Intercomparison, Visualization, and Analysis Testbed System for EOS Global Assimilated Datasets and Satellite Data

The Space Science and Engineering Center (SSEC) of the University of Wisconsin - Madison had two primary goals for NASA grant NAG5-2906. (1) Collaborate with scientists at NASA Goddard Space Flight Center (GSFC) to integrate SSEC's Vis5D software into NASA's Interactive Image Spread Sheet (IISS). Vis5D provides environmental modelers with interactive three-dimensional visualization of their model output. Integration of Vis5D with the IISS would give 3-D graphics capability to the iiss. (2) Make improvements in Vis5D as required by scientists at the NASA Data Assimilation Office (DAO). We were successful in both of these goals. Furthermore, the generic approach taken to achieving the first goal has enabled Vis5D to be integrated into many other software systems.

elVis: An Interactive System For Visualization of Unsteady Fluid Flow

ElVis is a prototype system with allows for the interactive visualization of unsteady fluid flow. The increasing computational power applied to fluid dynamics simulations presents the enormous challenge to the visualization system designer to apply a wide range of technologies to the analysis process with ever increasing demands on performance. Visualization of the results of unsteady fluid flow simulations presents the challenge of exploring very large and complex data sets. Since exploration is a trial and error process, it is of utmost importance that the time required to execute a trial (i.e., create a visualization) be at a minimum in order to provide real time interaction.

New Software for Predicting Charging of Spacecraft

Charging System Analyzer Program (Nascap-2K) is a comprehensive update, revision, and extension of several NASA and Air Force codes for predicting electrical charging of spacecraft. Nascap-2K integrates the capabilities and models included in four independent programs: NASCAP/LEO for low-Earth orbits, NASCAP/GEO for geosynchronous orbits, POLAR for auroral charging in polar orbits, and DynaPAC (Dynamic Plasma Analysis Code) for time-dependent plasma interactions. While each of the earlier codes works well for the range of problems for which it was designed, by today s standards these codes are difficult to learn, cumbersome to use, and overly restrictive in their geometric modeling capabilities. Nascap-2K incorporates these models into a single software package that includes spacecraft surface modeling, spatial gridding, environmental specifications, calculating scripting, and post-processing analysis and visualization. The provided material properties database includes values from earlier programs as well as values from recent measurements. Development of Nascap-2K continues with future capabilities to include interactions with dense plasma such as those produced by electric propulsion.

Matminer: An open source toolkit for materials data mining

As materials data sets grow in size and scope, the role of data mining and statistical learning methods to analyze these materials data sets and build predictive models is becoming more important. This manuscript introduces matminer, an open-source, Python-based software platform to facilitate data-driven methods of analyzing and predicting materials properties. Matminer provides modules for retrieving large data sets from external databases such as the Materials Project, Citrination, Materials Data Facility, and Materials Platform for Data Science. It also provides implementations for an extensive library of feature extraction routines developed by the materials community, with 47 featurization classes that can generate thousands of individual descriptors and combine them into mathematical functions. Finally, matminer provides a visualization module for producing interactive, shareable plots. These functions are designed in a way that integrates closely with machine learning and data analysis packages already developed and in use by the Python data science community. We explain the structure and logic of matminer, provide a description of its various modules, and showcase several examples of how matminer can be used to collect data, reproduce data mining studies reported in the literature, and test new methodologies.

BigNeuron: a resource to benchmark and predict performance of algorithms for automated tracing of neurons in light microscopy datasets

BigNeuron is an open community bench-testing platform with the goal of setting open standards for accurate and fast automatic neuron tracing. We gathered a diverse set of image volumes across several species that is representative of the data obtained in many neuroscience laboratories interested in neuron tracing. Here, we report generated gold standard manual annotations for a subset of the available imaging datasets and quantified tracing quality for 35 automatic tracing algorithms. The goal of generating such a hand-curated diverse dataset is to advance the development of tracing algorithms and enable generalizable benchmarking. Together with image quality features, we pooled the data in an interactive web application that enables users and developers to perform principal component analysis, t-distributed stochastic neighbor embedding, correlation and clustering, visualization of imaging and tracing data, and benchmarking of automatic tracing algorithms in user-defined data subsets. The image quality metrics explain most of the variance in the data, followed by neuromorphological features related to neuron size. Furthermore, we observed that diverse algorithms can provide complementary information to obtain accurate results and developed a method to iteratively combine methods and generate consensus reconstructions. The consensus trees obtained provide estimates of the neuron structure ground truth that typically outperform single algorithms in noisy datasets. However, specific algorithms may outperform the consensus tree strategy in specific imaging conditions. Finally, to aid users in predicting the most accurate automatic tracing results without manual annotations for comparison, we used support vector machine regression to predict reconstruction quality given an image volume and a set of automatic tracings.

Interactive Corpus Analysis Tool

The Interactive Corpus Analysis Tool (ICAT) is an interactive machine learning dashboard for unlabeled text/natural language processing datasets that allows a user to iteratively and visually define features, explore and label instances of their dataset, and simultaneously train a logistic regression model. ICAT was created to allow subject matter experts in a specific domain to directly train their own models for unlabeled datasets visually, without needing to be a machine learning expert or needing to know how to code the models themselves. This approach allows users to directly leverage the power of machine learning, but critically, also involves the user in the development of the machine learning model.

Cryo-electron Microscopy of Adeno-associated Virus

Adeno-associated virus (AAV) has a single-stranded DNA genome encapsidated in a small icosahedrally symmetric protein shell with 60 subunits. AAV is the leading delivery vector in emerging gene therapy treatments for inherited disorders, so its structure and molecular interactions with human hosts are of intense interest. A wide array of electron microscopic approaches have been used to visualize the virus and its complexes, depending on the scientific question, technology available, and amenability of the sample. Approaches range from subvolume tomographic analyses of complexes with large and flexible host proteins to detailed analysis of atomic interactions within the virus and with small ligands at resolutions as high as 1.6 Å. Analyses have led to the reclassification of glycan receptors as attachment factors, to structures with a new-found receptor protein, to identification of the epitopes of antibodies, and a new understanding of possible neutralization mechanisms. AAV is now well-enough characterized that it has also become a model system for EM methods development. Heralding a new era, cryo-EM is now also being deployed as an analytic tool in the process development and production quality control of high value pharmaceutical biologics, namely AAV vectors.

Static and Forced Oscillation Wind Tunnel Tests of A Tandem Propeller Configuration

A series of static and forced oscillation tests were conducted using a tandem propeller configuration in the NASA Langley 12-Foot Low-Speed Tunnel. The primary objectives were to quantify the effect of aerodynamic interactions on propeller thrust and identify conditions where the effect is most significant. A secondary objective was to obtain a preliminary data set from dynamic testing to assess the impact of angular rate on thrust performance. This paper presents analysis of the experimental data, which includes propeller performance measurements and qualitative flow visualization. The static results show that the rear propeller in the tandem configuration can experience thrust degradations greater than 30%. The extent of the wake interaction is a function of the hub separation distance and the advance ratio of the front propeller. Forced oscillation results showed that the front propeller exhibited primarily linear behavior across the conditions tested, whereas the rear propeller exhibited dynamic nonlinearity in the region of significant thrust degradation. These results are intended to support high-fidelity modeling research, particularly for flight dynamics simulation development to aid trajectory prediction, control design, and identification of hazardous conditions for multirotor vehicles.

Visualization and analysis of coupling between plasmas self-organization and plasma-induced fluid circulation in 1 atm DC glows with liquid anode

The physical processes prevailing when plasma contacts liquid water are poorly understood; however, it is this very interaction that is the basis of new, exciting technologies for water purification, the treatment of cancer and disease and the production of new, high value chemical products. A chief impediment to widespread application of plasmas for the aforementioned applications is scale up and cost. Here we investigate plasma induced flows which facilitate transport of reactivity from the plasma to liquid water at rates much faster than diffusion. We find that this plasma induced motion varies depending on whether or not the plasma is self organized. The insight from this work paves the way to a better understanding of transport and ultimately informing plasma treatment technologies on how to best optimize the rate at which processes such as plasma based water purification occurs.

Bridging cognitive gaps between user and model in interactive dimension reduction

Interactive machine learning (ML) systems are difficult to design because of the "Two Black Boxes" problem that exists at the interface between human and machine. Many algorithms that are used in interactive ML systems are black boxes that are presented to users, while the human cognition represents a second black box that can be difficult for the algorithm to interpret. These two black boxes create cognitive gaps between the user and the interactive ML model when a user interacts with the system. In this paper, we identify several cognitive gaps that exist in a previously-developed interactive visual analytics (VA) system, Andromeda. These cognitive gaps that we are addressing in Andromeda are representative of common problems in other VA systems. Our goal with this work is to open both black boxes and bridge these cognitive gaps by making improvements to the original Andromeda system, including designing new visual features to help people better understand how Andromeda processes and interacts with data and improving the underlying algorithm so that the Andromeda system can better understand the intent of the user during the data exploration process. We evaluate our designs through both qualitative and quantitative analysis (i.e., user study and simulation analysis), and the results confirm that the improved Andromeda system outperforms the original version significantly in a series of high-dimensional data understanding tasks.

MODE: A Web Application for Interactive Visualization and Exploration of Omics Data

Studies generating transcriptomics, proteomics, lipidomics, and metabolomics (colloquially referred to as “omics”) data allow researchers to find biomarkers or molecular targets, or understand complex biological structures and functions by identifying changes in biomolecule abundance and expression between experimental conditions. Omics data is multi-dimensional and oftentimes summarization techniques such as principal component analysis (PCA) are used to identify high-level patterns in data. Though useful, these summaries don’t allow exploration of detailed patterns in omics data that may have biological relevance. The use of interactive HTML displays with plots allows researchers to interact with omics data at a detailed level, but building these displays requires significant coding expertise. To overcome this barrier, the software MODE was built to empower users to build their own interactive HTML displays to support scientific discovery. These displays are easily shareable, do not depend on a specific operating system, and allow users to effortlessly sort and filter plots by categorical or numerical variables. MODE allows users to build and share these displays with several options for plot design and meta selection. In conclusion, the MODE web application and its capabilities are presented and then demonstrated on lipidomics data from a leaf wounding study.

Dataset for Biorefinery-specific feedstock price variability, Part 1: Corn stover

This dataset was utilized in a report to highlight parameters that affect near-term sustainable supply of corn stover and forest resources at $56 and $74 per dry ton delivered. While the report focus is restricted to 2018, the modeling runs are available from 2016-2022. In the 2016 Billion-ton Report (BT16), two stover cases were presented. In this dataset, we vary technical levels of those assumptions to measure stover supply response and to evaluate the major determinants of stover supply. In each of these cases, the supply is modeled first at the farmgate at prices up to $80 per dry ton for five deterministic scenarios. Building on this dataset, a supplementary dataset of delivered supply was modeled for 800k dry ton per year capacity facilities in two facility siting approaches. Results were summarized across delivered supply curves for twelve scenarios. The resulting supply curves are highly elastic, resulting in a range of potential supplies across scenarios at specified prices. Interactive visualization of these data allows exploration into any specified nth plant supply sensitivity to key variables and spatial distribution of stover resources. The analysis is economic supply risk and doesn’t account for disruptions from competing demands, namely livestock feed and bedding markets. Scenario ending in _BC3080 is a reference scenario consistent with BT16 Basecase (BC1), but with corn stover price isolation. Scenario ending in _OHB080 includes high operational efficiency constraints for corn stover. Scenario ending in _OLB080 includes low operational efficiency constraints for corn stover. Scenario ending in _PLB080 includes low opportunity cost. Scenario ending in _PHB080 includes high opportunity cost. No Land Rental costs are applied to these scenarios. All scenarios were under an exogenous price simulation using POLYSYS (v2017).

An experimental/computational study of sharp fin induced shock wave/turbulent boundary layer interactions at Mach 5 - Experimental results

A combined experimental/computational study has been performed of sharp fin induced shock wave/turbulent boundary layer interactions at Mach 5. The current paper focuses on the experiments and analysis of the results. The experimental data include mean surface heat transfer, mean surface pressure distributions and surface flow visualization for fin angles of attack of 6, 8, 10, 12, 14 and 16-degrees at Mach 5 under a moderately cooled wall condition. Comparisons between the results and correlations developed earlier show that Scuderi's correlation for the upstream influence angle (recast in a conical form) is superior to other such correlations in predicting the current results, that normal Mach number based correlations for peak pressure heat transfer are adequate and that the initial heat transfer peak can be predicted using pressure-interaction theory.
