Hit Expansion of a Noncovalent SARS-CoV-2 Main Protease Inhibitor

Inhibition of the SARS-CoV-2 main protease (M pro ) is a major focus of drug discovery efforts against COVID-19. Here we report a hit expansion of non-covalent inhibitors of M pro . Starting from a recently discovered scaffold (The COVID Moonshot Consortium. Open Science Discovery of Oral Non-Covalent SARS-CoV-2 Main Protease Inhibitor Therapeutics. bioRxiv 2020.10.29.339317) represented by an isoquinoline series, we searched a database of over a billion compounds using a cheminformatics molecular fingerprinting approach. We identified and tested 48 compounds in enzyme inhibition assays, of which 21 exhibited inhibitory activity above 50% at 20 μM. Among these, four compounds with IC 50 values around 1 μM were found. Interestingly, despite the large search space, the isoquinolone motif was conserved in each of these four strongest binders. Room-temperature X-ray structures of co-crystallized protein–inhibitor complexes were determined up to 1.9 Å resolution for two of these compounds as well as one of the stronger inhibitors in the original isoquinoline series, revealing essential interactions with the binding site and water molecules. Molecular dynamics simulations and quantum chemical calculations further elucidate the binding interactions as well as electrostatic effects on ligand binding. The results help explain the strength of this new non-covalent scaffold for M pro inhibition and inform lead optimization efforts for this series, while demonstrating the effectiveness of a high-throughput computational approach to expanding a pharmacophore library.

Discovery of Five SOS2 Fragment Hits with Binding Modes Determined by SOS2 X-Ray Cocrystallography

SOS1 and SOS2 are guanine nucleotide exchange factors that mediate RTK-stimulated RAS activation. Selective SOS1:KRAS PPI inhibitors are currently under clinical investigation, whereas there are no reports to date of SOS2:KRAS PPI inhibitors. SOS2 activity is implicated in MAPK rebound when divergent SOS1 mutant cell lines are treated with the SOS1 inhibitor BI-3406; therefore, SOS2:KRAS inhibitors are of therapeutic interest. In this report, we detail a fragment-based screening strategy to identify X-ray cocrystal structures of five diverse fragment hits bound to SOS2.

Fragment optimization and elaboration strategies – the discovery of two lead series of PRMT5/MTA inhibitors from five fragment hits

Here we describe the early stages of a fragment-based lead discovery (FBLD) project for a recently elucidated synthetic lethal target, the PRMT5/MTA complex, for the treatment of MTAP-deleted cancers. Starting with five fragment/PRMT5/MTA X-ray co-crystal structures, we employed a two-phase fragment elaboration process encompassing optimization of fragment hits and subsequent fragment growth to increase potency, assess synthetic tractability, and enable structure-based drug design. Two lead series were identified, one of which led to the discovery of the clinical candidate MRTX1719.

Effect of injected flux and current temporal phasing on self-organization in the HIT-SI3 experiment

The HIT-SI3 device at the University of Washington uses three oscillating inductive helicity injectors to form and sustain spheromak plasma equilibria. By adjusting the temporal phase of the injector waveforms with respect to each other, the toroidal spectrum of the imposed perturbations can be controlled. Using a recently implemented GPU-based control system, the available mode spectra were explored experimentally by scanning the space of relative injector phasing. In this space, significant variation in the toroidal mode spectrum ($n$ = 1, 2, 3) of the perturbations was observed. Additionally, variation in characteristics of driven equilibria was also observed, including a ≈ $30$% range in toroidal current gain ($I$ $Φ$ / $I$ $Inj$ ). Experimental results are compared with both a composite-equilibria and nonlinear dynamic model, including extended MHD simulations using the NIMROD code and composite Taylor state equilibria computed using the PSI-Tet code. In conclusion, qualitative agreement is seen with the nonlinear models, but not with composite-equilibria models, suggesting the use of nonlinear models to better capture observed plasma dynamics and provide predictive use for future experiments.

A multi-mass and multi-hit two-camera 3D ion momentum imaging system

We demonstrate an improved two-camera system for multi-mass and multi-hit three-dimensional (3D) momentum imaging of ions. The imaging system employs two conventional complementary metal–oxide–semiconductor cameras. We have shown previously that the system can time slice ion Newton spheres with a time resolution of 8.8 ns, limited by camera timing jitter [J. Chem. Phys., 158, 191104 (2023)]. In this work, a jitter correction method was developed to suppress the camera jitter and improve the time resolution to better than 2 ns. With this resolution, full 3D momentum distributions of ions can be obtained. We further show that this method can detect two ions with different masses when utilizing both the rising and falling edges of the cameras.

Optimizing the hit finding algorithm for liquid argon TPC neutrino detectors using parallel architectures

Neutrinos are particles that interact rarely, so identifying them requires large detectors which produce lots of data. Processing this data with the computing power available is becoming even more difficult as the detectors increase in size to reach their physics goals. Liquid argon time projection chamber (LArTPC) neutrino experiments are expected to grow in the next decade to have 100 times more wires than in currently operating experiments, and modernization of LArTPC reconstruction code, including parallelization both at data- and instruction-level, will help to mitigate this challenge. The LArTPC hit finding algorithm is used across multiple experiments through a common software framework. In this paper we discuss a parallel implementation of this algorithm. Using a standalone setup we find speedup factors of two times from vectorization and 30–100 times from multi-threading on Intel architectures. The new version has been incorporated back into the framework so that it can be used by experiments. On a serial execution, the integrated version is about 10 times faster than the previous one and, once parallelization is enabled, more speedups comparable to the standalone program are achieved.

Machine learning for precise hit position reconstruction in Resistive Silicon Detectors

RSDs are LGAD silicon sensors with 100% fill factor, based on the principle of AC-coupled resistive read-out. Signal sharing and internal charge multiplication are the RSD key features to achieve picosecond-level time resolution and micron-level spatial resolution, thus making these sensors promising candidates as 4D-trackers for future experiments. This paper describes the use of a neural network to reconstruct the hit position of ionizing particles, an approach that can boost the performance of the RSD with respect to analytical models. The neural network has been trained in the laboratory and then validated on test beam data. The device-under-test in this work is a 450 μm-pitch matrix from the FBK RSD2 production, which achieved a resolution of about 65 μm at the DESY Test Beam Facility, a 50% improvement compared to a simple analytical reconstruction method, and a factor two better than the resolution of a standard pixel sensor of equal pitch size with binary read-out. The test beam result is compatible with the laboratory ones obtained during the neural network training, confirming the ability of the machine learning model to provide accurate predictions even in environments very different from the training one. Prospects for future improvements are also discussed.

Real-time Multi-granular Analytics Framework for HIT Systems

Streaming analytics is the process of ingesting and digesting live data from multiple data sources. In the healthcare domain, as the importance of extracting immediate insights while data are streaming into the system grows, the focus is shifting from batch processing to streaming analytics. With data increasing dramatically at high speeds, many informatics designs have been proposed to adapt healthcare domain into this new environment. In our previous work, we introduced a prototype of health informatics technology (HIT) framework that aims to address challenges in adopting state-of-the-art technologies to enable advanced healthcare analytic tasks in new streaming environments. We recently made major updates to the framework so that anomaly from multiple streaming data sources at different granularity levels can be detected in near real-time. In this paper, we detail the implementation and deployment of the framework in Kubernetes clusters and report its performances when tested on electronic health record (EHR) data of Veterans Affairs.

Computation of graph hitting time moments; Chapel code implementation.

The project that developed this is unclassified, with the mandate to produce open source code. This code computes the hitting time moments of a graph using a linear algebra configuration. The goal of this work is to explore the performance capabilities of the Chapel programming language. Toward that end, we generate random adjacency matrices which represent a random graph. The code can also read in an adjacency matrix from a file. The main computation is the Conjugate Gradient method.SAND2020-12651 M. Heart Shape to Fracture Distance: Characterizing Hydraulic Fracture Propagation before Hits

Estimating the distance from the hydraulic fracture tip to the monitor well can be useful for fracture characterization, well spacing optimization, and preventing parent-child well interference. A heart-shaped signal is referred to as the extensional precursor of a fracture hit recorded by crosswell strain measurements and can serve as a vital tool for such estimation. This study incorporates the 3D displacement discontinuity method (DDM) to understand the impact of fracture geometry and monitor well offset on the heart-shaped signal’s characteristics. Results from numerical simulation and analytical solutions reveal a strong linear correlation between the spatial extent of the heart-shaped signal and the fracture tip distance. This relationship was further developed to predict tip distance using field data from the Hydraulic Fracture Test Site 2 (HFTS2). A reasonable approximation result from field data further validates the methodology. In addition, it is worth noting that the estimation accuracy depends on the ratio between fracture dimension and tip distance. The findings of this study offer a novel approach for real-time monitoring and characterizing hydraulic fracture propagation, which can be further used for well spacing optimization in unconventional and enhanced geothermal system reservoir development, as well as caprock integrity monitoring for carbon sequestration projects.

Document Retrieval and Ranking using Similarity Graph Mean Hitting Times

We present a novel approach to information retrieval and document analysis based on graph analytic methods. Traditional information retrieval methods use a set of terms to define a query that is applied against a document corpus to identify the documents most related to those terms. In contrast, we define a query as a set of documents of interest and apply the query by computing mean hitting times between this set and all other documents on a document similarity graph abstraction of the semantic relationships between all pairs of documents. We present the steps of our approach along with a simple example application illustrating how this approach can be used to find documents related to two or more documents or topics of interest.

Sonic Simulation of Near Projectile Hits

Measured frequencies identify projectiles and indicate miss distances. Developmental battlefield-simulation system for training soldiers uses sounds emitted by incoming projectiles to identify projectiles and indicate miss distances. Depending on projectile type and closeness of each hit, system generates "kill" or "near-kill" indication. Artillery shell simulated by lightweight plastic projectile launched by compressed air. Flow of air through groove in nose of projectile generates acoustic tone. Each participant carries audio receiver measure and process tone signal. System performs fast Fourier transforms of received tone to obtain dominant frequency during each succeeding interval of approximately 40 ms (an interval determined from practical signal-processing requirements). With modifications, system concept applicable to collision-warning or collision-avoidance systems.
