Leaf gas exchange raw data, 2015 - 2017, at Manaus, Brazil

This data package contains raw leaf gas exchange data from the NGEE Tropics K34 tower site on a plateau near Manaus, Brazil. Data was collected using sensor and leaf sample measurements. Leaves on a target tree were chosen by accessing a branch near the tower. In some cases, the branch was naturally positioned near the tower and in other cases, a small rope was used to pull the branch closer to the tower for better access to leaves. Mature leaves were targeted in nearly all cases. The gas exchange system was hauled with a climbing rope to the level of the branch on the tower and the sensor head/leaf enclosure was installed near the branch of interest using a magic arm. We measured leaf gas exchange from 5:00 AM to 5:00 PM, randomly cycling through the approximately 20 leaves in the targeted branch(es). Data were collected over two time periods, detailed within the files. The attached data files contain raw data, sensor manuals, and PDFs with detailed methods and procedures separated into multiple folders. Data is in Excel file format. See data references for data package containing related metadata. This dataset replaces the leaf gas exchange data of two retired packages, NGT0019 and NGT0040.

Leaf temperature raw data, 2015 - 2017, at Manaus, Brazil

This data package contains raw leaf surface temperature data from the NGEE Tropics K34 tower site on a plateau near Manaus, Brazil, including automated and manually collected time series data on leaf surface temperature (thermocouples, IR radiometer, thermocamera). Leaf surface temperature (LST) was determined throughout diurnal periods using individual type T thermocouples (Omega Engineering) on 8 individual leaves of a single tree. Mature leaves at the same height and general area near the tower were selected. LST measurements were taken every 15 s and recorded on a field portable self-powered data logger (OM-CP-OCTTEMP-A, Omega Engineering). Measurements were stopped in the case of a storm or rain which can remove the attached thermocouple wires from the leaf due to large wind-driven branch movements. Included in the attached zip file are six folders: three with LST data in Excel and CSV file formats from both the K34 and B34 towers, one folder with data logger configuration programs that were used for data collection, a fifth folder with PDF files of manuals for instruments used and a final folder with two Excel metadata files. See dataset references for associated metadata package. This dataset replaces the leaf surface temperature data of two retired packages, http://dx.doi.org/10.15486/ngt/1507764 and http://dx.doi.org/10.15486/ngt/1507767

Vismia guianensis leaf age physiology in Manaus, Brazil, from July 2014 - July 2015

This data package contains net photosynthesis rates and methanol and isoprene leaf emissions as a function of light, temperature, and leaf age. Data was collected from the species V. guianensis at the NGEE Tropics site in Manaus, Brazil (BR-Ma2). This data is used in the publication "Methanol and Isoprene Emissions from the Fast Growing Tropical Pioneer Species Vismia guianensis (Aubl.) Pers. (Hypericaceae) in the Amazon Basin." Isoprene (Is) emissions by plants represent a loss of carbon and energy resources leading to the initial hypothesis that fast growing pioneer species in secondary tropical forests allocate carbon primarily to growth at the expense of isoprenoid defenses. In this study, we quantified leaf isoprene and methanol emissions from the abundant pantropical pioneer tree species Vismia guianensis and ambient isoprene concentrations above a diverse secondary forest in the central Amazon. See the below field, Dataset References, for the full citation. Included in the data package is a zip file with six datasets, three in Excel format and additional versions in CSV format. Also included are the figures from the related publication.

Raw tensiometer soil matric potential data, from Oct 2017-Jun 2020 in Manaus, Brazil

This data package contains raw output from two Campbell Scientific CR1000 data loggers each connected to three UMS T4e tensiometer sensors in Manaus, Brazil. Tensiometers at each data logger location were installed to depths of 10 cm, 20 cm and 50 cm below the ground surface for the purpose of measuring soil matric potential at each depth. “Station 3” tensiometers were installed at approximately 2°36'31.68"S, 60°12'34.70"W. “Station 4” tensiometers were installed at approximately 2°36'32.46"S, 60°12'34.92"W. The files “tensio3.edit.202109.csv” and “tensio4.edit.202109.csv” contain raw data (with invalid data removed). A text editor will be required to view the raw files in .csv (comma-separated values) format. Data processing was limited to: 1) Editing column headers for clarity; 2) Applying a correction that converts voltage read by the data loggers to pressure units (kPa); 3) removing all data greater than 50 kPa and less than -115 kPa; 4) Adding columns entitled “Caution.10cm”, “Caution.20cm” and “Caution.50cm” that contains values of either “NA” or “Caution”, the latter of which is applied when data exceeds the manufacturer reported data validity range of less than -85 kPa to suggest use of these data with caution; 5) Adding columns entitled “Invalid.10cm”, “Invalid.20cm”, and “Invalid.50cm” that contains values of either “NA” or “Invalid”, the latter of which is applied when data accuracy is deemed compromised due to the introduction of air bubbles into the instrument. Data marked “Invalid” may still indicate general trends of wet/high matric potential and dry/low matric potential, but values are inaccurate and dry/low matric potential values are likely not low enough. Wet/high matric potential values are likely to be more accurate than dry/low matric potential values; 6) Data format changed from .dat to .csv. This research was performed as a part of the NGEE Tropics project, which aims to advance model predictions of tropical forest carbon cycle responses to a changing climate over the 21st Century.

Growth, mortality, wood density, biomass data from BIONTE inventories in Manaus, Brazil

BIONTE (BIOmass and NuTrient Experiment) is a selective logging experiment established at the Experimental Station of Tropical Forestry (EEST, aka “ZF2”) field research station in the mid 1980s in the central Amazon (Higuchi et al. 1997, Amaral et al. 2019). Led by the National Institute for Amazon Research (INPA) in Brazil, the project aimed at assessing the effects of logging intensity on forest dynamics and enabling the creation of a model of forest management for the Central Amazon. The experiment included three levels of increasing selective logging intensity and controls, with 1 hectare sample plots (12 total) located at the center of 4 hectare treatment plots. The site’s Köppen classification is tropical rainforest (Af), characterized by high temperatures and humidity, with mean annual temperatures around 27 ℃ and mean annual precipitation around 2200 mm of rain. The vegetation has a high floristic diversity, the soils of the region are poor in nutrients, and the topography is characterized by plateaus (where BIONTE is located), and also valley bottoms and slopes. The inventory (growth and mortality) and biomass data included here covers the 1990 to 2019 period, with wood density being averaged from existing datasets. This dataset includes a data file in .csv file format and a .txt file, BIONTE_mortality-rates_headers.txt, that provides descriptions for the data file headers.

Leaf gas exchange, spectral reflectance and leaf composition, BIONTE, Brazil, 2022

Leaf traits measured at the top of the canopy on 10 species at the BIONTE experimental plot T1B4SB3, near Manaus, Brazil, in August and September, 2022. The aim of this study was to test the relationship between leaf water use efficiency and wood density. Ten tree species located in close proximity of each other (within 50 meters) were selected and classified by wood density (low or high). Sampling was carried out on top-of-canopy leaves accessed by an articulated boom lift. Survey gas exchange measurement were performed on attached leaves at various times during the day. Following gas exchange, the leaf was harvested, and measured for spectral reflectance, leaf water content, leaf mass per area and leaf carbon content and leaf nitrogen content. Additional leaves other than those used for gas exchange were also harvested from different branches on the same tree for spectral reflectance and leaf trait measurements. Data in this data package is presented in csv files, with metadata in csv and descriptive experimental protocols as pdf. Gas exchange data and metadata meets the requirements of the ESS-DIVE reporting format for leaf gas exchange data and metadata.

Comparative analysis of nutrient concentrations in generalist and specialist tree species and soils, Manaus, Brazil

This dataset was collected near Manaus, Brazil, at ZF-2 site, inside the North-South transect plots from 20221011 to 20221020. Measurements were made on specialists and generalist tree species along topographic gradient (in upland high-clay content soils of plateaus and high sandy content and partially flooded soils of valleys). We selected nine species (with four replicates each, totaling 35 individuals) occurring in different topographic positions: three plateau specialists, three valley specialists, and three generalists, where leaf and trunk samples were collected from each individual, and soil samples for carbon and nutrient analysis and quantification. Three soil pits were opened around each sample tree, about one meter apart (total of 105 soil pits each 60-cm deep), where soil samples were collected at four depths: 0-5, 5-10, 10-30 and 30-50 cm. In each of the three pits around each tree, one single sample was taken at each depth and combined to obtain a composite sample per depth per individual tree (35 trees × 4 depths = 140 soil samples). The files “Plant_Nutrient_Concentrations_NS_Transect_Manaus.csv” and “Soil_Nutrient_Concentrations_NS_Transect_Manaus.csv” contain the nutrient concentration data from plant and soil material, respectively. Additionally, the file “Sample_Info.csv” contains details about each variable including units and data type. The file “Species_Info.csv” includes information about each sampled individual, such as species, family, diameter at the breast height (DBH), and more. The dataset is ready to be used in any programming language like python or R. This dataset was originally published on the NGEE Tropics Archive and is being mirrored on ESS-DIVE for long-term archival Acknowledgement: Funding for NGEE-Tropics data resources was provided by the U.S. Department of Energy Office of Science, Office of Biological and Environmental Research.
