Quantile-Dependent Expressivity of Serum Uric Acid Concentrations

“Quantile-dependent expressivity” occurs when the effect size of a genetic variant depends upon whether the phenotype (e.g., serum uric acid) is high or low relative to its distribution. Analyses were performed to test whether serum uric acid heritability is quantile-specific and whether this could explain some reported gene-environment interactions. Methods. Serum uric acid concentrations were analyzed from 2151 sibships and 12,068 offspring-parent pairs from the Framingham Heart Study. Quantile-specific heritability from offspring-parent regression slopes (β OP , h 2 = 2β OP /(1 + r spouse )) and full-sib regression slopes (β FS ,h 2 = {(1 + 8r spouse β FS ) 0.5 - 1}/(2r spouse ) was robustly estimated by quantile regression with nonparametric significance assigned from 1000 bootstrap samples. Results. Quantile-specific h 2 (±SE) increased with increasing percentiles of the offspring’s sex- and age-adjusted uric acid distribution when estimated from β OP (P trend = 0.001): 0.34 ± 0.03 at the 10th, 0.36 ± 0.03 at the 25th, 0.41 ± 0.03 at the 50th, 0.46 ± 0.04 at the 75th, and 0.49 ± 0.05 at the 90th percentile and when estimated from β FS (P trend = 0.006). This is consistent with the larger genetic effect size of (1) the SLC2A9 rs11722228 polymorphism in gout patients vs. controls, (2) the ABCG2 rs2231142 polymorphism in men vs. women, (3) the SLC2A9 rs13113918 polymorphism in obese patients prior to bariatric surgery vs. two-year postsurgery following 29 kg weight loss, (4) the ABCG2 rs6855911 polymorphism in obese vs. nonobese women, and (5) the LRP2 rs2544390 polymorphism in heavier drinkers vs. abstainers. Quantile-dependent expressivity may also explain the larger genetic effect size of an SLC2A9/PKD2/ABCG2 haplotype for high vs. low intakes of alcohol, chicken, or processed meats. Conclusions. Heritability of serum uric acid concentrations is quantile-specific.

Quantile-dependent expressivity of serum C-reactive protein concentrations in family sets

“Quantile-dependent expressivity” occurs when the effect size of a genetic variant depends upon whether the phenotype (e.g., C-reactive protein, CRP) is high or low relative to its distribution. We have previously shown that the heritabilities ( h 2 ) of coffee and alcohol consumption, postprandial lipemia, lipoproteins, leptin, adiponectin, adiposity, and pulmonary function are quantile-specific. Whether CRP heritability is quantile-specific is currently unknown. Methods Serum CRP concentrations from 2,036 sibships and 6,144 offspring-parent pairs were analyzed from the Framingham Heart Study. Quantile-specific heritability from full-sib (β FS , h 2 ={(1 + 8r spouse β FS ) 0.5 - 1}/(2r spouse )) and offspring-parent regression slopes (β OP , h 2 = 2β OP /(1 + r spouse )) were estimated robustly by quantile regression with nonparametric significance determined from 1,000 bootstrap samples. Results Quantile-specific h 2 (±SE) increased with increasing percentiles of the offspring’s age- and sex-adjusted CRP distribution when estimated from β OP ( P trend = 0.0004): 0.02 ± 0.01 at the 10th, 0.04 ± 0.01 at the 25th, 0.10 ± 0.02 at the 50th, 0.20 ± 0.05 at the 75th, and 0.33 ± 0.10 at the 90th percentile, and when estimated from β FS ( P trend = 0.0008): 0.03±0.01 at the 10th, 0.06 ± 0.02 at the 25th, 0.14 ± 0.03 at the 50th, 0.24 ± 0.05 at the 75th, and 0.53 ± 0.21 at the 90th percentile. Conclusion Heritability of serum CRP concentration is quantile-specific, which may explain or contribute to the inflated CRP differences between CRP (rs1130864, rs1205, rs1800947, rs2794521, rs3091244), FGB (rs1800787), IL-6 (rs1800795, rs1800796), IL6R (rs8192284), TNF- α (rs1800629) and APOE genotypes following CABG surgery, stroke, TIA, curative esophagectomy, intensive periodontal therapy, or acute exercise; during acute coronary syndrome or Staphylococcus aureus bacteremia; or in patients with chronic rheumatoid arthritis, diabetes, peripheral arterial disease, ankylosing spondylitis, obesity or inflammatory bowel disease or who smoke.

Quantile-dependent expressivity of plasma adiponectin concentrations may explain its sex-specific heritability, gene-environment interactions, and genotype-specific response to postprandial lipemia

“Quantile-dependent expressivity” occurs when the effect size of a genetic variant depends upon whether the phenotype (e.g. adiponectin) is high or low relative to its distribution. We have previously shown that the heritability ( h 2 ) of adiposity, lipoproteins, postprandial lipemia, pulmonary function, and coffee and alcohol consumption are quantile-specific. Whether adiponectin heritability is quantile specific remains to be determined. Plasma adiponectin concentrations from 4,182 offspring-parent pairs and 1,662 sibships from the Framingham Heart Study were analyzed. Quantile-specific heritability from offspring-parent (β OP , h 2 = 2 β OP /(1 + r spouse )) and full-sib regression slopes ( β FS , h 2 = {(1 + 8r spouse β FS ) 0.05 -1}/(2r spouse )) were robustly estimated by quantile regression with nonparametric significance assigned from 1,000 bootstrap samples. Quantile-specific h 2 (± SE) increased with increasing percentiles of the offspring’s age- and sex-adjusted adiponectin distribution when estimated from β OP ( P trend = 2.2 × 10 -6 ): 0.30 ± 0.03 at the 10th, 0.33 ± 0.04 at the 25th, 0.43 ± 0.04 at the 50th, 0.55 ± 0.05 at the 75th, and 0.57 ± 0.08 at the 90th percentile, and when estimated from β FS (P trend = 7.6 × 10 -7 ): 0.42 ± 0.03 at the 10th, 0.44 ± 0.04 at the 25th, 0.56 ± 0.05 at the 50th, 0.73 ± 0.08 at the 75th, and 0.79 ± 0.11 at the 90th percentile. Consistent with quantile-dependent expressivity, adiponectin’s: (1) heritability was greater in women in accordance with their higher adiponection concentrations; (2) relationships to ADIPOQ polymorphisms were modified by adiposity in accordance with its adiponectin-lowering effect; (3) response to rosiglitazone was predicted by the 45T> G ADIPOQ polymorphism; (4) difference by ADIPOQ haplotypes increased linearly with increasing postprandial adiponectin concentrations. Adiponectin heritability is quantile dependent, which may explain sex-specific heritability, gene-environment and gene-drug interactions, and postprandial response by haplotypes.

Quantile-specific heritability of plasma fibrinogen concentrations

Fibrinogen is a moderately heritable blood protein showing different genetic effects by sex, race, smoking status, pollution exposure, and disease status. These interactions may be explained in part by “quantile-dependent expressivity”, where the effect size of a genetic variant depends upon whether the phenotype (e.g. plasma fibrinogen concentration) is high or low relative to its distribution. Determine whether fibrinogen heritability (h 2 ) is quantile-specific, and whether quantile-specific h 2 could account for fibrinogen gene-environment interactions. Plasma fibrinogen concentrations from 5689 offspring-parent pairs and 1932 sibships from the Framingham Heart Study were analyzed. Quantile-specific heritability from offspring-parent (β OP , h 2 = 2β OP /(1+r spouse )) and full-sib regression slopes (β FS , h 2 = {(1+8r spouse β FS ) 0.05 –1}/(2r spouse )) were robustly estimated by quantile regression with nonparametric significance assigned from 1000 bootstrap samples. Quantile-specific h 2 (±SE) increased with increasing percentiles of the offspring’s age- and sex-adjusted fibrinogen distribution when estimated from β OP (P trend = 5.5x10 -6 ): 0.30±0.05 at the 10 th , 0.37±0.04 at the 25 th , 0.48±0.05 at the 50 th , 0.61±0.06 at the 75 th , and 0.65±0.08 at the 90 th percentile, and when estimated from β FS (P trend = 0.008): 0.28±0.04 at the 10 th , 0.31±0.04 at the 25 th , 0.36±0.03 at the 50 th , 0.41±0.05 at the 75 th , and 0.50±0.06 at the 90 th percentile. The larger genetic effect at higher average fibrinogen concentrations may contribute to fibrinogen’s greater heritability in women than men and in Blacks than Whites, and greater increase from smoking and air pollution for the FGB -455G>A A-allele. It may also explain greater fibrinogen differences between: 1) FGB -455G>A genotypes during acute phase reactions than usual conditions, 2) GTSM1 and IL-6 -572C>G genotypes in smokers than nonsmokers, 3) FGB -148C>T genotypes in untreated than treated diabetics, and LPL PvuII genotypes in macroalbuminuric than normoalbuminuric patients. Fibrinogen heritability is quantile specific, which may explain or contribute to its gene-environment interactions. The analyses do not disprove the traditional gene-environment interpretations of these examples, rather quantile-dependent expressivity provides an alternative explanation that warrants consideration.

Long-term trends in urban NO 2 concentrations and associated paediatric asthma incidence: estimates from global datasets

Combustion-related nitrogen dioxide (NO 2 ) air pollution is associated with paediatric asthma incidence. We aimed to estimate global surface NO 2 concentrations consistent with the Global Burden of Disease study for 1990-2019 at a 1 km resolution, and the concentrations and attributable paediatric asthma incidence trends in 13 189 cities from 2000 to 2019. We scaled an existing annual average NO 2 concentration dataset for 2010-12 from a land use regression model (based on 5220 NO 2 monitors in 58 countries and land use variables) to other years using NO 2 column densities from satellite and reanalysis datasets. We applied these concentrations in an epidemiologically derived concentration-response function with population and baseline asthma rates to estimate NO 2 -attributable paediatric asthma incidence. We estimated that 1.85 million (95% uncertainty interval [UI] 0.93-2.80 million) new paediatric asthma cases were attributable to NO 2 globally in 2019, two thirds of which occurred in urban areas (1.22 million cases; 95% UI 0.60-1.8 million). The proportion of paediatric asthma incidence that is attributable to NO 2 in urban areas declined from 19.8% (1.22 million attributable cases of 6.14 million total cases) in 2000 to 16.0% (1.24 million attributable cases of 7.73 million total cases) in 2019. Urban attributable fractions dropped in high-income countries (-41%), Latin America and the Caribbean (-16%), central Europe, eastern Europe, and central Asia (-13%), and southeast Asia, east Asia, and Oceania (-6%), and rose in south Asia (+23%), sub-Saharan Africa (+11%), and north Africa and the Middle East (+5%). The contribution of NO 2 concentrations, paediatric population size, and asthma incidence rates to the change in NO 2 -attributable paediatric asthma incidence differed regionally. Despite improvements in some regions, combustion-related NO 2 pollution continues to be an important contributor to paediatric asthma incidence globally, particularly in cities. Mitigating air pollution should be a crucial element of public health strategies for children.

Impact of binary interactions on the diffuse supernova neutrino background

Binary interactions, especially mass transfer and mergers, can strongly influence the evolution of massive stars and change their final properties and the occurrence of supernovae. Here, we investigate how binary interactions affect predictions of the diffuse flux of neutrinos. By performing stellar population syntheses including prescriptions for binary interactions, we show that the resulting detection rates of the diffuse supernova neutrino background is enhanced by 15%–20% compared to estimates without binary considerations. A source of significant uncertainty arises due to the presently sparse knowledge of the evolution of rapidly rotating carbon-oxygen cores, especially those created as a result of mergers near the white dwarf to core collapse boundary. As a result, the enhancement effect may be as small as a few percent if the effects of rotation in postmerger systems are neglected, or as large as 75% if trends are extrapolated. Our estimates serve to highlight that binary effects can be important.

Revisiting AMOC Transport Estimates From Observations and Models

Abstract Reference level assumptions used to calculate the Atlantic meridional overturning circulation transports at the RAPID and Meridional Overturning Variability Experiment (MOVE) observing arrays are revisited in an eddying ocean model. Observational transport calculation methods are complemented by several alternative approaches. At RAPID, the model transports from the observational method and the model truth (based on the actual model velocities) agree well in their mean and variability. There are substantial differences among the transport estimates obtained with various methods at the MOVE site. These differences result from relatively large and time‐varying reference velocities at depth in the model, not supporting a level‐of‐no‐motion. The methods that account for these reference velocities properly at MOVE produce transports that are in good agreement with the model truth. In contrast with the observational estimates, the model transport trends at MOVE and RAPID largely agree with each other on pentadal to multi‐decadal time scales.

Acoustic and Genetic Approaches for Informing Population Status and Trends of Migratory Tree Bats

Through the systematic collection of acoustic and genetic data over time, a weight of evidence may be built that will support an improved understanding around population stability for migratory tree-roosting bat species. This information can be leveraged to infer the influence stressors have on population stability, and subsequently determine the level of response necessary to sustain healthy populations. Here, we synthesize the existing information related to bat population status and trends, uncertainty regarding existing estimates, current and novel methods for assessing population-level data, and recommendations for near-term and long-term studies to reduce uncertainty surrounding population data. Although this report focuses on wind energy development and bats, the methods used are broadly applicable and are being implemented by other industries, academia, government agencies, and nongovernmental organizations. Through efforts outside of the wind energy industry, it is likely we will gain a better understanding of bat populations, but the pace of data collection and analysis will be expedited by further participation by the wind energy industry. In return, the wind energy industry will benefit by contributing to these efforts either by 1) discovering that the population status of the species of interest is stable or growing, which may prevent the need for listing one or more species; or 2) recognizing the population status of certain species is in decline and implementing relatively moderate measures to reduce wind turbine-related mortality in the near term to stave off more stringent measures, which may be necessary if action is delayed.

Population Dynamics and Temporal Trends of Bull Trout in the East Fork Salmon River, Idaho

Abstract Because of their long-term listing under the Endangered Species Act, much interest has been placed on estimating population vital rates for Bull Trout Salvelinus confluentus, but the biotic and abiotic factors that influence the interannual variability in those vital rates have rarely been evaluated. We used mark–recapture data to estimate fish growth, survival, and trends in abundance for fluvial adult Bull Trout in the East Fork Salmon River, Idaho. Over an 8-year period, a total of 1,205 individual Bull Trout were collected at a weir on the East Fork Salmon River (29 km upstream of its confluence with the Salmon River) during June–September, of which 420 were recaptures from prior years. Bull Trout varied in length from 215 to 756 mm and achieved a slightly larger asymptotic length and a slightly lower rate of growth relative to other fluvial and adfluvial Bull Trout populations. Apparent survival averaged 0.42 across all years, which was similar to previous studies estimating apparent survival for Bull Trout. The number of emigrating anadromous salmonid smolts in the upper Salmon River basin positively influenced East Fork Salmon River Bull Trout growth and survival, and survival was higher in years with lower annual discharge. Assessment of population growth via linear regression analysis indicated that the Bull Trout population was increasing during the study period (λ = 1.08; 95% confidence interval = 1.03–1.14). Our findings highlight the ecological link between the abundance of wild and hatchery Chinook Salmon Oncorhynchus tshawytscha, Sockeye Salmon O. nerka, and steelhead O. mykiss smolts and growth and survival of adult Bull Trout in systems where these species occur in sympatry.

Soil respiration spatial and temporal variability in China between 1961 and 2014

Soil respiration (Rs) plays an important role in terrestrial-atmospheric carbon exchange but remains one of the least studied components of the carbon cycle. How environmental changes influence Rs, and in turn, how Rs influences terrestrial carbon storage in China is unclear. Here, we estimated spatial patterns and temporal trends in Rs from 1961 to 2014 to determine the influence of the recent warming hiatus on the Rs temporal variability in China. We evaluated the relationship between Rs and a set of environmental factors and developed biome-specific Rs models that were parameterized based on 2,862 Rs records and 18 continuous variables (e.g., air temperature, precipitation and leaf area index). Based on the biome-specific Rs models and environmental information, we estimated the annual Rs as well as the change trend of Rs in China during the study period. The mean annual Rs from 1961 to 2014 was 3.50 (confidence interval +/- 0.87) Pg center dot C center dot year(-1). Rs in China increased at a rate of 0.008 Pg center dot C center dot year(-2) between 1982 and 1998 (warming period), but was static between 1999 and 2014 (warming hiatus). This reduction in Rs increase rate may have an important role in enhancing terrestrial carbon sequestration. These findings confirm that temporal heterogeneity in Rs could be influenced by regional environmental changes, and further help in improving the understanding of soil carbon dynamics in China.

A Rapid Population Assessment Method for Wild Pigs Using Baited Cameras at 3 Study Sites

ABSTRACT Reliable and efficient population estimates are a critical need for effective management of invasive wild pigs ( Sus scrofa ). We evaluated the use of 10‐day camera grids for rapid population assessment (RPA) of wild pigs at 3 study sites that varied in vegetation communities and wild pig densities. Study areas included Buck Island Ranch, Florida; Tejon Ranch, California; and the Savannah River Site, South Carolina, USA, during 2016–2018. Rapid population assessments grids were composed of baited camera traps spaced approximately 500 or 750 m apart. Two RPA grids were deployed per study site and each grid was deployed twice (4–6 months apart) to assess changes in response to season or population control efforts. We assessed the ability of RPA grids to track population trends, how camera number influenced estimate precision, and how relative abundance indices related to density estimates. We detected changes in occupancy probability, detection probability, and N‐mixture estimates following removal operations and between seasons, but the ability of RPA grids to track population trends was dependent on the statistical method used and number of cameras traps. Increasing the number of cameras traps used in RPA grids increased precision, and these results can be used in determining survey design and estimate choice. We found that estimates of occupancy probability, detection probability, and N‐mixture estimates were positively correlated with spatially explicit capture–recapture density estimates. Thus, these less labor‐intensive estimates from RPA grids showed potential to index the relative abundance of wild pigs in some systems. Our evaluation of RPAs indicates that using study‐specific combinations of statistical method and number of cameras can provide a useful tool for monitoring wild pig presence, tracking population trends, and evaluating the effectiveness of management actions. © 2020 The Wildlife Society.
