Metabolic model predictions enable targeted microbiome manipulation through precision prebiotics

While numerous health-beneficial interactions between host and microbiota have been identified, there is still a lack of targeted approaches for modulating these interactions. Thus, we here identify precision prebiotics that specifically modulate the abundance of a microbiome member species of interest. In the first step, we show that defining precision prebiotics by compounds that are only taken up by the target species but no other species in a community is usually not possible due to overlapping metabolic niches. Subsequently, we use metabolic modeling to identify precision prebiotics for a two-member Caenorhabditis elegans microbiome community comprising the immune-protective target species Pseudomonas lurida MYb11 and the persistent colonizer Ochrobactrum vermis MYb71. We experimentally confirm four of the predicted precision prebiotics, L-serine, L-threonine, D-mannitol, and γ-aminobutyric acid, to specifically increase the abundance of MYb11. L-serine was further assessed in vivo, leading to an increase in MYb11 abundance also in the worm host. Overall, our findings demonstrate that metabolic modeling is an effective tool for the design of precision prebiotics as an important cornerstone for future microbiome-targeted therapies.

Communication—Controlling Etching of Germanium through Surface Charge Manipulation

Potassium hydroxide (KOH) aqueous solutions can effectively etch germanium. Etch rates were determined in an electrolytic etch cell. Electrically isolated Ge wafers were subject to an etch rate of 1.45 ± 0.07 nm min −1 , increasing to 12.6 ± 0.2 nm min −1 when grounded, 97 ± 2 nm min −1 when biased at −0.9 V, and 138 ± 2 nm min −1 with periodic biasing. Results suggest that the previously reported limited etching in KOH is associated with the recombination of holes with electrons injected from the surface reaction. The results of this study demonstrate that changing the hole concentration through biasing is an effective tool to control electrolytic etch rates, enabling future selective etching processes for germanium.

The ASSIST trial: Acute effects of manipulating strength exercise volume on insulin sensitivity in obese adults: A protocol for a randomized controlled, crossover, clinical trial

Type 2 diabetes mellitus is a disease in which insulin action is impaired, and an acute bout of strength exercise can improve insulin sensitivity. Current guidelines for strength exercise prescription suggest that 8 to 30 sets could be performed, although it is not known how variations in exercise volume impact insulin sensitivity. Additionally, this means an almost 4-fold difference in time commitment, which might directly impact an individual’s motivation and perceived capacity to exercise. This study will assess the acute effects of high- and low-volume strength exercise sessions on insulin sensitivity. After being thoroughly familiarized, 14 obese individuals of both sexes (>40 year old) will undergo 3 random experimental sessions, with a minimum 4-day washout period between them: a high-volume session (7 exercises, 3 sets per exercise, 21 total sets); a low-volume session (7 exercises, 1 set per exercise, 7 total sets); and a control session, where no exercise will be performed. Psychological assessments (feeling, enjoyment, and self-efficacy) will be performed after the sessions. All sessions will be held at night, and the next morning, an oral glucose tolerance test will be performed in a local laboratory, from which indexes of insulin sensitivity will be derived. We believe this study will aid in strength exercise prescription for individuals who claim not to have time to exercise or who perceive high-volume strength exercise intimidating to adhere to. This trial was prospectively registered.

COMPASS-FME Terrestrial Ecosystem Manipulation to Probe the Effects of Storm Treatments (TEMPEST) Soil Greenhouse Gas Fluxes 04/2020-06/2024

Both raw and processed data measured using a LI-COR 7810 Greenhouse Gas Analyzer in the TEMPEST experiment, part of COMPASS-FME (https://compass.pnnl.gov/FME/COMPASSFME), at Smithsonian Environmental Research Center. This ecosystem-scale experiment probes the effects of saltwater versus freshwater flooding in a coastal deciduous forest. The data consist of both concentrations and fluxes of carbon dioxide and methane measured using static chambers on the soil surface, approximately every two weeks from early 2020 to mid 2024. Some of the measurement points are controls, and some subject to root-exclusion techniques; all measurements are embedded in the TEMPEST control, freshwater, and saltwater plots (see Hopple et al. 2023). These data were generated to understand changing soil greenhouse gas (CO2 and CH4) production and consumption. File types are comma-separated value (.csv) for data, and markdown (.md) for supplementary information.

Manipulation and statistical analysis of the fluid flow of polymer semiconductor solutions during meniscus-guided coating

Recent work in structure–processing relationships of polymer semiconductors have demonstrated the versatility and control of thin-film microstructure offered by meniscusguided coating (MGC) techniques. Here, we analyze the qualitative and quantitative aspects of solution shearing, a model MGC method, using coating blades augmented with arrays of pillars. The pillars induce local regions of high strain rates—both shear and extensional—not otherwise possible with unmodified blades, and we use fluid mechanical simulations to model and study a variety of pillar spacings and densities. We then perform a statistical analysis of 130 simulation variables to find correlations with three dependent variables of interest: thin-film degree of crystallinity and transistor field-effect mobilities for charge-transport parallel (Μ para ) and perpendicular (Μ perp ) to the coating direction. Our study suggests that simple fluid mechanical models can reproduce substantive correlations between the induced fluid flow and important performance metrics, providing a methodology for optimizing blade design.

Modeling and Manipulating Phenylpropanoid Pathway Flux for Bioenergy

We have made important strides toward our project goals over the past five years. First, we developed and published a novel isotopic feeding system to investigate metabolic fluxes of the lignin biosynthesis. Next, we have developed and published a kinetic model of the phenylpropanoid pathway. As an extension of that work, we developed a multilayer kinetic model of lignin biosynthesis. Next we conducted a systematic transcriptome and metabolome analysis for phenylpropanoid metabolism. Finally, we have identified three strategies that enhance the accumulation of 2-phenylethanol in plants.

Collaboration with USACyS for Signals Manipulation

Savannah River National Laboratory has been investing into cybersecurity capabilities since 2019. Cybersecurity has been a rapidly growing area for the CSRA in general and has included the consolidation of Cyber and Electronic Warfare units at Fort Gordon. This consolidation has been driven by the convergence of cyberwarfare and electronic warfare as the technologies underpinning Army Cyber Command’s vision of Information Warfare. This convergence, investment by SRNL into cybersecurity for critical infrastructure, and the desire for collaboration between the Army and SRNL has resulted in an opportunity for SRNL to develop R&D capabilities in electronic warfare that will complement SRNL’s cybersecurity efforts. Discussions between SRNL and the U.S. Army Cyber School (USACyS) has identified a general gap in ICS training lab capability in which both entities could contribute to solve. It is proposed to design and architecture that meets this need.

Electronic Probing and Manipulation of Low-Dimensional Magnets (Final Report)

We investigate the effects of reduced dimensionality of nanomagnets on the dynamical properties at low temperatures where quantum effects such as confinement, coherence, decoherence, and environmental coupling may be important. The experimental focus is on low-temperature transport measurements of such nanomagnets and cryogenic preamplification, followed by theoretical modeling of magnetic dynamics. In addition, we explore quantum effects in magnetic dynamics for their potential as quantum sensors of spin. We are particularly interested in the regime of strong environmental coupling, where novel phases of magnetic matter such as spin-boson may develop. The key new results are improved signal-to-noise ratio of magnetic tunneling junctions through low temperature preamplification that enables us to find the spin-dependent component of the current noise; a new powerful technique to simulate magnetic dynamics in the quantum coherent regime using the master equation formalism; and, finally, experimental hint of a novel state of matter in rare-earth doped permalloy ferromagnetic samples.

Manipulation of Hole Spin Transport in Germanium

Downscaling of the silicon metal-oxide-semiconductor field-effect transistor technology is expected to reach a fundamental limit soon. A paradigm shift in computing is occurring. Spin field-effect transistors are considered a candidate architecture for next-generation microelectronics. Being able to leverage the existing infrastructure for silicon, a spin field-effect transistor technology based on group IV heterostructures will have unparalleled technical and economical advantages. For the same material platform reason, germanium hole quantum dots are also considered a competitive architecture for semiconductor-based quantum technology. In this project, we investigated several approaches to creating hole devices in germanium-based materials as well as injecting hole spins in such structures. We also explored the roles of hole injection in wet chemical etching of germanium. Our main results include the demonstration of germanium metal-oxide-semiconductor field-effect transistors operated at cryogenic temperatures, ohmic current-voltage characteristics in germanium/silicon-germanium heterostructures with ferromagnetic contacts at deep cryogenic temperatures and high magnetic fields, evaluation of the effects of surface preparation on carrier mobility in germanium/silicon- germanium heterostructures, and hole spin polarization through integrated permanent magnets. These results serve as essential components for fabricating next-generation germanium-based devices for microelectronics and quantum systems.
