Building Interfaces with Echo Using R

The following report details the functionality that was developed to directly query the MongoDB and read in echo records from within R, and the ability to create a cinema database directly from echo records. Both of these efforts used the data collected under the MINOS project for development. The nuclear facility under consideration is the High-Flux Isotope Reactor (HFIR) and co-located Radiochemical Engineering Development Center (REDC) at Oak Ridge National Laboratory in Oak Ridge, TN. HFIR is an 85 MW research reactor and is used primarily for production of a medical radioisotopes, material irradiation experiments, neutron activation, and neutron scattering. Targets for the reactor are fabricated and processed and dissolved at REDC, in addition to other glove-box and hot-cell type activities. An overhead view of the facility is provided. The rest of the report is organized as follows: Section 2 describes how to query the MongoDB and load in echo records from within R, with background information on the database type, MongoDB, and the file format of echo records, hdf5, as well as lessons learned during the development phase. Section 3 details the functionality and usage of creating a cinema database directly from echo records within R. A series of appendixes display all the R code (Section 5), some example scripts where the code is used (Section 6), and useful links for further exploration (Section 7).

Rules of Use Report Engineering evaluations of nuclear material storage containers against the packaging requirements at TA-55

A set of obligations in the yearly storage container surveillance program, ensures that a retrospective approach is applied with loaded containers in inventory to confirm compliance with all “users” to ensure nuclear material storage container requirements are being followed. Validation that packaged containers are properly used, within a specific set of container types prescribed “bounding conditions of use,” is based on meeting requirements as identified in operating procedures associated with TA55-DOP-091, TA-55 Nuclear Material Packaging, and PA-RD-01022, Nuclear Material Packaging Requirements. The surveillance plan obligation requires the application of local area nuclear material accountability software or (LANMAS) to produce queries. The data queries are used to assess attributes of containers in storage these investigations are conducted on a bi-annual basis. This rules of use (ROU) compliance process ensures proper usage of storage containers as containment systems and therefore provides effective worker protection. It is structured as a supporting effort by implementing aspects of PA-AP-01207, Nuclear Material Container Safety Management at TA-55.

Developing Bloom Filters for Web Archives’ Holdings (Final Project Report)

The main goal of the project was to develop a framework for web archives to create Bloom filters based on their holdings of archived web resources. A Bloom filter (BF) is a data structure that, in our scenario, contains hash values of all (or a subset of) URLs, of which an archive has one or more archival copies. Two main use cases fall in scope for this project and are supported by a BF implementation: 1) Sharing of an archive’s holdings (URLs) and 2) Querying the holdings of one or more archives. Since URL strings are hashed before ingested into the BF, the index of an archive is not shared in plain text when the BF is shared with trusted parties. On the other hand, a BF implementation does allow queries for a URL to confirm if an archive indeed has one or more archival copies of that URL. This collaborative project between Los Alamos National Laboratory (LANL) and the Croatian Web Archive (HAW), from the National and University Library in Zagreb (NSK), developed by NSK and University of Zagreb University Computing Center SRCE), aimed at developing software to create BFs, evaluate the scalability of the approach, pilot a search service based on BFs, and design a framework for archives to share their filters with trusted parties. In the remainder of this document, we will report on the work completed with respect to the individual deliverables, outline aspects of future work, and conclude with our recommendations for the use of BFs for the web archiving community.

Scalable and Energy-Efficient Methods for Interactive Exploration of Scientific Data

The main scientific contributions of this project are the following novel concepts for multidimensional arrays: shape-based similarity join (SIGMOD 2016), incremental view maintenance (SIGMOD 2017), user-defined stencil functions (HPDC 2017), and distributed caching for in-situ processing (SSDBM 2018). Building on our collaboration with the astrophysics group at LBNL, we applied these techniques to the data generated in the Palomar Transient Factory (PTF) astronomical survey. They played a pivotal role in the first-ever observation of a neutron star merger, which produces gravitational waves and turns out to be the origin of heavy elements, including gold. This has lead to a Science magazine article that has received extensive media coverage on ACM TechNews, Slashdot, FiveThirtyEight, and Quanta Magazine, among others. Additionally, two other articles detailing related aspects of the same discovery have been published in the Astrophysical Journal Letters journal. These publications have more than 3,000 citations according to Google Scholar (as of February 2022). This cross-disciplinary collaboration provided very good opportunities to apply database techniques to real-life scientific problems. The fact that they facilitated major discoveries in astrophysics proves the importance of our research. In addition to the work on multidimensional array databases, this project has also developed stochastic gradient descent (SGD) optimization algorithms for training large scale machine learning models, methods for querying in-situ data, and a database query optimizer based on sketch synopses.

Evaluation of the Self Retrieval Augmented Generation Technique on Common Security Advisory Framework Data

This small experimental report evaluates a variation of Retrieval Augmented Generation (RAG), called Self-RAG. This method uses a generative language model that incorporates retrieved facts into its generation and is explicitly trained to be able to determine whether retrieved information is enough to answer the input query, with a user-defined threshold for confidence. We performed an experiment using data from the publicly available CISA Common Security Advisory Framework (CSAF) repository (https://github.com/cisagov/CSAF) as the database of facts to be used in retrieval. Qualitative results from the experiment demonstrate that the Self-RAG method has some ability to provide reasonable answers to queries that are in the dataset and will often ignore irrelevant information when asked outside of domain questions (e.g., general facts). In settings with deliberately confusing questions (the question is within domain, but asks about a fabricated advisory), it was able to refuse 40% of the time without further adjustments to the original framework. While this performance is not sufficient for current practical use, further improvements to data formatting, disambiguating results, and leveraging threshold values could improve performance significantly. However, evaluating this will require more extensive evaluations on larger datasets and potentially better models.

RAG for FLAG: AI Assistance for a Physics Code

Artificial intelligence (AI) has quickly become an important tool in scientific research, where significant efforts are underway to develop tools that will expedite the research process. One area of particular impact is scientific software, which can be particularly complex, and therefore time consuming to learn and use effectively. AI assistants are increasingly helping to streamline the process by performing tasks such as interactively answering user questions or suggesting solutions. Los Alamos National Laboratory (LANL) develops several advanced scientific codes, such as FLAG, which can be used to run multiphysics simulations. With this study, our goal was to develop an AI assistant for FLAG that could help make the process of understanding the software and running physics simulations more efficient. To develop an AI assistant for FLAG, we used a method called retrieval-augmented generation (RAG), which is a technique that uses information from relevant data sources to enhance the accuracy of large language models (LLMs). We used the FLAG user manual and other FLAG documentation as the knowledge base for the RAG system. When a user provides a query, RAG retrieves relevant sections from the knowledge base in response, then uses those excerpts to generate grounded and contextually rich answers. We found that our AI assistant was able to provide context aware answers and source references to user queries. To evaluate performance, we developed a set of 40 benchmark questions and compared the accuracy of the responses to those of two standard LLMs without retrieval. Our AI assistant significantly outperformed the standard LLMs at answering FLAG-related questions, with an 82.5% accuracy rate, compared to 47.5% for both of the standard LLMs. This has the potential to make the process of learning and using FLAG much easier, especially for new users. Ultimately, it supports LANL’s broader mission by empowering scientists and engineers to focus more on discovery and analysis rather than on navigating complex software systems.

Model Reduction for Steady Hypersonic Aerodynamics via Conservative Manifold Least-Squares Petrov–Galerkin Projection

High-speed aerospace engineering applications rely heavily on computational fluid dynamics (CFD) models for design and analysis. This reliance on CFD models necessitates performing accurate and reliable uncertainty quantification (UQ) of the CFD models, which can be very expensive for hypersonic flows. Additionally, UQ approaches are many-query problems requiring many runs with a wide range of input parameters. One way to enable computationally expensive models to be used in such many-query problems is to employ projection-based reduced-order models (ROMs) in lieu of the (high-fidelity) full-order model (FOM). In particular, the least-squares Petrov–Galerkin (LSPG) ROM (equipped with hyper-reduction) has demonstrated the ability to significantly reduce simulation costs while retaining high levels of accuracy on a range of problems, including subsonic CFD applications. This allows LSPG ROM simulations to replace the FOM simulations in UQ studies, making UQ tractable even for large-scale CFD models. This work presents the first application of LSPG to a hypersonic CFD application, the Hypersonic International Flight Research Experimentation 1 (HIFiRE-1) in a three-dimensional, turbulent Mach 7.1 flow. This paper shows the ability of the ROM to significantly reduce computational costs while maintaining high levels of accuracy in computed quantities of interest.

The Mantis Shrimp Dataset

The Mantis Shrimp Dataset (MSD) is a combination of matched cutouts of galaxies with known redshift in the ultra-violet, optical, and infrared wavelengths. MSD redshifts come from ''high-quality'' (as reported by the spectroscopic experiment) redshift measurements from a variety of spectroscopic surveys, including: SDSS, DESI early release, DEEP2, GAMA, VVDS, VIPERS, 6dF, and WiggleZ. Each redshift is accompanies with astrometry (ra,dec) pairs that were used to query cutout image services from PanSTARRs, UnWISE, and GALEX servers. The main data products are image vectors of these cutouts accompanied by the redshift value to be used to train computer vision networks on the supervised photometric redshift task. We also provide extinction values pre-queried at each galaxies' astrometry from the PLANCK and SFD dutstmaps, the SDSS MGS photometric redshift from Beck 2014 (if available) and the WISE x PS1 STRM photometric redshift for the galaxy (if available).

NCBI’s Virus Discovery Codeathon: Building “FIVE” —The Federated Index of Viral Experiments API Index

Viruses represent important test cases for data federation due to their genome size and the rapid increase in sequence data in publicly available databases. However, some consequences of previously decentralized (unfederated) data are lack of consensus or comparisons between feature annotations. Unifying or displaying alternative annotations should be a priority both for communities with robust entry representation and for nascent communities with burgeoning data sources. To this end, during this three-day continuation of the Virus Hunting Toolkit codeathon series (VHT-2), a new integrated and federated viral index was elaborated. This Federated Index of Viral Experiments (FIVE) integrates pre-existing and novel functional and taxonomy annotations and virus–host pairings. Variability in the context of viral genomic diversity is often overlooked in virus databases. As a proof-of-concept, FIVE was the first attempt to include viral genome variation for HIV, the most well-studied human pathogen, through viral genome diversity graphs. As per the publication of this manuscript, FIVE is the first implementation of a virus-specific federated index of such scope. FIVE is coded in BigQuery for optimal access of large quantities of data and is publicly accessible. Many projects of database or index federation fail to provide easier alternatives to access or query information. To this end, a Python API query system was developed to enhance the accessibility of FIVE.

Use of an engineering data management system in the analysis of space shuttle orbiter tiles

The use of an engineering data management system to facilitate the extensive stress analyses of the space shuttle orbiter thermal protection system is demonstrated. The methods used to gather, organize, and store the data; to query data interactively; to generate graphic displays of the data; and to access, transform, and prepare the data for input to a stress analysis program are described. Information related to many separate tiles can be accessed individually from the data base which has a natural organization from an engineering viewpoint. The flexible user features of the system facilitate changes in data content and organization which occur during the development and refinement of the tile analysis procedure. Additionally, the query language supports retrieval of data to satisfy a variety of user-specified conditions.

Use of an engineering data management system in the analysis of Space Shuttle Orbiter tiles

This paper demonstrates the use of an engineering data management system to facilitate the extensive stress analyses of the Space Shuttle Orbiter thermal protection system. Descriptions are given of the approach and methods used (1) to gather, organize, and store the data, (2) to query data interactively, (3) to generate graphic displays of the data, and (4) to access, transform, and prepare the data for input to a stress analysis program. The relational information management system was found to be well suited to the tile analysis problem because information related to many separate tiles could be accessed individually from a data base having a natural organization from an engineering viewpoint. The flexible user features of the system facilitated changes in data content and organization which occurred during the development and refinement of the tile analysis procedure. Additionally, the query language supported retrieval of data to satisfy a variety of user-specified conditions.

A user view of office automation or the integrated workstation

Central data bases are useful only if they are kept up to date and easily accessible in an interactive (query) mode rather than in monthly reports that may be out of date and must be searched by hand. The concepts of automatic data capture, data base management and query languages require good communications and readily available work stations to be useful. The minimal necessary work station is a personal computer which can be an important office tool if connected into other office machines and properly integrated into an office system. It has a great deal of flexibility and can often be tailored to suit the tastes, work habits and requirements of the user. Unlike dumb terminals, there is less tendency to saturate a central computer, since its free standing capabilities are available after down loading a selection of data. The PC also permits the sharing of many other facilities, like larger computing power, sophisticated graphics programs, laser printers and communications. It can provide rapid access to common data bases able to provide more up to date information than printed reports. Portable computers can access the same familiar office facilities from anywhere in the world where a telephone connection can be made.

Intelligent data management

Intelligent data management is the concept of interfacing a user to a database management system with a value added service that will allow a full range of data management operations at a high level of abstraction using human written language. The development of such a system will be based on expert systems and related artificial intelligence technologies, and will allow the capturing of procedural and relational knowledge about data management operations and the support of a user with such knowledge in an on-line, interactive manner. Such a system will have the following capabilities: (1) the ability to construct a model of the users view of the database, based on the query syntax; (2) the ability to transform English queries and commands into database instructions and processes; (3) the ability to use heuristic knowledge to rapidly prune the data space in search processes; and (4) the ability to use an on-line explanation system to allow the user to understand what the system is doing and why it is doing it. Additional information is given in outline form.

The crustal dynamics intelligent user interface anthology

The National Space Science Data Center (NSSDC) has initiated an Intelligent Data Management (IDM) research effort which has, as one of its components, the development of an Intelligent User Interface (IUI). The intent of the IUI is to develop a friendly and intelligent user interface service based on expert systems and natural language processing technologies. The purpose of such a service is to support the large number of potential scientific and engineering users that have need of space and land-related research and technical data, but have little or no experience in query languages or understanding of the information content or architecture of the databases of interest. This document presents the design concepts, development approach and evaluation of the performance of a prototype IUI system for the Crustal Dynamics Project Database, which was developed using a microcomputer-based expert system tool (M. 1), the natural language query processor THEMIS, and the graphics software system GSS. The IUI design is based on a multiple view representation of a database from both the user and database perspective, with intelligent processes to translate between the views.
