Bacteroides expand the functional versatility of a universal transcription factor and transcribed DNA to program capsule diversity

This record contains a list of Snakemake rules (Snakefile) to process a raw *.fastq.gz (from GEO record: GSE281607) using Cutadapt, map a processed *.fastq file using Bowtie, convert mapped reads to *.bed files using Samtools and Bedtools, and count the occurance of each Bacteriodes fragilis str NCTC 9343 genome position anywhere in a mapped read and as the 3' end of a mapped read using Bedtools. It further contains *ebwt files to assist with Bowtie mapping, *genome file to be used with Bedtools, a *.fasta file (useful to regenerate *ebwt files), and the completely processed *bed and *txt read files (generated by Snakemake and R) as references. In addition, a *.pdb file is included and represents the predicted interaction between UpeY and UpaZ.

NSUF FY24 Program Overview and Updates

The Nuclear Science User Facilities (NSUF) is one of a diverse number of U.S. Department of Energy (DOE) user facilities established to provide researchers with the most advanced tools of modern science. The NSUF was established to provide access to unique capabilities to a broad range of researchers to address the important issues relevant to irradiation effects in nuclear fuels and materials. The NSUF represents a consortium of capabilities distributed across the U.S. at twenty institutions. The NSUF is centered at the Idaho National Laboratory, but it coordinates activities at nineteen “partner” institutions. These institutions have capabilities that include neutron, ion, and gamma irradiation, hot cells, advanced material characterization, and high-performance computing. The NSUF goal is to provide access these capabilities at no cost to nuclear energy researchers to produce the highest quality research results to increase understanding of advanced nuclear energy technologies important to DOE-NE.

Transforming Energy Through Computational Excellence: NREL HPC Resources for High Performance Computing for Energy Innovation (HPC4EI) Program

NREL hosts computing facilities for the U.S. Department of Energy's Office of Energy Efficiency and Renewable Energy (EERE). In 2024, NREL introduced Kestrel, the 3rd generation, EERE-sponsored supercomputer dedicated to renewable energy and energy efficiency research. Kestrel has already been used for hundreds of research projects by NREL, other national laboratories, and university partners. This includes HPC4EI-sponsored industrial partnerships.

Example Alternative Compliance Annual Report: EPAct State and Alternative Fuel Provider Fleet Program User Guide

The U.S. Department of Energy developed an electronic reporting spreadsheet to facilitate fleets' preparation of a complete Alternative Compliance (AC) annual report. All fleets that participate in AC are encouraged to use the spreadsheet. The following examples include one AC annual report that uses the spreadsheet and one AC annual report that does not use the spreadsheet. Both examples include all components that must be included in a fleet's AC annual report. For further instructions on how to use the reporting spreadsheet, review the Alternative Compliance Guidance Document.

The U.S. Department of Energy developed an electronic planning spreadsheet to facilitate fleets' preparation of a complete Alternative Compliance (AC) waiver application. All fleets that participate in AC are encouraged to use the spreadsheet. The example in this guidance document includes all components that must be included in a fleet’s AC waiver application.

SMART – A Comprehensive Research and Development Program to Demonstrate Application of Machine Learning for Supporting CCS Deployment

The objective of the US Department of Energy’s SMART Initiative, i.e., Science-informed Machine Learning (ML) for Accelerating Real-Time Decisions in Subsurface Applications, is to showcase how the utilization of ML can significantly improve efficiency and effectiveness of field-scale commercial carbon storage operations. This paper will present the results from the current phase of SMART (field deployment) for demonstrating the applicability of ML-based tools and workflows for: (a) virtual learning during the pre-injection permitting phase, (b) advanced storage reservoir imaging to better characterize fractures and faults, and (c) dynamic storage reservoir modelling and optimization to inform operational decision making and visualization of system evolution.
