ESnet-JLab FPGA Accelerated Transport (data plane) [EJFAT (udplb)] v1.0

The ESnet-JLab FPGA Accelerated Transport system is a solution for streaming high-speed scientific measurement data from Data Acquisition Systems (DAQs) to high-performance computing facilties. It is generally compatible with many science workflows, and makes no assumptions about the specifics of any particular experiment. This program (udplb) implements the data plane portion of the EJFAT system. It is an FPGA design that rewrites and forwards data packets from a UDP-based scientific workflow to high-performance compute nodes. It depends on another program (udplbd, disclosed separately) to implement the control system.

otsdaq

otsdaq is a Ready-to-Use data-acquisition (DAQ) solution aimed at scaling down to test-beam, detector development, and other rapid-deployment scenarios; and scaling up through the development cycle to fullscale production and operation. otsdaq uses the artdaq DAQ framework under-the-hood, providing flexibility and scalability to meet evolving DAQ needs. otsdaq provides a library of supported front-end boards and firmware modules which implement a custom UDP protocol. Additionally, an integrated Run Control GUI and readout software are provided, preconfigured to communicate with otsdaq firmware.

DDCP framework

DDCP protocol software 1.0 This repository contains the C++ implementation of version 1.x of the Distributed Data Communications Protocol (DDCP). DDCP provides request/reply, feature discovery, data transfer, control, interrupt, and transaction support for communicating with accelerator instrumentation over UDP. The standard server port is 65000. The framework is a source dependency for services that communicate directly with DDCP hardware. It is not a deployable service by itself.

JLAB LLRF 3.0 Development and Tests

The Jefferson Lab LLRF 3.0 system is being developed to replace legacy LLRF systems in the CEBAF accelerator. The new design builds upon 25 years of design and operational RF control experience, and our recent collaboration in the design of the LCLSII LLRF system. The new cavity control algorithm is a fully functional phase and amplitude locked Self Exciting Loop (SEL). This paper discusses the progress of the LLRF 3.0 hardware design, FPGA firmware development, User Datagram Protocol (UDP) operation, and recent LLRF 3.0 system tests on the CEBAF Booster cryomodule in the Upgrade Injector Test Facility (UITF).

EJFAT: Towards Intelligent Compute Destination Load Balancing

To handle increased data flow, Jefferson Lab (JLab) is partnering with ESnet for development of an AI/ML directed compute work Load Balancer (LB) of UDP streamed data. The LB is FPGA based featuring dynamically configurable, low latency and high throughput destination address switching. The LB provides integration of edge and core computing to support JLab experimental programs, the Electron-Ion Collider, as well as data centers of the future. In the ESnet/JLab FPGA Accelerated Transport (EJFAT) initiative, the function of the LB Data Plane (DP) is to redirect data streams to selectable (but unknown to sender) destination hosts based on current worload and within that host to destination ports as a function of sub- stream id. This effects hierarchical scaling, first across compute machines for processing over a series of events and second, across ports so different data source sub-streams may be assigned to different processors for further parallelization. The LB Control Plane (CP) programs the DP using compute farm telemetry to direct and balance workloads across a compute cluster as the operating conditions require. While Proportional/Integrative/Derivative (PID) controllers are often seen in similar applications, here we investigate the feasibility of a Reinforcement Learning (RL) based schedule manager running in the CP to provide dynamic updates to the DP scheduling policy.

Genome-Wide Association Study Reveals Complex Genetic Architecture of Cadmium and Mercury Accumulation and Tolerance Traits in Medicago truncatula

Heavy metals are an increasing problem due to contamination from human sources that and can enter the food chain by being taken up by plants. Understanding the genetic basis of accumulation and tolerance in plants is important for reducing the uptake of toxic metals in crops and crop relatives, as well as for removing heavy metals from soils by means of phytoremediation. Following exposure of Medicago truncatula seedlings to cadmium (Cd) and mercury (Hg), we conducted a genome-wide association study using relative root growth (RRG) and leaf accumulation measurements. Cd and Hg accumulation and RRG had heritability ranging 0.44 – 0.72 indicating high genetic diversity for these traits. The Cd and Hg trait associations were broadly distributed throughout the genome, indicated the traits are polygenic and involve several quantitative loci. For all traits, candidate genes included several membrane associated ATP-binding cassette transporters, P-type ATPase transporters, oxidative stress response genes, and stress related UDP-glycosyltransferases. The P-type ATPase transporters and ATP-binding cassette protein-families have roles in vacuole transport of heavy metals, and our findings support their wide use in physiological plant responses to heavy metals and abiotic stresses. We also found associations between Cd RRG with the genes CAX3 and PDR3, two linked adjacent genes, and leaf accumulation of Hg associated with the genes NRAMP6 and CAX9. When plant genotypes with the most extreme phenotypes were compared, we found significant divergence in genomic regions using population genomics methods that contained metal transport and stress response gene ontologies. Several of these genomic regions show high linkage disequilibrium (LD) among candidate genes suggesting they have evolved together. Minor allele frequency (MAF) and effect size of the most significant SNPs was negatively correlated with large effect alleles being most rare. This is consistent with purifying selection against alleles that increase toxicity and abiotic stress. Conversely, the alleles with large affect that had higher frequencies that were associated with the exclusion of Cd and Hg. Overall, macroevolutionary conservation of heavy metal and stress response genes is important for improvement of forage crops by harnessing wild genetic variants in gene banks such as the Medicago HapMap collection.

Redis-Based Streaming Architecture for Accelerator Beam Instrumentation DAQ Systems

The Fermilab Acceleraor Division, Beam Instrumentation Department, is always adopting modern and current software methodologies for complex DAQ architectures. This paper highlights the Redis Adapter (RA) as the key software component enabling high performance, modular communication between digitizers and distributed control systems by leveraging Redis and containerization. The RA provides a unified, efficient interface between Redis based data streams and consumer systems. In the legacy architecture, digitized data flowed through the custom, UDP based Distributed Data Communication Protocol in the middle layer. In the current system, DDCP remains the ingestion path, while the RA serves as the decoupling layer. The proposed system replaces old VME digitizers with a SOM-based digitizer that communicates with Redis using the RA. The RA acts as both a performance-critical bridge and a protocol-agnostic adapter, ensuring compatibility with legacy control frameworks while enabling future scalability and modularity. This restructuring of the middle layer also helps the system achieve high throughput, reduce latency, and simplify the data path. Finally, we will demonstrate how RA is utilized in our two core products to deliver both legacy compatibility and future flexibility.

Plant terpene specialized metabolism: complex networks or simple linear pathways?

From the perspectives of pathway evolution, discovery and engineering of plant specialized metabolism, the nature of the biosynthetic routes represents a critical aspect. Classical models depict biosynthesis typically from an end-point angle and as linear, for example, connecting central and specialized metabolism. As the number of functionally elucidated routes increased, the enzymatic foundation of complex plant chemistries became increasingly well understood. The perception of linear pathway models has been severely challenged. With a focus on plant terpenoid specialized metabolism, we review here illustrative examples supporting that plants have evolved complex networks driving chemical diversification. The completion of several diterpene, sesquiterpene and monoterpene routes shows complex formation of scaffolds and their subsequent functionalization. These networks show that branch points, including multiple sub-routes, mean that metabolic grids are the rule rather than the exception. This concept presents significant implications for biotechnological production.
