The ASAS-SN bright supernova catalogue – V. 2018–2020

We catalogue the 443 bright supernovae (SNe) discovered by the All-Sky Automated Survey for Supernovae (ASAS-SN) in 2018−2020 along with the 519 SNe recovered by ASAS-SN and 516 additional m peak ≤ 18 mag SNe missed by ASAS-SN. Our statistical analysis focuses primarily on the 984 SNe discovered or recovered in ASAS-SN g-band observations. The complete sample of 2427 ASAS-SN SNe includes earlier V-band samples and unrecovered SNe. For each SN, we identify the host galaxy, its UV to mid-IR photometry, and the SN’s offset from the centre of the host. Updated peak magnitudes, redshifts, spectral classifications, and host galaxy identifications supersede earlier results. With the increase of the limiting magnitude to g ≤ 18 mag, the ASAS-SN sample is nearly complete up to m peak = 16.7 mag and is 90 per cent complete for m peak ≤ 17.0 mag. This is an increase from the V-band sample, where it was roughly complete up to m peak = 16.2 mag and 70 per cent complete for m peak ≤ 17.0 mag.

Complementary Metagenomic Approaches Improve Reconstruction of Microbial Diversity in a Forest Soil

ABSTRACT Soil ecosystems harbor diverse microorganisms and yet remain only partially characterized as neither single-cell sequencing nor whole-community sequencing offers a complete picture of these complex communities. Thus, the genetic and metabolic potential of this “uncultivated majority” remains underexplored. To address these challenges, we applied a pooled-cell-sorting-based mini-metagenomics approach and compared the results to bulk metagenomics. Informatic binning of these data produced 200 mini-metagenome assembled genomes (sorted-MAGs) and 29 bulk metagenome assembled genomes (MAGs). The sorted and bulk MAGs increased the known phylogenetic diversity of soil taxa by 7.2% with respect to the Joint Genome Institute IMG/M database and showed clade-specific sequence recruitment patterns across diverse terrestrial soil metagenomes. Additionally, sorted-MAGs expanded the rare biosphere not captured through MAGs from bulk sequences, exemplified through phylogenetic and functional analyses of members of the phylum Bacteroidetes . Analysis of 67 Bacteroidetes sorted-MAGs showed conserved patterns of carbon metabolism across four clades. These results indicate that mini-metagenomics enables genome-resolved investigation of predicted metabolism and demonstrates the utility of combining metagenomics methods to tap into the diversity of heterogeneous microbial assemblages. IMPORTANCE Microbial ecologists have historically used cultivation-based approaches as well as amplicon sequencing and shotgun metagenomics to characterize microbial diversity in soil. However, challenges persist in the study of microbial diversity, including the recalcitrance of the majority of microorganisms to laboratory cultivation and limited sequence assembly from highly complex samples. The uncultivated majority thus remains a reservoir of untapped genetic diversity. To address some of the challenges associated with bulk metagenomics as well as low throughput of single-cell genomics, we applied flow cytometry-enabled mini-metagenomics to capture expanded microbial diversity from forest soil and compare it to soil bulk metagenomics. Our resulting data from this pooled-cell sorting approach combined with bulk metagenomics revealed increased phylogenetic diversity through novel soil taxa and rare biosphere members. In-depth analysis of genomes within the highly represented Bacteroidetes phylum provided insights into conserved and clade-specific patterns of carbon metabolism.

Trimming and Decontamination of Metagenomic Data can Significantly Impact Assembly and Binning Metrics, Phylogenomic and Functional Analysis

Background: Investigators using metagenomic sequencing to study microbiomes often trim and decontaminate reads without knowing their effect on downstream analyses. Objective: This study was designed to evaluate the impacts JGI trimming and decontamination procedures have on assembly and binning metrics, placement of MAGs into species trees, and functional profiles of MAGs extracted from complex rhizosphere metagenomes, as well as how more aggressive trimming impacts these binning metrics. Methods: Twenty-three Miscanthus x giganteus rhizosphere metagenomes were subjected to different combinations and thresholds of force, kmer, and quality trimming and decontamination using BBDuk. Reads were assembled and binned in KBase. Phylogenomic and statistical analyses were applied to evaluate the effects of trimming and decontamination on downstream analyses. Results: We found that JGI trimmed and decontaminated reads had significant impacts on assembly and binning metrics compared to raw reads, including significantly higher total contig counts, more contigs greater than 10k bp in length, and larger total lengths of raw assemblies compared to QC assemblies, and 2.0% lower average contamination of QC MAGs compared to raw MAGs. We also found that differences in the placement of MAGs in species trees increased with decreasing completeness and contamination thresholds. Furthermore, aggressive trimming (Q20) was found to significantly reduce MAG counts. Conclusion: Trimming and decontamination of metagenomics reads prior to assembly can change an investigator’s answer to the questions, “Who is there and what are they doing?” However, mild trimming and decontamination of metagenomic reads with high-quality scores are recommended for removing sample processing and sequencing artifacts.

GROWdb US River Systems - Samples

GROW Overview We developed the Genome Resolved Open Watersheds database (GROWdb), which aims to increase genomic sampling and understanding of global river microbiomes. An emphasis of GROWdb is to create a publicly available and ever-expanding microbial genome database that is focused on rivers while being interoperable with databases from other ecosystems. GROWdb is based on a network-of-networks approach to move beyond a small collection of well-studied rivers, towards a spatially distributed, global network of systematic observations. GROWdb represents the first microbial, river-focused resource parsed at various scales from genes to MAGs to community level including expression and potential based measurements that will be of interest to microbiologists, ecologists, geochemists, hydrologists, and modelers. Dataset Acknowledgement GROWdb contains data from various research campaigns, please acknowledge the following data generators, as appropriate: WHONDRS derived genomes or samples - include this statement in your acknowledgements: “This study used data from the Worldwide Hydrobiogeochemistry Observation Network for Dynamic River Systems (WHONDRS) under the River Corridor Science Focus Area (SFA) at the Pacific Northwest National Laboratory (PNNL) that was generated at the U.S. Department of Energy (DOE) Joint Genome Institute User Facility. PNNL is operated by Battelle Memorial Institute for the U.S. DOE under Contract No. DE-AC05-76RL01830. The SFA is supported by the U.S. DOE, Office of Biological and Environmental Research (BER), Environmental System Science (ESS) Program.” Total Samples loaded onto this Narrative: 178 Note: Not all GROW samples may be loaded into KBase Data Availability The data underlying GROWdb are accessible across various platforms to ensure all levels of data structure are widely available. First, all reads and MAGs are publicly hosted on National Center for Biotechnology (NCBI) under Bioproject PRJNA946291. Second, all data related data presented here including MAG annotations, extended data tables, phylogenetic tree files, antibiotic resistance gene database files, and MAG abundance tables are available in Zenodo (link). Beyond the flat database files listed above, our aim for GROWdb was to maximize data use by making the data available in searchable and interactive platforms including the National Microbiome Data Collaborative (NMDC) data portal, the Department of Energy’s Systems Biology Knowledgebase (KBase), and a GROW specific user interface released here, GROWdb Explorer. Each platform provides different ways to interact with GROWdb: NMDC GROWdb formed a pilot project for the NMDC. Specifically, individual GROWdb datasets (metagenomes, metatranscriptomes, etc) are easily accessible and searchable through the NMDC data portal, where they are systematically connected to each other and to a rich suite of sample information and standard analysis results, following Findable, Accessible, Interoperable, and Reusable (FAIR) data practices. KBase GROWdb is publicly available within KBase, including samples (this Narrative), MAGs, and corresponding genome scale metabolic models. Access within KBase allows for immediate access and reuse of data, including comparison to private data using KBase’s 500+ analysis tools. Other linked narratives in KBase: GROW Metagenome Assembled Genomes (MAGs) GROW Metabolic Models GROWdb Explorer GROWdb data is also explorable through a graphical user interface built through the Colorado State University Geospatial Centroid (https://geocentroid.shinyapps.io/GROWdatabase/), allowing users to search and graph microbial and spatial data simultaneously. In summary, this microbial genome resource represents the first publicly available genome collection from rivers and offers data that can be leveraged across microbiome studies. GROWdb is an expanding repository to incorporate and unify global river multi-omic data for the future.

The Twins Embedding of Type Ia Supernovae. II. Improving Cosmological Distance Estimates

We show how spectra of Type Ia supernovae (SNe Ia) at maximum light can be used to improve cosmological distance estimates. In a companion article, we used manifold learning to build a three-dimensional parameterization of the intrinsic diversity of SNe Ia at maximum light that we call the "Twins Embedding."In this article, we discuss how the Twins Embedding can be used to improve the standardization of SNe Ia. With a single spectrophotometrically calibrated spectrum near maximum light, we can standardize our sample of SNe Ia with an rms of 0.101 0.007 mag, which corresponds to 0.084 0.009 mag if peculiar velocity contributions are removed and to 0.073 0.008 mag if a larger reference sample were obtained. Our techniques can standardize the full range of SNe Ia, including those typically labeled as peculiar and often rejected from other analyses. We find that traditional light-curve width + color standardization such as SALT2 is not sufficient. The Twins Embedding identifies a subset of SNe Ia, including, but not limited to, 91T-like SNe Ia whose SALT2 distance estimates are biased by 0.229 0.045 mag. Standardization using the Twins Embedding also significantly decreases host-galaxy correlations. We recover a host mass step of 0.040 0.020 mag compared to 0.092 0.026 mag for SALT2 standardization on the same sample of SNe Ia. These biases in traditional standardization methods could significantly impact future cosmology analyses if not properly taken into account.

SNIa Cosmology Analysis Results from Simulated LSST Images: From Difference Imaging to Constraints on Dark Energy

Abstract The Vera Rubin Observatory Legacy Survey of Space and Time (LSST) is expected to process ∼10 6 transient detections per night. For precision measurements of cosmological parameters and rates, it is critical to understand the detection efficiency, magnitude limits, artifact contamination levels, and biases in the selection and photometry. Here we rigorously test the LSST Difference Image Analysis (DIA) pipeline using simulated images from the Rubin Observatory LSST Dark Energy Science Collaboration Data Challenge (DC2) simulation for the Wide-Fast-Deep survey area. DC2 is the first large-scale (300 deg 2 ) image simulation of a transient survey that includes realistic cadence, variable observing conditions, and CCD image artifacts. We analyze ∼15 deg 2 of DC2 over a 5 yr time span in which artificial point sources from Type Ia supernova (SNIa) light curves have been overlaid onto the images. The magnitude limits per filter are u = 23.66 mag, g = 24.69 mag, r = 24.06 mag, i = 23.45 mag, z = 22.54 mag, and y = 21.62 mag. The artifact contamination levels are ∼90% of all detections, corresponding to ∼1000 artifacts deg –2 in g band, and falling to 300 deg –2 in y band. The photometry has biases <1% for magnitudes 19.5 < m < 23. Our DIA performance on simulated images is similar to that of the Dark Energy Survey difference-imaging pipeline on real images. We also characterize DC2 image properties to produce catalog-level simulations needed for distance bias corrections. We find good agreement between DC2 data and simulations for distributions of signal-to-noise ratio, redshift, and fitted light-curve properties. Applying a realistic SNIa cosmology analysis for redshifts z < 1, we recover the input cosmology parameters to within statistical uncertainties.

The median per-visit PSF FWHM across the wide-area survey ranges from 1.17 arcsec in the z band to 1.26 arcsec in g and r bands. The deepest field, reaches estimated coadded 5σ depths of u=26 mag, g=26.8 mag, r=26.3 mag, i=26.1 mag, z=25.3 mag, y=23.9 mag. Based on a roughly five-month primary observing baseline and covering only part of the eventual LSST footprint, DP2's area, depth, and multiband coverage nonetheless support a broad range of early science investigations ahead of LSST Data Release This dataset is a subset of the full data release consisting of the source dataset type. These are measurements for detected sources in processed visit images. This release contains 28,589 datasets of this type.

Legacy Survey of Space and Time Data Preview 2: Source searchable catalog

We present Rubin Data Preview 2 (DP2), the second data preview from the NDF-DOE Vera C. Rubin Observatory. Data Preview 2 (DP2) comprises coadds, detection catalogs, and ancillary data products; and when fully released will also include single-epoch images and difference images. DP2 is derived from observations acquired by the LSST Science Camera (LSSTCam) on the Simonyi Survey Telescope at the Summit Facility on Cerro Pachón, Chile, primarily during the on-sky commissioning campaign between 2025-04-16 and 2025-09-21, supplemented by observations taken between 2025-10-25 and 2026-01-06 that overlap the commissioning footprint. The DP2 footprint comprises the Science Validation wide-area survey, five Deep Drilling Fields, and a number of targeted small-field regions, including Trifid and Lagoon, Prawn, M49, and New Horizons, all observed as part of the Rubin First Look campaign. Each field was imaged in up to six broad photometric bands, ugrizy, and coadded to produce deep imaging covering an estimated 3,000 deg2.
