Exploring Architectural-Aware Affinity Policies in Modern HPC Runtimes

Modern commodity and High-Performance Computing (HPC) systems are evolving with complex CPU architectures. These architectures now feature higher core and NUMA domain counts and implement features such as hyperthreading. When considering significant differences in hardware configurations, library availability, and hardware-tailored system/software stacks, which could substantially vary from one system to another, performance portability is hard to achieve. Throughout the years, this trend resulted in an increasingly high burden on application developers to fine-tune their workloads for each architecture. This work explores how hardware-dependent aspects such as locality/process/thread affinity affect performance in modern CPU architectures. We focus our study on the Global Memory and Threading (GMT) distributed runtime system as a representative of Partitioned Global Address Space (PGAS) software stacks commonly adopted for productivity. In particular, to appreciate performance implications, we evaluate GMT’s thread affinity policies, and, introduce two new ones which exploit architectural awareness. Finally, we explore alternative NUMA configurations via different process bindings and perform a scalability study on three HPC clusters with varying CPU architectures and NUMA layouts. Our analysis indicates that more complex architectures are more affected by affinity and binding policies and highlights the importance of setting proper runtime configurations to achieve superior performance.

VerifyIO: Verifying Adherence to Parallel I/O Consistency Semantics

VerifyIO is a tool designed for verifying I/O consistency semantics in High-Performance Computing (HPC) applications. It addresses the challenges of ensuring correctness and portability across different I/O consistency models, such as POSIX, Commit, Session, and MPI-IO. By analyzing execution traces, detecting conflicts, and verifying synchronization adherence, VerifyIO provides actionable insights for both application developers and I/O library designers.

Electrochemically modulated single-molecule localization microscopy for in vitro imaging cytoskeletal protein structures

A new concept of electrochemically modulated single-molecule localization super-resolution imaging is developed. Applications of single-molecule localization super-resolution microscopy have been limited due to insufficient availability of qualified fluorophores with favorable low duty cycles. The key for the new concept is that the “On” state of a redox-active fluorophore with unfavorable high duty cycle could be driven to “Off” state by electrochemical potential modulation and thus become available for single-molecule localization imaging. The new concept was carried out using redox-active cresyl violet with unfavorable high duty cycle as a model fluorophore by synchronizing electrochemical potential scanning with a single-molecule localization microscope. The two cytoskeletal protein structures, the microtubules from porcine brain and the actins from rabbit muscle, were selected as the model target structures for the conceptual imaging in vitro. The super-resolution images of microtubules and actins were obtained from precise single-molecule localizations determined by modulating the On/Off states of single fluorophore molecules on the cytoskeletal proteins via electrochemical potential scanning. Importantly, this method could allow more fluorophores even with unfavorable photophysical properties to become available for a wider and more extensive application of single-molecule localization microscopy.

OSCAR-Mike: Why not ATAK?

The Office of Nuclear Smuggling Detection and Deterrence (NSDD) is evaluating methods to increase the probability that international partners will detect radioactive materials. One proposed method to accomplish this goal is to improve communications within teams operating in challenging environments. The goal of these improvements would be to enable remote monitoring of detection equipment, share data among end users in the field and subject matter experts, and integrate data from radiation detectors with other types of sensors and camera systems. Accomplishing this goal has the potential to improve the capabilities of currently deployed NSDD equipment. During FY 2021, Oak Ridge National Laboratory demonstrated some core and expanded capabilities of the Android Team Awareness Kit (ATAK), a situational awareness application developed by the US Department of Defense, to enable precision targeting, navigation, and data sharing. During FY 2022, Oak Ridge National Laboratory developed software requirements for an NSDD team awareness kit–based system. The requirements were developed by liaising with NSDD management and subject matter experts to determine NSDD’s needs and by reviewing available software and hardware solutions with US Department of Defense team awareness kit program managers and developers and radiation detection equipment vendors.

Microtron Data Log

The Microtron at Los Alamos National Laboratory (LANL) is a versatile electron accelerator originally designed for medical therapy. Since 2001, it has been used for non-destructive radiographic imaging and research and development applications. Operating at four different energy levels—6, 10, 15, and 20 MeV—the Microtron produces dose rates of approximately 780, 1800, 2700, and 2800 R/min at a distance of one meter from the source, respectively. This high-energy X-ray source enables detailed internal examination of dense and thick objects without causing damage, making it invaluable for various scientific and industrial applications. For instance, LANL’s Microtron has been utilized to study the performance of large-panel cerium-doped lutetium yttrium silicon oxide (LYSO) scintillators, which are essential components in advanced imaging systems.

HPC Resource Allocation Under Energy Constraints

We discuss the new problem faced by High-Performance Computing (HPC) facilities in allocating resources to users of their facilities: while facilities once allocated a single finite resource—node-hours—now facilities must also concurrently allocate a second scarce resource: electrical energy, which is bounded within each facility's annual operations budget. Current application optimization practices encourage conservation of the first resource, but can be potentially unaffordably wasteful of the second. We describe a framework for reasoning about such allocations that can be utilized by facilities to articulate policy, while encouraging scientific application developers to write code mindfully of both constraints. We outline the requirements on facilities, on developers, and on hardware vendors and integrators that are necessary to enable the implementation of this framework.

Database Performance Monitoring for DUNE

This project improves Checkmk monitoring for DUNE Rucio PostgreSQL database services by adding clearer dashboard visibility for connection and lock behavior. The work began with a request to monitor database performance metrics such as connection usage, configured limits, lock activity, wait behavior, query performance, storage trends, and saturation alerts. Existing Checkmk PostgreSQL checks were reviewed, and gaps were identified in how connection states and lock modes were displayed. To address these gaps, two DSG-specific local checks were added for dune_rucio_prod: one for connection-state monitoring and one for lock-state monitoring. These checks report active, idle, idle-in-transaction, total, usage-percent, lock-mode, waiting-lock, and wait-age metrics. The added metrics supplement built-in Checkmk monitoring and provide DUNE application developers with clearer service states, history graphs, dashboard widgets, and alerts.

Utility of ERTS for monitoring the breeding habitat of migratory waterfowl

Since 1968 the Bureau of Sport Fisheries and Wildlife (BSF&W) and the Environmental Research Institute of Michigan have cooperated on developing applications of remote sensing to the management of migratory waterfowl. Basically, this work has been concerned with (1) the assimilation of data on surface water conditions so that the data can be used as an index of annual waterfowl production, and (2) the collection of data on land use and wetland quality so that a measure of habitat carrying capacity is obtained. To date, efforts have been directed toward utilizing ERTS to monitor surface water conditions. An example of a model used for predicting the annual production of mallards (Anas platyrhynchos) is presented. The data inputs to this model and the potential for acquiring these data using ERTS are described.

Nineteen hundred seventy three significant accomplishments

Data collected by the Skylab remote sensing satellites was used to develop applications techniques and to combine automatic data classification with statistical clustering methods. Continuing research was concentrated in the correlation and registration of data products and in the definition of the atmospheric effects on remote sensing. The causes of errors encountered in the automated classification of agricultural data are identified. Other applications in forestry, geography, environmental geology, and land use are discussed.

Optimal control of multiplicative control systems arising from cancer therapy

This study deals with ways of curtailing the rapid growth of cancer cell populations. The performance functional that measures the size of the population at the terminal time as well as the control effort is devised. With use of the discrete maximum principle, the Hamiltonian for this problem is determined and the condition for optimal solutions are developed. The optimal strategy is shown to be a bang-bang control. It is shown that the optimal control for this problem must be on the vertices of an N-dimensional cube contained in the N-dimensional Euclidean space. An algorithm for obtaining a local minimum of the performance function in an orderly fashion is developed. Application of the algorithm to the design of antitumor drug and X-irradiation schedule is discussed.

Semicustom integrated circuits and the standard transistor array radix (STAR)

The development, application, pros and cons of the semicustom and custom approach to the integration of circuits are described. Improvements in terms of cost, reliability, secrecy, power, and size reduction are examined. Also presented is the standard transistor array radix, a semicustom approach to digital integrated circuits that offers the advantages of both custom and semicustom approaches to integration.

Blade fragment energy analysis

Two classes of fan blade fragments were considered in an analysis of blade fragment energy. The first, of relatively small size (.15 pound) and energy, tends to rebound from the fan and case when liberated in an FOD encounter. These small fragments have relatively low secondary damage potential and are less demanding in terms of protection. The larger fan blade fragments are ejected in a more direct release trajectory with higher energy and hence can represent a higher potential hazard. Simplified analytical methods were used to describe blade fragment energy transfer kinematics, establish fragment energy levels, evaluate damage potential and configure protection. The approach, methodology, and application are discussed as a possible building block for other applications. Development of effective local protection using Kevlar is also discussed. Analysis methods developed and applied to the rebound fragment problem and to the large direct release fragment problem are described.

Summary of the active microwave users workshop

A coordinated microwave applications development program was initiated to improve the capability to: (1) identify, monitor, and assess the earth's resources; and (2) monitor the earth's environment and predict significant changes. The program consists of the scientific, technical, and programmatic activities required to develop microwave remote sensing into an operational tool for systematic earth observations.
