DeepGhostBusters: Using Mask R-CNN to Detect and Mask Ghosting and Scattered-Light Artifacts from Optical Survey Images

Wide-field astronomical surveys are often affected by the presence of undesirable reflections (often known as "ghosting artifacts" or "ghosts") and scattered-light artifacts. The identification and mitigation of these artifacts is important for rigorous astronomical analyses of faint and low-surface-brightness systems. However, the identification of ghosts and scattered-light artifacts is challenging due to a) the complex morphology of these features and b) the large data volume of current and near-future surveys. In this work, we use images from the Dark Energy Survey (DES) to train, validate, and test a deep neural network (Mask R-CNN) to detect and localize ghosts and scattered-light artifacts. We find that the ability of the Mask R-CNN model to identify affected regions is superior to that of conventional algorithms and traditional convolutional neural networks methods. We propose that a multi-step pipeline combining Mask R-CNN segmentation with a classical CNN classifier provides a powerful technique for the automated detection of ghosting and scattered-light artifacts in current and near-future surveys.

High-throughput, combinatorial synthesis of multimetallic nanoclusters

Significance Multielement nanomaterials hold great promise for various applications due to their widely tunable surface chemistry, yet it remains challenging to efficiently study this multidimensional space. Conventional approaches are typically slow and depend on serendipity, while a robust and general synthesis is still lacking among increasingly complex compositions. We report a high-throughput technique for combinatorial compositional design (formulation in solution phases) and rapid synthesis (within seconds) of ultrafine multimetallic nanoclusters with a homogeneous alloy structure. We synthesized and screened the PtPdRhRuIrFeCoNi compositional space using scanning droplet cell electrochemistry, with two promising catalysts quickly identified and further verified in a rotating disk setup. The reported high-throughput approach establishes a facile and reliable pipeline to significantly accelerate material discovery in multimetallic nanomaterials.

Rewiring the specificity of extracytoplasmic function sigma factors

Significance Bacterial phenotypes require the concerted expression of multiple genes, usually coordinated by a transcriptional regulator. Although the functions of many genes in sequenced bacterial genomes can be inferred, the regulatory networks that coordinate their expression are only known in a few model systems. Using a bioinformatic and experimental approach, we solve the DNA-specificity code of extracytoplasmic function sigma factors (ECF σs), a major class of bacterial regulators. We develop and use a high-stringency pipeline to predict the genes regulated by 67% of ECF σs in >10,000 species, providing a comprehensive look at the role of a broadly distributed family of gene regulatory proteins. This conceptual and computational framework is potentially applicable to other bacterial regulators.

Methods integrating innate and adaptive immune responses in human in vitro immunization assays

Rapid vaccine development and innovative immunotherapeutics are critical in the fight against emerging outbreaks and global pandemic threats, yet the high costs and prolonged timelines for developing new vaccines underscore the urgent need for robust, predictive pre-clinical testing platforms. The rapid down-selection of vaccine candidates and identification of optimal vaccine formulations can be performed using human in vitro immunization (IVI) assays that recapitulate the complex interactions of the innate and adaptive human immune response. In this review, we present a comprehensive evaluation of three key IVI platforms: the whole blood assay (WBA), monocyte-derived dendritic cell (MoDC) assay with dendritic cell-T cell interface assay (DTI), and the microphysiological human tissue construct assay (HTC). The WBA offers a cost-effective and straightforward approach, while the MoDC + DTI system represents the current gold standard for balancing experimental efficiency with immunological complexity. The HTC assay, by mimicking both spatial and temporal aspects of immune interactions, provides enhanced physiological relevance. We discuss the methodological advantages and limitations of each platform, explore their roles in rapid vaccine candidate screening, and propose strategies for integrating these assays with complementary in vivo models. These insights pave the way for refining IVI assays and accelerating the translational pipeline for next-generation vaccines and immunotherapies.

Machine learning approaches for crystallographic classification from synthetic 2D X-ray diffraction data

Crystallographic structure identification is crucial for understanding material properties; however, current methodologies often depend on labor-intensive and time-consuming analyses of 2D X-ray diffraction (XRD) patterns. To address these limitations, this study employs synthetic 2D XRD patterns combined with deep learning (DL) techniques to enable automated and high-throughput classification of the seven crystal systems and 230 space groups. We introduce the novel Auto Diffraction Pipeline, designed to generate synthetic 2D XRD spot patterns from crystallographic information files under diverse conditions, including varying zone axes, atomic substitution, atomic depletion and mechanical loading. These conditions enhance the realism of synthetic data, mitigating the scarcity of experimental datasets and enabling the creation of large representative training sets. Convolutional neural networks were trained and validated on these synthetic datasets to classify crystallographic structures across multiple scenarios. Our results demonstrate that integrating synthetic 2D XRD patterns with DL facilitates rapid, accurate and automated crystallographic classification, promoting the wider adoption of data-driven approaches in materials science.

Educating HPC Users in the use of advanced computing technology

We examine a multi-modal approach to educating and training users of an advanced computing technology testbed at the Institute for Advanced Computational Science at Stony Brook University. Ookami provides researchers worldwide with access to 176 Fujitsu A64FX compute nodes, this being the same processor technology powering the Japanese Fugaku supercomputer, the fastest computer in the world since June 2020. However, achieving high-performance on this Arm-based, leadership computing technology requires that users be familiar with details of computer architecture, performance analysis and modeling, and high-performance programming models that are commonly omitted in introductory programming courses. Indeed, regardless of their seniority, many of the testbed users are surprisingly unfamiliar with basic concepts such as vectorization, pipelining, latency/bandwidth, roofline models, computing energy/power, threads, and non-uniform memory access. These same concepts also pervade mainstream x86 technologies, so this is of widespread concern. Due to the national/global nature of our user community that is also very diverse in both discipline and experience, the inability to offer formal classes, and our experience that most people do not tend to read online documentation or training materials in sufficient depth, we have consciously employed multiple approaches that heavily emphasize (online) personal interactions and transfer of skills. Online documentation has been organized around best-practices and FAQs; twice-weekly hackathons and office hours via Zoom enable deep dives by both the team and the user community with multiple broad benefits; a Slack channel provides both real time and archived answers and discussions; and workshops, training and webinars target community needs as they arise. Furthermore, the perspective that these tools are being used in an educational setting rather than just for project communication makes them more effective and contributes to community success.

One dislocation at a time

The direct observation of enhanced dislocation mobility in iron by in situ electron microscopy offers key insights and adds to the ongoing debate on the mechanisms of hydrogen embrittlement. The tiniest atom in nature, hydrogen, is pervasive and sneaky. When hydrogen atoms, either from gas or liquid sources, come into contact with a metal, they rush into the solid and squeeze through the narrow spaces between the host atoms. Being chemically active, atomic hydrogen can potentially bind to either host or impurity atoms, forming hydrides and thus changing a material’s properties. Metals, which are well known and widely used in industry for their strength and ductility, can become dangerously brittle when exposed to hydrogen. Furthermore, this phenomenon is known as hydrogen embrittlement and can lead to catastrophic failure of a load-bearing part. For example, the hydrogen produced when water molecules break apart in coolants in a nuclear reactor can cause sudden failure of the pressure vessel. In another example, although blending hydrogen in natural-gas pipelines provides a promising pathway to transition into the hydrogen economy, it could lower the fatigue resistance of the pipeline steel, making it more susceptible to crack growth due to cyclic loading induced by pressure fluctuations in the pipeline. Remarkably, perhaps as a result of a multitude of recognized failure mechanisms in which hydrogen can potentially participate, it still remains unknown exactly why hydrogen makes a metal brittle. Now, writing in Nature Materials, Longchao Huang and colleagues present unambiguous experimental observations of hydrogen-enhanced dislocation mobility in iron, offering key insights into the hydrogen embrittlement mechanisms.

A multi-criteria CCUS screening evaluation of the Gulf of Mexico, USA

Continued research into reservoir characterization along with offshore carbon dioxide (CO 2 ) transportation and infrastructure assets is needed to facilitate development of safe and successful carbon capture, utilization, and storage (CCUS) projects. This paper outlines a multi-criteria evaluation methodology that incorporates disparate sets of quantitative, spatially variable data into a decision-making framework for screening the Gulf of Mexico (GOM) outer continental shelf (OCS) for potentially viable CO 2 storage and enhanced oil recovery (EOR) sites. Criteria categories include favorable geologic characteristics, logistics, and potential risks. Data compiled for 14 criteria from several publicly available geographic information system (GIS) layers was aggregated over 2559 spatially balanced points across the study area using the National Energy Technology Laboratory (NETL)-developed Cumulative Spatial Impact Layers™ (CSIL) GIS tool. Criteria are weighted by qualitative expert opinion relative to their perceived importance to given scenarios— the output of combined criteria values and weights enables regional CO 2 storage suitability differentiation. The methodology considers both technical and non-technical factors impacting CCUS decision-making. The flexible methodology enables a systematic approach to regional ranking at high spatial resolution over a large study domain. Additionally, the framework enables high-grading of priority sites that warrant further characterization and follow-on analysis. Areas along the Louisiana coast and Mississippi River Delta consistently rank high for all scenarios largely a result of the favorable geology with the potential for stacked storage, as well as the density of existing pipelines and platforms, and proximity to several onshore CO 2 sources. High-graded regions for the CO 2 EOR-related scenarios are typically located further offshore towards the middle and edge of the OCS compared to higher priority regions for the geologic storage scenarios which fall closer to the Louisiana coastline.

Plot-level rapid screening for photosynthetic parameters using proximal hyperspectral imaging

Abstract Photosynthesis is currently measured using time-laborious and/or destructive methods which slows research and breeding efforts to identify crop germplasm with higher photosynthetic capacities. We present a plot-level screening tool for quantification of photosynthetic parameters and pigment contents that utilizes hyperspectral reflectance from sunlit leaf pixels collected from a plot (~2 m×2 m) in <1 min. Using field-grown Nicotiana tabacum with genetically altered photosynthetic pathways over two growing seasons (2017 and 2018), we built predictive models for eight photosynthetic parameters and pigment traits. Using partial least squares regression (PLSR) analysis of plot-level sunlit vegetative reflectance pixels from a single visible near infra-red (VNIR) (400–900 nm) hyperspectral camera, we predict maximum carboxylation rate of Rubisco (Vc,max, R2=0.79) maximum electron transport rate in given conditions (J1800, R2=0.59), maximal light-saturated photosynthesis (Pmax, R2=0.54), chlorophyll content (R2=0.87), the Chl a/b ratio (R2=0.63), carbon content (R2=0.47), and nitrogen content (R2=0.49). Model predictions did not improve when using two cameras spanning 400–1800 nm, suggesting a robust, widely applicable and more ‘cost-effective’ pipeline requiring only a single VNIR camera. The analysis pipeline and methods can be used in any cropping system with modified species-specific PLSR analysis to offer a high-throughput field phenotyping screening for germplasm with improved photosynthetic performance in field trials.

Improved genome editing by an engineered CRISPR-Cas12a

CRISPR-Cas12a is an RNA-guided, programmable genome editing enzyme found within bacterial adaptive immune pathways. Unlike CRISPR-Cas9, Cas12a uses only a single catalytic site to both cleave target double-stranded DNA (dsDNA) (cis-activity) and indiscriminately degrade single-stranded DNA (ssDNA) (trans-activity). To investigate how the relative potency of cis- versus trans-DNase activity affects Cas12a-mediated genome editing, we first used structure-guided engineering to generate variants of Lachnospiraceae bacterium Cas12a that selectively disrupt trans-activity. The resulting engineered mutant with the biggest differential between cis - and trans -DNase activity in vitro showed minimal genome editing activity in human cells, motivating a second set of experiments using directed evolution to generate additional mutants with robust genome editing activity. Notably, these engineered and evolved mutants had enhanced ability to induce homology-directed repair (HDR) editing by 2–18-fold compared to wild-type Cas12a when using HDR donors containing mismatches with crRNA at the PAM-distal region. Finally, a site-specific reversion mutation produced improved Cas12a (iCas12a) variants with superior genome editing efficiency at genomic sites that are difficult to edit using wild-type Cas12a. This strategy establishes a pipeline for creating improved genome editing tools by combining structural insights with randomization and selection. The available structures of other CRISPR-Cas enzymes will enable this strategy to be applied to improve the efficacy of other genome-editing proteins.

An Open Benchmark of One Million High-Fidelity Cislunar Trajectories

Cislunar space spans from geosynchronous altitudes to beyond the Moon and will underpin future exploration, science, and security operations. We describe and release an open dataset of one million numerically propagated cislunar trajectories generated with the open-source Space Situational Awareness Python package (SSAPy). The model includes high-degree Earth/Moon gravity, solar gravity, and Earth/Sun radiation pressure; other planetary gravities are omitted by design for computational efficiency. Initial conditions uniformly sample commonly used osculating-element ranges, and each trajectory is propagated for up to six years under a single, fixed start epoch. The dataset is intended as a reusable benchmark for method development (e.g., space domain awareness, navigation, and machine-learning pipelines), a reference library for statistical studies of orbit families, and a starting point for community-driven extensions (e.g., alternative epochs). We report empirically observed stability trends (e.g., a band near ~5 GEO and persistence of some co-orbital classes including L4/L5 librators) as dataset descriptors rather than new dynamical results. The chief contribution is the scale, fidelity, organization (CSV/HDF5 with full state time series and metadata), and open availability, which together lower the barrier to comparative and data-driven studies in the cislunar regime.

TDCOSMO - XVII. New time delays in 22 lensed quasars from optical monitoring with the ESO-VST 2.6m and MPG 2.2m telescopes

We present new time delays, the main ingredient of time delay cosmography, for 22 lensed quasars resulting from high-cadence r-band monitoring on the 2.6 m ESO VLT Survey Telescope and Max-Planck-Gesellschaft 2.2 m telescope. Each lensed quasar was typically monitored for one to four seasons, often shared between the two telescopes to mitigate the interruptions forced by the COVID-19 pandemic. The sample of targets consists of 19 quadruply and 3 doubly imaged quasars, which received a total of 1918 hours of on-sky time split into 21 581 wide-field frames, each 320 seconds long. In a given field, the 5-σ depth of the combined exposures typically reaches the 27th magnitude, while that of single visits is 24.5 mag – similar to the expected depth of the upcoming Vera-Rubin LSST. The fluxes of the different lensed images of the targets were reliably de-blended, providing not only light curves with photometric precision down to the photon noise limit, but also high-resolution models of the targets whose features and astrometry were systematically confirmed in Hubble Space Telescope imaging. This was made possible thanks to a new photometric pipeline, lightcurver, and the forward modelling method STARRED. Finally, the time delays between pairs of curves and their uncertainties were estimated, taking into account the degeneracy due to microlensing, and for the first time the full covariance matrices of the delay pairs are provided. Of note, this survey, with 13 square degrees, has applications beyond that of time delays, such as the study of the structure function of the multiple high-redshift quasars present in the footprint at a new high in terms of both depth and frequency. The reduced images will be available through the European Southern Observatory Science Portal.Key words: methods: data analysis / surveys / distance scale

Computational and Systems Biology Advances to Enable Bioagent Agnostic Signatures

Enumerated threat agent lists have long driven biodefense priorities. The global SARS-CoV-2 pandemic demonstrated the limitations of searching for known threat agents as compared to a more agnostic approach. Recent technological advances are enabling agent-agnostic biodefense, especially through the integration of multi-modal observations of host-pathogen interactions directed by a human immunological model. Although well-developed technical assays exist for many aspects of human-pathogen interaction, the analytic methods and pipelines to combine and holistically interpret the results of such assays are immature and require further investments to exploit new technologies. In this manuscript, we discuss potential immunologically based bioagent-agnostic approaches and the computational tool gaps the community should prioritize filling.

An empirical DNA-based identification of morphologically similar snappers (Lutjanus campechanus, Lutjanus purpureus) using a versatile bioinformatics workflow for the discovery and analysis of informative single-nucleotide polymorphisms

The commercially important speciesLutjanus campechanus(Northern/Gulf red snapper) andLutjanus purpureus(Southern/Caribbean red snapper) are the protagonists of a decade’s long taxonomic debate over their species delimitation, due in part to partial habitat overlap, extensive morphological similarity, and the lack of resolution when applying canonically reliable DNA barcoding approaches. In this study, we leveraged publicly available RAD-Seq data forL. campechanusandL. purpureusto identify species-informative single‐nucleotide polymorphisms (SNPs) at the genome scale that were successful in distinguishing the Northern and Southern red snappers, while also detecting individuals exhibiting introgression. This 4-step empirical approach demonstrates the value of applying novel bioinformatics pipelines to existing genome-scale data to maximize the distillation of informative subsets. Our results facilitate economically relevant species identification in addition to confirming or challenging species identifications for specimens with data in public databases. These findings and their applications will benefit future sustainability strategies and broader research questions surrounding these overfished and evolutionarily entangled snapper species.

A Fast Radio Burst Backend for the Tianlai Dish Pathfinder Array

The Tianlai Dish Pathfinder Array is a radio interferometer array consisting of 16 six-meter dish antennas. The original digital backend integration time is at the seconds level, designed for H I intensity mapping experiment. A new digital backend with millisecond response is added to enable it to search for fast radio burst during its observations. The design and calibration of this backend, and the real time search pipeline for it are described in this paper. It is capable of forming 16 digital beams for each linear polarization, covering an area of 19.6 square degrees. The search pipeline is capable of searching for, recording and classifying FRBs automatically in real time. Finally, in commissioning, we succeeded in capturing the signal pulses from the pulsars PSR B0329+54 and B2021+51.

CO 2 Transport Infrastructure Outlook in the United States

Carbon capture and storage (CCS) represents one of the most important methods to mitigate anthropogenic carbon emissions at a large scale, playing a key role in meeting climate change targets (Bui et al., 2018) and for net-zero CO 2 by 2050 scenarios in the United States (Browning et al., 2023). This technology involves capturing CO 2 emissions from industrial processes, transporting them via pipelines, trucks, rails, or ships, and ultimately storing them in underground geological sites, such as saline aquifers or depleted oil reservoirs. Thus, to encourage carbon reduction initiatives, the U.S. Congress enacted the Bipartisan Budget Act in 2018, reforming the 45Q tax credit to benefit operators storing CO 2 in geologic formations (Jones and Sherlock, 2021). Additionally, the 2022 Inflation Reduction Act further expanded these incentives, providing additional support for CCS initiatives (Hackett and Kuehn, 2023). Although numerous studies describe the importance of optimal CO 2 transportation to support the decision-making of CCS projects aligned with the objective of net-zero emissions by 2050 (Abramson and Christensen, 2021; Chen and Pawar, 2023; Greig and Pascale, 2021), further efforts are required to optimize the transport infrastructure for national-scale CCS deployment. Therefore, in this study, we examine three nationwide scenarios with the SimCCS 3.0 tool (Ma et al., 2022, 2023, 2024) along with a novel geospatial splitting approach developed by Velasco-Lozano et al. (Velasco- Lozano et al., 2024a, 2024b). We present optimized pipeline networks that meet the dynamic evolution of annual capture amounts, describing the required total pipeline lengths at each stage as a function of the pipeline diameters. Thus, the cases presented demonstrate the feasibility of CO 2 pipeline infrastructure for large-scale CCS projects.

Annotation of DOM metabolomes with an ultrahigh resolution mass spectrometry molecular formula library

Current approaches to analyzing metabolomic data often rely on matching MS/MS fragmentation data to sparse libraries or databases. This approach results in limited identification of features, often with less than 10% of the dataset being annotated. A complementary approach is to assign molecular formula to features based on accurate mass measurements, but the platforms commonly used for metabolomics do not have the needed accuracy or resolving power to do this robustly, particularly for larger molecules. Using our newly modified analysis tool, CoreMS, we generated a library of molecular formula from pooled samples analyzed with LC-21T FT-ICR MS. This library successfully annotated approximately 53.2% of features identified from the exometabolome of marine diatom Phaeodactylum tricornutum – a nearly ten-fold increase over the 5.9% annotation rate achieved using a conventional MS/MS library matching approach. Using this FT-ICR MS library approach, we were able to differentiate differences in the exometabolome of P. tricornutum in iron replete and iron limited conditions, with 668 metabolites being differentially expressed (p < 0.05, 2 x intensity difference) under these conditions. The traditional MS/MS fragmentation-based annotation approach only annotated 61 of these metabolites, while our novel pipeline annotated 450 metabolites and revealed 12 metabolites that were significantly more abundant under low iron conditions. Our results demonstrate the utility of ultrahigh resolution mass spectrometry for generating more comprehensive and confident molecular annotations.
