Pyomo.DOE: An open-source package for model-based design of experiments in Python

Predictive mathematical models are a cornerstone of science and engineering. Yet selecting, calibrating, and validating said science-based models often remains an art in practice. Model-based design of experiments (MBDoE) provides a systematic framework to maximize information gain from experiments while minimizing time and resource costs. But MBDoE remains limited to niche application areas, in part because practitioners must integrate expertise in statistics, computational optimization, and modeling. To help reduce this barrier, we introduce Pyomo.DOE, an open-source package for MBDoE. Pyomo.DOE uses a nonlinear sensitivity analysis code k_aug to quickly approximate the Fisher information matrix and leverages a new stochastic programming abstraction. We demonstrate Pyomo.DOE with the first application of MBDoE to fixed-bed breakthrough experiments, which highlights the power of Pyomo.DOE to quantify the value of experimental modifications a priori for large-scale partial differential-algebraic equation (PDAE) models. Here we also provide a mathematical primer on MBDoE targeted at general chemical engineers.

On the role of mode resonances in regulating zonal-flow-moderated plasma microturbulence

Abstract The onset of turbulent heat transport at a higher temperature gradient than the critical gradient of linear instability, known as the Dimits shift, is a recurring feature of nonlinear simulations for magnetically confined fusion plasmas. Resonance in the nonlinear coupling between the modes that dominate energy transfer can lead to suppression of turbulence and transport above the linear critical gradient. As an expression of this resonance, gyrokinetic simulations show a quasi-coherent interaction between streamers and sidebands coupled through the zonal flow within the Dimits regime. This mechanism is further confirmed by use of artificial complex frequencies which break the resonance. By incorporating corresponding saturation physics, the standard quasilinear model for rapid head flux prediction is improved, which can now predict reduced heat flux in the Dimits regime. In particular, the triplet correlation time, the lifetime of the nonlinear interaction, is shown to be well-approximated by combinations of linear eigenvalues, and yields good representations of the heat flux variation both in and above the Dimits regime. Thus, a reduced but predictive model for transport near the critical gradient of zonal-flow saturated turbulence now exists.

Behavior of solitary waves of coupled nonlinear Schrödinger equations subjected to complex external periodic potentials with odd-$\mathcal{PT}$ symmetry

In this work, we discuss the response of both moving and trapped solitary wave solutions of a two-component nonlinear Schrödinger system in 1 + 1 dimensions to an odd-$\mathcal{PT}$ external periodic complex potential. The dynamical behavior of perturbed solitary waves is explored by conducting numerical simulations of the nonlinear system and using a collective coordinate variational approximation. We present case examples corresponding to choices of parameter values and initial conditions involved therein. The results of the collective coordinate approximation are compared against numerical simulations where we observe qualitatively good agreement between the two. Unlike the case for a single-component solitary wave in a complex periodic $\mathcal{PT}$-symmetric potential, the collective coordinate equations do not have a small oscillation regime, and initially the height of the two components changes in opposite directions often causing instability. We find that the dynamic stability criteria we have used in the one-component case are a good indicator for the onset of dynamic instabilities in the present setup.

Magnon damping in the zigzag phase of the Kitaev-Heisenberg- Γ model on a honeycomb lattice

We calculate dispersions and damping of the magnetic excitations in the model that is relevant to a description of the magnetic properties of iridium oxides α-Li 2 IrO 3 and Na 2 IrO 3 , and Ru-based materials such as α-RuCl 3 . Focusing on the parameter regime with the zigzag spin pattern in the ground state that is consistent with experiments, we are able to obtain explicit analytical expressions for magnon energies and eigenstates and go beyond the standard linear spin-wave theory approximation by calculating magnon damping and demonstrating its role in the dynamical structure factor. Here, we show that the magnon damping effects in both Born and self-consistent approximations are very significant, underscoring the importance of nonlinear magnon coupling in interpreting broad features in the neutron-scattering spectra.

Entangled two-plasmon generation in carbon nanotubes and graphene-coated wires

Here, we investigate the two-plasmon spontaneous decay of a quantum emitter near single-walled carbon nanotubes (SWCNTs) and graphene-coated wires (GCWs). We demonstrate efficient, enhanced generation of two-plasmon entangled states in SWCNTs due to the strong coupling between tunable guided plasmons and the quantum emitter. We predict two-plasmon emission rates more than twelve orders of magnitude higher than in free space, with average lifetimes of a few dozen nanoseconds. Given their low dimensionality, these systems could be more efficient for generating and detecting entangled plasmons in comparison to extended graphene. Indeed, we achieve a tunable spectrum of emission in GCWs, where sharp resonances occur precisely at the plasmons' minimum excitation frequencies. We show that by changing the material properties of the GCW's dielectric core, one could tailor the dominant modes and frequencies of the emitted entangled plasmons while keeping the decay rate ten orders of magnitude higher than in free space. By unveiling the unique properties of two-plasmon spontaneous emission processes in the presence of low-dimensional carbon-based nanomaterials, our findings set the basis for a novel material platform with applications to on-chip quantum information technologies.

Absolute vs Convective Instabilities and Front Propagation in Lipid Membrane Tubes

Here we analyze the stability of biological membrane tubes, with and without a base flow of lipids. Membrane dynamics are completely specified by two dimensionless numbers: the well-known Föppl-von Kármán number Γ and the recently introduced Scriven-Love number SL, respectively quantifying the base tension and base flow speed. For unstable tubes, the growth rate of a local perturbation depends only on Γ, whereas SL governs the absolute versus convective nature of the instability. Furthermore, nonlinear simulations of unstable tubes reveal an initially localized disturbance result in propagating fronts, which leave a thin atrophied tube in their wake. Depending on the value of Γ, the thin tube is connected to the unperturbed regions via oscillatory or monotonic shape transitions-reminiscent of recent experimental observations on the retraction and atrophy of axons. We elucidate our findings through a weakly nonlinear analysis, which shows membrane dynamics may be approximated by a model of the class of extended Fisher-Kolmogorov equations. Our study sheds light on the pattern selection mechanism in axonal shapes by recognizing the existence of two Lifshitz points, at which the front dynamics undergo steady-to-oscillatory bifurcations.

Data-driven Identification and Prediction of Power System Dynamics Using Linear Operators

In this paper, we propose linear operator theoretic framework involving Koopman operator for the data-driven identification of power system dynamics. We explicitly account for noise in the time series measurement data and propose robust approach for data-driven approximation of Koopman operator for the identification of nonlinear power system dynamics. The identified model is used for the prediction of state trajectories in the power system. The application of the framework is illustrated using an IEEE nine bus test system.

Thermal instability of the hydrogen-burning shell in nondegenerate stars.

An investigation is made of thermal instability in the hydrogen-burning shell of stars of moderate to high mass evolving from the end of core hydrogen burning to the early stages of core helium burning, with the help of an approximate analytic criterion for thermal instability and full nonlinear numerical calculations of stellar evolution. Two different assumptions about the chemical evolution in the stars of highest mass are adopted. Thermal pulses are found to develop only in very massive stars having convective intermediate zones, when the hydrogen profile in the shell is sufficiently steep and the shell is still moderately thick.

Synthesis of oscillating adaptive feedback systems

A synthesis theory is developed which allows system design to proceed from practical specifications on system command and/or disturbance response to a design which is very nearly optimal in terms of feedback sensor noise effects. The approach taken is to replace the nonlinear element by a mean square error minimizing approximation (dual-input describing function), and then use linear frequency domain synthesis techniques subject to additional constraints imposed by the limit cycle and the approximator. Synthesis techniques are also developed for a similar system using an externally excited oscillating signal with the above approach. The results remove the design of the systems considered from the realm of simulation and experimentation, permitting true synthesis and the optimization that accompanies it.

Design and simulation of stratified probability digital receiver with application to the multipath communication

One approach to the problem of simplifying complex nonlinear filtering algorithms is through using stratified probability approximations where the continuous probability density functions of certain random variables are represented by discrete mass approximations. This technique is developed in this paper and used to simplify the filtering algorithms developed for the optimum receiver for signals corrupted by both additive and multiplicative noise.

Effects of stream-associated fluctuations upon the radial variation of average solar wind parameters

A numerical MHD model in both spherically symmetric time-dependent and corotating equatorial flow approximations is used to compute the effects of nonlinear fluctuations due to solar wind streams upon radial gradients of average solar wind parameters. Significant effects of correlations between fluctuations on the gradients of azimuthal magnetic field, radial velocity, density, and azimuthal velocity are found. It is found that nonlinear fluctuations are a significant effect in determining the radial gradients of the solar wind at distances as small as 0.2 AU; at distances greater than 1 AU, nonlinear fluctuations dominate the behavior of the radial gradients.

Model error estimation for large flexible spacecraft

The basic model obtained for spacecraft control system design applications is used to develop the control and estimation algorithms which constitute integral elements of the control system. The performance of this system is limited on account of modeling errors. The presence of such errors is inevitable in connection with truncated dynamics, parameter uncertainties, neglected nonlinearities, and external disturbances. In many cases, an approximate knowledge of the model errors can only be established by means of an estimation procedure. The present investigation has the objective to outline an approach to estimate errors inherent in a reduced-order model and to illustrate its application to modeling problems arising in spacecraft control system design. The considered procedure makes use of the principle of least-squares. In the discussed application this principle is employed to minimize a quadratic functional of the model errors.

Dynamic sensing of 6-axis external force and moment applied to a robot end

A dynamic force sensing method is proposed for a robot manipulator. A 6-axis wrist force sensor which is commonly used for robot force sensing does not take the direct measurement of the force and moment applied to an end effector externally from the environment of the manipulator, but takes the resultant of the gravity, the inertial force and moment on the end effector, and the external force and moment. The separation of gravitational and inertial force and moment from the measurement of the force sensor is crucial to achieving dynamically accurate force sensing and fast manipulator motion under force feedback control. A mathematical model is derived for the force sensing process and the separation of the force and moment as a nonlinear optimal state estimation problem formulated. Then an approximate solution is given using extended Kalman filtering techniques.

Microstructures in type III events in the solar wind

A model is presented for the generation and evolution of bump-in-tail driven Langmuir waves in the solar wind during type III emission which removes a number of apparent inconsistencies between theory and observations. Growth rates and energy densities of Langmuir waves are considerably enhanced, permitting growth to overcome linear scattering losses, and also allowing nonlinear decay into ion-acoustic waves, in line with observations. Estimates are made of the probability distribution p(E), of wave field strengths E, based on linear and nonlinear wave-packet evolution, yielding p(E) approximately equal to E exp -alpha, alpha greater than or equal to 3. This helps explain why very high values of E are rarely found in the measured spiky wave turbulence.

Application of a panel code to unsteady wing-propeller interference

Attention is given to the predictions of unsteady, incompressible, potential flow, on the basis of an extension of Maskew's (1982) low-order paneling method. This approach, which is a nonlinear one in that the small-perturbation approximation is not made, is able to arrive at solutions for such general problems as that of the interference between a two-bladed propeller and a wing. Due to the geometry and flow field in question, a wake-snipping procedure is introduced.
