taxadb: A high‐performance local taxonomic database interface

Abstract A familiar and growing challenge in ecological and evolutionary research is that of establishing consistent taxonomy when combining data from separate sources. While this problem is already well understood and numerous naming authorities have been created to address the issue, most researchers lack a fast, consistent, and intuitive way to retrieve taxonomic names. We present taxadb R package which creates a local database, managed automatically from within R, to provide fast operations on millions of taxonomic names. taxadb provides access to established naming authorities to resolve synonyms, taxonomic identifiers, and hierarchical classification in a consistent and intuitive data format. taxadb makes operation on millions of taxonomic names fast and manageable.

Open database for GPD analyses

This article summarizes the main ideas behind creating an open database proposed for use in the exploration of generalized parton distributions (GPDs). This lightweight database is well suited for GPD phenomenology and is designed to store both experimental and lattice-QCD data. It can also aid in benchmarking GPD-related developments, such as GPD models. The database utilizes a new data format based on the YAML serialization language, enabling the storage of essential information for modern analyses, such as replica values. It includes interfaces for both Python and C++, allowing straightforward integration with analysis codes.

CORE-BFS: Communication-Optimized REctangular-partitioned BFS Achieving 160.845 TeraTEPS on Frontier Supercomputer

Distributed Breadth-First Search (BFS) is fundamental to many large-scale graph applications, but its performance on parallel systems is often limited by high communication overhead. This paper presents CORE-BFS, an extremely scalable GPU-based BFS implementation that introduces a unique rectangular 2D partitioning-based design for Frontier supercomputer. To further improve performance, we propose four key optimizations: (1) Rectangular 2D-partition specific data formats that use two compressed row and one compressed column status array bitmaps combined with a Double Compressed Sparse Row (DCSR) format per partition, reducing memory footprint and inter-rank traffic; (2) Adaptive frontier & communication strategy that unifies top-down and bottom-up traversal on the rectangular layout, uses lazy synchronization in top-down levels, and switches variants based on frontier size to minimize communication overhead; (3) Frontier-split degree-aware update that maps frontier vertices to thread-centric, wavefront-centric, and block-centric kernels based on their degree to improve GPU utilization and memory coalescing; (4) Row-reduction pipeline that overlaps bottom-up adjacency list processing with row-wise bitmap reduction to hide inter-rank latency. Together, these techniques increase parallelism while reducing memory and communication overhead. On the Graph500 benchmark, CORE - BFS scales up to 9,248 Frontier nodes with scale-42 graphs and reaches 160.845 TTEPS, delivering a 5.42 × speedup over our previous Frontier implementation.

CROCUS Dual Polarization Ceilometer Data at Northeastern Illinois University Rooftop

This dataset is from the Department of Energy Office of Science funded project, CROCUS Urban Integrated Field Laboratory (https://crocus-urban.org/). The dual-polarization ceilometer (Vaisala CL61) is an autonomous lidar system operating at 910 nm wavelength, providing valuable measurements for understanding atmospheric boundary layer evolution, air quality, and cloud-aerosol interactions. The CL61 measures the backscattered signal intensity alternating between parallel- and cross-polarization signals. The unique depolarization measurement capability improves discrimination between different particle types, such as liquid droplets, ice crystals, and aerosols. The depolarization is highly dependent on the scatterer shape and orientation (spherical vs non-spherical particles), with the linear depolarization ratio providing a measure of dominant backscatter signal component from atmospheric particles at various heights, essentially allowing discrimination between liquid and solid particles. With its efficient optical system, CL61’s improved signal-to-noise ratio compared to traditional ceilometers allows studying detailed vertical profiles of aerosols and clouds up to 15 km height.Datasets are stored in a netCDF data format, and we we encourage users to make use of the associated toolkits available from Unidata (https://www.unidata.ucar.edu/software/netcdf/), Project Pythia (https://foundations.projectpythia.org/core/data-formats/netcdf-cf.html), and our “Instrument Cookbooks” (https://crocus-urban.github.io/instrument-cookbooks) for more information on how to process the metadata-rich datasets.

Recovery and Calibration of Legacy Underground Nuclear Test Seismic Data from the Leo Brady Seismic Network

The Leo Brady Seismic Network (LBSN, originally the Sandia Seismic Network) was established in 1960 by Sandia National Laboratories to monitor underground nuclear tests (UGTs) at the Nevada National Security Site (NNSS, formerly named the Nevada Test Site). The LBSN has been in various configurations throughout its existence, but it has generally been comprised of four to six stations at regional distances (~150–400 km) from the NNSS with approximately evenly spaced azimuthal coverage. Between 1962 and the end of nuclear testing in 1992, the LBSN—and a sister network operated by Lawrence Livermore National Laboratories—was the most comprehensive United States source of regional seismic data of UGTs. Approximately 75% of all UGTs performed by the United States occurred in the predigital era. At that time, LBSN data were transmitted as frequency-modulated (FM) audio over telephone lines to a central location and recorded as analog waveforms on high-fidelity magnetic audio tapes. These tapes have been in dry temperature-stable storage for decades and contain the sole record of this irreplaceable data; full waveforms of LBSN-recorded UGTs from this era were not routinely digitized or otherwise published. We have developed a process to recover and calibrate data from these tapes. First, we play back and digitize the tapes as audio. Next, we demodulate the FM “audio” into individual waveforms. We then estimate the various instrument constants through careful measurement of “weight-lift” tests performed prior to each UGT on each instrument. Finally, these coefficients allow us to scale and shape the derived instrument response of the seismographs and compute poles and zeros. Finally, the result of this process is a digital record of the recorded seismic ground motion in a modern data format, stored in a searchable database. To date, we have digitized tapes from 592 UGTs.

Ka-Band ARM Zenith Radar Corrections (KAZRCOR, KAZRCFRCOR) Value-Added Products

The KAZRCOR Value -added Product (VAP) performs several corrections to the ingested KAZR moments and also creates a significant detection mask for each radar mode. The VAP computes gaseous attenuation as a function of time and radial distance from the radar antenna, based on ambient meteorological observations, and corrects observed reflectivities for that effect. KAZRCOR also dealiases mean Doppler velocities to correct velocities whose magnitudes exceed the radar’s Nyquist velocity. Input KAZR data fields are passed through into the KAZRCOR output files, in their native time and range coordinates. Complementary corrected reflectivity and velocity fields are provided, along with a mask of significant detections and a number of data quality flags. This report covers the KAZRCOR VAP as applied to the original KAZR radars and the upgraded KAZR2 radars. Currently there are two separate code bases for the different radar versions, but once KAZR and KAZR2 data formats are harmonized, only a single code base will be required.

VERAIO Software Management Plan

VERAIO is a set of utility codes used to provide a common set of inputs and outputs to the Virtual Environment for Reactor Applications (VERA). VERA is a collection of several different computer codes that all have a common input and output. This prevents the need to manage input and output from each individual code, allowing for ease of use and reducing errors associated with code operability. The VERAIO utilities include VERAIn, VERAView, and VERARun. Each of these utilities is described below. VERAIn is an input processor that reads an ASCII input file generated by users, parses the file, performs some error checking, and writes an XML file to be read by other VERA codes. The main purpose of VERAIn is to provide a common input to all of the VERA codes, so users only need to learn one input. VERAIn is written in Perl and uses YAML configuration files to provide flexibility. VERAView is a graphical user interface (GUI) that reads a VERA hierarchical data format (HDF) output file and allows users to visualize results. VERAView is written in Python. VERARun is a script that drives the VERA execution in a high performance computing (HPC) environment. Work performed at the code level supports the quality assurance program plan (QAPP) (VERA-QA-001) and the VERA Software Quality Assurance Plan (VERA-QA-002).
