Towards inverse microstructure-centered materials design using generative phase-field modeling and deep variational autoencoders

The field of Integrated Computational Materials Engineering (ICME) combines a broad range of methods to study materials’ responses over a spectrum of length scales. A relatively unexplored aspect of microstructure-sensitive materials design is uncertainty propagation and quantification (UP/UQ) of materials’ microstructure, as well as establishing process-structure–property (PSP) relationships for inverse material design. In this study, an efficient UP technique built on the idea of changing probability measures and a deep generative unsupervised representative machine learning method for microstructure-based design of thermal conductivity of materials is proposed. Probability measures are used to represent microstructure space, and Wasserstein metrics are used to test the efficiency of the UP method. By using deep Variational AutoEncoder (VAE), we identify the correlations between the material/process parameters and the thermal conductivity of heterogeneous dual-phase microstructures. Through high-throughput screening, UP, and the deep-generative VAE method, PSP relationships that are too complex can be revealed by exploiting the materials’ design space with an emphasis on microstructures. As a last point, we demonstrate generative machine learning serves as a useful tool for inverse microstructure-centered materials design, and we demonstrate this by examining the inverse design of thermal conductivity in nano-structured materials. Here, the results reveal the effects of morphology, volume fraction, characteristic length scale, and the individual thermal diffusivity of phases on the thermal conductivity of dual-phase alloys. Our findings emphasize the advantages of high-throughput phase-field modeling and generative deep learning for linking PSP and inverse microstructure-centered materials design.

A generative modeling approach to reconstructing 21 cm tomographic data

Abstract Analyses of the cosmic 21 cm signal are hampered by astrophysical foregrounds that are far stronger than the signal itself. These foregrounds, typically confined to a wedge-shaped region in Fourier space, often necessitate the removal of a vast majority of modes, thereby degrading the quality of the data anisotropically. To address this challenge, we introduce a novel deep generative model based on stochastic interpolants to reconstruct the 21 cm data lost to wedge filtering. Our method leverages the non-Gaussian nature of the 21 cm signal to effectively map wedge-filtered 3D lightcones to samples from the conditional distribution of wedge-recovered lightcones. We demonstrate how our method is able to restore spatial information effectively, considering both varying cosmological initial conditions and astrophysics. Furthermore, we discuss a number of future avenues where this approach could be applied in analyses of the 21 cm signal, potentially offering new opportunities to improve our understanding of the Universe during the epochs of cosmic dawn and reionization. Code, pre-trained models, and scripts for making plots in this paper can be found here .

Predicting critical heat flux with uncertainty quantification and domain generalization using conditional variational autoencoders and deep neural networks

Deep generative models (DGMs) can generate synthetic data samples that closely resemble the original dataset, addressing data scarcity. In this work, we developed a conditional variational autoencoder (CVAE) to augment critical heat flux (CHF) data used for the 2006 Groeneveld lookup table. To compare with traditional methods, a fine-tuned deep neural network (DNN) regression model was evaluated on the same dataset. Both models achieved small mean absolute relative errors, with the CVAE showing more favorable results. Uncertainty quantification (UQ) was performed using repeated CVAE sampling and DNN ensembling. The DNN ensemble improved performance over the baseline, while the CVAE maintained consistent results with less variability and higher confidence. Both models achieved small errors inside and outside the training domain, with slightly larger errors outside. Altogether, the CVAE performed better than the DNN in predicting CHF and exhibited better uncertainty behavior.

Physics-informed semantic inpainting: Application to geostatistical modeling

A fundamental problem in geostatistical modeling is to infer the heterogeneous geological field based on limited measurements and some prior spatial statistics. Semantic inpainting, a technique for image processing using deep generative models, has been recently applied for this purpose, demonstrating its effectiveness in dealing with complex spatial patterns. However, the original semantic inpainting framework incorporates only information from direct measurements, while in geostatistics indirect measurements are often plentiful. In this work, to overcome this limitation, we propose a physics-informed semantic inpainting framework, employing the Wasserstein Generative Adversarial Network with Gradient Penalty (WGAN-GP) and jointly incorporating the direct and indirect measurements by exploiting the underlying physical laws. Our simulation results for a high-dimensional problem with 512 dimensions show that in the new method, the physical conservation laws are satisfied and contribute in enhancing the inpainting performance compared to using only the direct measurements.

Diffusion Probabilistic Modeling for Video Generation

Denoising diffusion probabilistic models are a promising new class of generative models that mark a milestone in high-quality image generation. This paper showcases their ability to sequentially generate video, surpassing prior methods in perceptual and probabilistic forecasting metrics. We propose an autoregressive, end-to-end optimized video diffusion model inspired by recent advances in neural video compression. The model successively generates future frames by correcting a deterministic next-frame prediction using a stochastic residual generated by an inverse diffusion process. We compare this approach against six baselines on four datasets involving natural and simulation-based videos. We find significant improvements in terms of perceptual quality and probabilistic frame forecasting ability for all datasets.

3D-Scaffold: A Deep Learning Framework to Generate 3D Coordinates of Drug-like Molecules with Desired Scaffolds

The prerequisite of therapeutic drug design is to identify novel molecules with desired biophysical and biochemical properties. Deep generative models have demonstrated their ability to find such molecules by exploring a huge chemical space efficiently. An effective way to obtain molecules with desired target properties is the preservation of critical scaffolds in the generation process. To this end, we propose a domain aware generative framework called 3D-Scaffold that takes 3D coordinates of a desired scaffold as an input and generates 3D coordinates of novel therapeutic candidates as an output while always preserving the desired scaffolds in generated structures. We show that our framework generates predominantly valid, unique, novel, and experimentally synthesizable molecules that have drug-like properties similar to the molecules in the training set. Using domain specific datasets, we generate covalent and non-covalent antiviral inhibitors. Therefore, to measure the success of our framework in generating therapeutic candidates, generated structures were subjected to high throughput virtual screening via docking simulations, which shows favorable interaction against SARS-CoV-2 main protease and non-structural protein endoribonuclease (NSP15) targets. Most importantly, our model performs well with relatively small volumes of training data and generalizes to new scaffolds, making it applicable to other domain.

Enhancing generative molecular design via uncertainty-guided fine-tuning of variational autoencoders

In recent years, deep generative models have been successfully applied to various molecular design tasks, particularly in the life and materials sciences. One critical challenge for pre-trained generative molecular design (GMD) models is to fine-tune them to be better suited for downstream design tasks that aim at optimizing specific molecular properties. However, redesigning and training an existing effective generative model from scratch for each new design task are impractical. Furthermore, the black-box nature of typical downstream tasks that involve property prediction makes it nontrivial to optimize the generative model in a task-specific manner. In this work, we propose an uncertainty-guided fine-tuning strategy that can effectively enhance a pre-trained variational autoencoder (VAE) for GMD through performance feedback in an active learning setting. The strategy begins by quantifying the model uncertainty of the generative model using an efficient active subspace-based UQ (uncertainty quantification) scheme. Next, the decoder diversity within the characterized model uncertainty class is explored to expand the viable space of molecular generation. The low-dimensionality of the active subspace makes this exploration tractable using a black-box optimization scheme, which in turn enables us to identify and leverage a diverse set of high-performing models to generate enhanced molecules. Empirical results across six target molecular properties using multiple VAE-based generative models demonstrate that our uncertainty-guided fine-tuning strategy consistently leads to improved models that outperform the original pre-trained models.

Field-level reconstruction from foreground-contaminated 21-cm maps

Current and upcoming 21-cm experiments will soon be able to map 21-cm spatial fluctuations in three dimensions for a wide range of redshifts. However, bright foreground contamination and the nature of radio interferometry create significant challenges, making it difficult to access rich cosmological information from the Fourier modes that lie within the “foreground wedge”. Here, in this work, we introduce two approaches aiming to reconstruct the full 21-cm density field, including the missing modes in the wedge: (a) a field-level inference under an effective field theory (EFT) framework; (b) a diffusion-based deep generative model trained on simulations. Under the EFT framework, we implement a fully differentiable forward model that maps the initial conditions of matter fluctuations to the observed, foreground-filtered 21-cm maps. This enables a gradient-based sampler to simultaneously sample the initial conditions and bias parameters, allowing a physically motivated mode reconstruction. Alternatively, we apply a variational diffusion model to perform 21-cm density reconstruction at the map level. Our model is trained on semi-numerical simulations over a wide range of astrophysical parameters. Our results from both approaches should provide improved cosmological constraints from the field level and also enable cross-correlation between experiments that have little or no overlapping modes.

Anomaly detection with flow-based fast calorimeter simulators

Recently, several normalizing flow-based deep generative models have been proposed to accelerate the simulation of calorimeter showers. Using caloflow as an example, we show that these models can simultaneously perform unsupervised anomaly detection with no additional training cost. As a demonstration, we consider electromagnetic showers initiated by one (background) or multiple (signal) photons. The caloflow model is designed to generate single-photon showers, but it also provides access to the shower likelihood. We use this likelihood as an anomaly score and study the showers tagged as being unlikely. As expected, the tagger struggles when the signal photons are nearly collinear but is otherwise effective. This approach is complementary to a supervised classifier trained on only specific signal models using the same low-level calorimeter inputs. While the supervised classifier is also highly effective at unseen signal models, the unsupervised method is more sensitive in certain regions, and, thus, we expect that the ultimate performance will require a combination of these approaches.

Unifying simulation and inference with normalizing flows

There have been many applications of deep neural networks to detector calibrations and a growing number of studies that propose deep generative models as automated fast detector simulators. We show that these two tasks can be unified by using maximum likelihood estimation (MLE) from conditional generative models for energy regression. Unlike direct regression techniques, the MLE approach is prior independent and non-Gaussian resolutions can be determined from the shape of the likelihood near the maximum. Using an ATLAS-like calorimeter simulation, we demonstrate this concept in the context of calorimeter energy calibration. Published by the American Physical Society 2025

Ephemeral Learning - Augmenting Triggers with Online-Trained Normalizing Flows

The large data rates at the LHC require an online trigger system to select relevant collisions. Rather than compressing individual events, we propose to compress an entire data set at once. We use a normalizing flow as a deep generative model to learn the probability density of the data online. The events are then represented by the generative neural network and can be inspected offline for anomalies or used for other analysis purposes. We demonstrate our new approach for a toy model and a correlation-enhanced bump hunt.

CAD-VAE: Leveraging Correlation-Aware Latents for Comprehensive Fair Disentanglement

While deep generative models have significantly advanced representation learning, they may inherit or amplify biases and fairness issues by encoding sensitive attributes alongside predictive features. Enforcing strict independence in disentanglement is often unrealistic when target and sensitive factors are naturally correlated. To address this challenge, we propose CAD-VAE(Correlation-Aware Disentangled VAE), which introduces a correlated latent code to capture the information shared between the target and sensitive attributes. Given this correlated latent, our method effectively separates over-lapping factors without extra domain knowledge by directly minimizing the conditional mutual information between target and sensitive codes. A relevance-driven optimization strategy refines the correlated code by efficiently capturing essential correlated features and eliminating redundancy. Extensive experiments on benchmark datasets demonstrate that CAD-VAE produces fairer representations, realistic counterfactuals, and improved fairness-aware image editing.

A Deep Gravity model for mobility flows generation

The movements of individuals within and among cities influence critical aspects of our society, such as well-being, the spreading of epidemics, and the quality of the environment. When information about mobility flows is not available for a particular region of interest, we must rely on mathematical models to generate them. In this work, we propose Deep Gravity, an effective model to generate flow probabilities that exploits many features (e.g., land use, road network, transport, food, health facilities) extracted from voluntary geographic data, and uses deep neural networks to discover non-linear relationships between those features and mobility flows. Our experiments, conducted on mobility flows in England, Italy, and New York State, show that Deep Gravity achieves a significant increase in performance, especially in densely populated regions of interest, with respect to the classic gravity model and models that do not use deep neural networks or geographic data. Deep Gravity has good generalization capability, generating realistic flows also for geographic areas for which there is no data availability for training. Finally, we show how flows generated by Deep Gravity may be explained in terms of the geographic features and highlight crucial differences among the three considered countries interpreting the model’s prediction with explainable AI techniques.

Enabling rapid COVID-19 small molecule drug design through scalable deep learning of generative models

We improved the quality and reduced the time to produce machine learned models for use in small molecule antiviral design. Our globally asynchronous multi-level parallel training approach strong scales to all of Sierra with up to 97.7% efficiency. We trained a novel, character-based Wasserstein autoencoder that produces a higher quality model trained on 1.613 billion compounds in 23 minutes while the previous state of the art takes a day on 1 million compounds. Reducing training time from a day to minutes shifts the model creation bottleneck from computer job turnaround time to human innovation time. Our implementation achieves 318 PFLOPs for 17.1% of half-precision peak. We will incorporate this model into our molecular design loop enabling the generation of more diverse compounds; searching for novel, candidate antiviral drugs improves and reduces the time to synthesize compounds to be tested in the lab.

Harnessing structural stochasticity in the computational discovery and design of microstructures

This paper presents a deep generative model-based design methodology for tailoring the structural stochasticity of microstructures. Although numerous methods have been established for designing deterministic (periodic) or stochastic microstructures, a systematic design approach that allows the unified treatment of both deterministic and stochastic microstructure design domains has yet to be created. The proposed methodology resolves this issue by learning a unified feature space that embodies diverse structural patterns with continuously varying stochasticity levels. A highly diverse microstructure database is established to incorporate various types of deterministic and stochastic microstructure patterns. A property-aware deep generative model is proposed to learn a unified feature space of the structural characteristics, as well as the relationship between structure features and properties of interest. Autoencoder (AE), Variational Autoencoder (VAE), and Adversarial Autoencoder (AAE) are compared to understand their relative merits in the property-aware learning of the unified feature space. Microstructural designs with tailorable stochasticity and properties are obtained by searching the unified feature space. Multiple design cases are presented to demonstrate the capability of designing microstructures for structural stochasticity and properties. Furthermore, the proposed method is employed to create stochastically graded structures, which manipulate the mechanical behaviors by varying the local stochasticity of the structure.

DCTRGAN: improving the precision of generative models with reweighting

Significant advances in deep learning have led to more widely used and precise neural network-based generative models such as Generative Adversarial Networks (Gans). We introduce a post-hoc correction to deep generative models to further improve their fidelity, based on the Deep neural networks using the Classification for Tuning and Reweighting (Dctr) protocol. The correction takes the form of a reweighting function that can be applied to generated examples when making predictions from the simulation. We illustrate this approach using Gans trained on standard multimodal probability densities as well as calorimeter simulations from high energy physics. We show that the weighted Gan examples significantly improve the accuracy of the generated samples without a large loss in statistical power. This approach could be applied to any generative model and is a promising refinement method for high energy physics applications and beyond.
