org/10.1103/PhysRevLett.102.085001 (“the EoS”) are applied to reconnection in the Earth's magnetosheath. The model is applicable to open systems where electrons are streaming along magnetic field lines into the reconnection region, sourced by fixed external reservoirs of plasma ambient to the reconnection region. While spacecraft observations have previously shown the EoS to hold in the region near the X-line, we find that for an event observed far downstream (~100 d i ) from the X-line both inflows and the exhaust follow the predictions of the EoS. Furthermore, the model underlying the EoS is extended to include additional perpendicular heating terms relevant to the considered event undergoing active magnetic compression with local electron trapping. Finally, the agreement between the spacecraft observations and the EoS emphasizes the roles of the ambient plasma sources and the dynamics of trapped and passing electrons in setting and controlling the anisotropic electron heating at large scale in naturally occurring plasma configurations.

Astrophysical Explosions Revisited: Collisionless Coupling of Debris to Magnetized Plasma

The coupling between a rapidly expanding cloud of ionized debris and an ambient magnetized plasma is revisited with a hybrid (kinetic ion/fluid electron) simulation code that allows a study over a wide range of plasma parameters. Over a specified range of hypothetical conditions, simple scaling laws in terms of the total debris mass and explosion speed are derived and verified for the maximal size of the debris cloud and the fraction of debris that free-streams from the burst along the magnetic field. Furthermore, the amount of debris that escapes from the burst with minimal coupling to the background magnetic field increases with the debris gyroradius. Test cases with two different debris species—including a heavy minority species with a relatively large gyroradius—highlight how the collisionless coupling of the debris depends on the single particle trajectories as well as the overall conservation of energy and momentum.

Overview of the Morphology and Chemistry of Diagenetic Features in the Clay-Rich Glen Torridon Unit of Gale Crater, Mars

The clay-rich Glen Torridon region of Gale crater, Mars, was explored between sols 2300 and 3007. Here, we analyzed the diagenetic features observed by Curiosity, including veins, cements, nodules, and nodular bedrock, using the ChemCam, Mastcam, and Mars Hand Lens Imager instruments. We discovered many diagenetic features in Glen Torridon, including dark-toned iron- and manganese-rich veins, magnesium- and fluorine-rich linear features, Ca-sulfate cemented bedrock, manganese-rich nodules, and iron-rich strata. We have characterized the chemistry and morphology of these features, which are most widespread in the higher stratigraphic members in Glen Torridon, and exhibit a wide range of chemistries. These discoveries are strong evidence for multiple generations of fluids from multiple chemical endmembers that likely underwent redox reactions to form some of these features. In a few cases, we may be able to use mineralogy and chemistry to constrain formation conditions of the diagenetic features. For example, the dark-toned veins likely formed in warmer, highly alkaline, and highly reducing conditions, while manganese-rich nodules likely formed in oxidizing and circumneutral conditions. We also hypothesize that an initial enrichment of soluble elements, including fluorine, occurred during hydrothermal alteration early in Gale crater history to account for elemental enrichment in nodules and veins. The presence of redox-active elements, including Fe and Mn, and elements required for life, including P and S, in these fluids is strong evidence for habitability of Gale crater groundwater. Hydrothermal alteration also has interesting implications for prebiotic chemistry during the earliest stages of the crater’s evolution and early Mars.

Generation of a Strong Parallel Electric Field and Embedded Electron Jet in the Exhaust of Moderate Guide Field Reconnection

Abstract Magnetospheric Multiscale observed an extended current layer concurrent with a strong parallel electric field. The current layer is embedded in the reconnection exhaust and is consistent with an extended magnetized jet expected in roughly symmetric moderate guide field reconnection. The strong parallel electric field observed at the jet balances a strong gradient in the parallel electron pressure caused by a transition between magnetized electrons with T e ‖ > T e ⊥ on one side of the jet and demagnetized, roughly isotropic electrons across the thin current layer. Simulation results show how this transition can occur and how the associated electron pressure gradients in Ohm's law balance the parallel electric field.

The Role of the Toroidal Vortex in Cumulus Clouds' Entrainment and Mixing

Abstract Shallow convective clouds play a crucial role in Earth's energy budget, as they modulate the radiative transfer in the atmosphere and participate in the vertical transport of aerosols, energy, and humidity. The parameterizations representing these complex, vital players in weather and climate models are mostly based on a description of steady‐state plumes and are a source of major uncertainty. Recently, several studies have shown that buoyant thermals are inherent in atmospheric convection and contain a toroidal (ring) vortex. This work studies those vortices in growing shallow cumulus (Cu) clouds using high‐resolution (10 m) Large Eddy Simulations that resolve these vortices in much detail. Recent analysis of such data showed that small‐scale turbulent diffusion is unable to explain the large diluted portion of the cloud. Here we advocate for the important role of the Cu toroidal vortex (TV) in cloud dilution and present the complex dynamics and structure of a Cu TV. Nevertheless, since the vortex dominates the cloud's dilution, simplicity emerges when considering the cloud's lateral mass flux profile. The cloud mixing is quantified using direct flux calculations and Eulerian tracers. In addition, Lagrangian tracers are used to identify the origin of the entrained air and its thermodynamic properties. It shows that most of the air entrained by the vortex is not recycled by the vortex, yet is significantly more humid than the environment. We suggest that the development of new models describing thermals, together with their toroidal vortices, might improve cloud parameterizations in weather and climate models.

Amapari Marker Band Metal‐Enrichments: Potential Mechanisms and Implications for Surface and Subsurface Water and Weathering in Gale Crater

NASA's Curiosity rover is exploring a 5 km tall sedimentary mound that is hypothesized to record the transition from a warm and wet (phyllosilicate-rich) to a cold and drier (sulfate-rich) Mars. Evidence of magnesium sulfate-bearing rock has shown that Curiosity has crossed through this phyllosilicate-sulfate transition. Recently, Curiosity arrived at the Amapari Marker Band, a darker, indurated unit that can be traced laterally for tens of kilometers in orbiter images. Here, Curiosity found evidence for a very broad lake, and bedforms interpreted as wave-ripple laminated sedimentary rock that likely was deposited in shallow water in the explored location, before becoming a deeper lake. These rocks are enriched in Fe, Mn, and Zn which has major implications for groundwater paleohydrology in Gale crater. Three formation hypotheses are considered: concretion formation during early diagenetic alteration of shallow lake sediments, laterization or leaching of the sediments, and addition of Fe, Mn, and Zn by a mildly acidic and reducing groundwater interacting with a redox and/or pH front in a stratified lake. The preferred interpretation of the metal enrichments within the Amapari Marker band sedimentary rocks is that they formed in a shallow water environment at a redox and/or pH front within the ripple unit, which drove precipitation and concentration of metals. If the enrichments are due to groundwater alteration, these processes could link subsurface and surface environments. Water and the presence of high amounts of redox sensitive elements and other metals are favorable indicators for habitability.

Lead compounds for the development of SARS-CoV-2 3CL protease inhibitors

We report the identification of three structurally diverse compounds – compound 4, GC376, and MAC-5576 – as inhibitors of the SARS-CoV-2 3CL protease. Structures of each of these compounds in complex with the protease revealed strategies for further development, as well as general principles for designing SARS-CoV-2 3CL protease inhibitors. These compounds may therefore serve as leads for the basis of building effective SARS-CoV-2 3CL protease inhibitors.

Development of optimized drug-like small molecule inhibitors of the SARS-CoV-2 3CL protease for treatment of COVID-19

The SARS-CoV-2 3CL protease is a critical drug target for small molecule COVID-19 therapy, given its likely druggability and essentiality in the viral maturation and replication cycle. Based on the conservation of 3CL protease substrate binding pockets across coronaviruses and using screening, we identified four structurally distinct lead compounds that inhibit SARS-CoV-2 3CL protease. After evaluation of their binding specificity, cellular antiviral potency, metabolic stability, and water solubility, we prioritized the GC376 scaffold as being optimal for optimization. We identified multiple drug-like compounds with <10nM potency for inhibiting SARS-CoV-2 3CL and the ability to block SARS-CoV-2 replication in human cells, obtained co-crystal structures of the 3CL protease in complex with these compounds, and determined that they have pan-coronavirus activity. We selected one compound, termed coronastat, as an optimized lead and characterized it in pharmacokinetic and safety studies in vivo. Coronastat represents a new candidate for a small molecule protease inhibitor for the treatment of SARS-CoV-2 infection for eliminating pandemics involving coronaviruses.

Limits to the strain engineering of layered square-planar nickelate thin films

The layered square-planar nickelates, Nd n+1 Ni n O 2n+2 , are an appealing system to tune the electronic properties of square-planar nickelates via dimensionality; indeed, superconductivity was recently observed in Nd 6 Ni 5 O 12 thin films. Here, we investigate the role of epitaxial strain in the competing requirements for the synthesis of the n = 3 Ruddlesden-Popper compound, Nd 4 Ni 3 O 10 , and subsequent reduction to the square-planar phase, Nd 4 Ni 3 O 8 . We synthesize our highest quality Nd 4 Ni 3 O 10 films under compressive strain on LaAlO 3 (001), while Nd 4 Ni 3 O 10 on NdGaO 3 (110) exhibits tensile strain-induced rock salt faults but retains bulk-like transport properties. A high density of extended defects forms in Nd 4 Ni 3 O 10 on SrTiO 3 (001). Films reduced on LaAlO 3 become insulating and form compressive strain-induced c-axis canting defects, while Nd 4 Ni 3 O 8 films on NdGaO 3 are metallic. This work provides a pathway to the synthesis of Nd n+1 Ni n O 2n+2 thin films and sets limits on the ability to strain engineer these compounds via epitaxy.
