Redox potential in Typha-dominated tidal brackish marsh, PIE LTER, Plum Island Sound, MA, June–December 2022

This dataset includes soil redox potential measurements collected at multiple depths within a tidal brackish wetland in the upper estuary of the Plum Island Ecosystems Long-Term Ecological Research site (PIE LTER), Plum Island Sound, Newbury, Massachusetts. Measurements were taken to evaluate temporal variation in redox potential in relation to hydrological events at three replicate locations. Data were recorded every 5 minutes using a Campbell Scientific Volt116 connected to a CR6 datalogger with SWAP instrument redox probes (ORP-30-4-B) and reference electrodes. Measurements were made at the AmeriFlux site US-PLo at four soil depths (5, 10, 15, and 30 cm). The file redox_soiltemp_2022.csv contains temperature-corrected redox values and soil temperature following Silva-Machado et al. (2024). Metadata files redox_soiltemp_dd.csv and redox_soiltemp_flmd.csv provide detailed descriptions of variables and site locations.

Upland tidal brackish marsh specific conductivity and salinity measurements, PIE LTER, Plum Island Sound, MA, 2023

This dataset includes raw and corrected specific conductivity, temperature, and calculated salinity measurements collected at 10 cm depth in a Typha angustifolia-dominated tidal brackish wetland at the upper estuary of Plum Island Sound in Newbury, Massachusetts (MA) within the Plum Island Ecosystems Long Term Ecological Research (PIE LTER) site. Measurements were taken to evaluate temporal variation in porewater salinity (a proxy for porewater sulfate concentration) in high frequency to assess soil and plant responses to changes in salinity. Measurements were collected using an Onset HOBO U24-002 Saltwater Conductivity/Salinity data logger deployed in a well. Specific conductivity was corrected using non-linear temperature compensation, and salinity was calculated using the Practical Salinity Scale 1978 via Onset's HOBOware software. Reference conductivity measurements to correct for sensor drift were taken at the start and end of each deployment using a HACH HQ14D Portable Conductivity Meter. Data were then filtered in MATLAB to remove values logged while the sensor was out of the well or during post-deployment equilibration. Detailed metadata, including variable descriptions, sampling methods, QA/QC procedures, and site information, are provided in the files: Typha_ctd_salinity_dd.csv and Typha_MI_ctd_salinity_2023_flmd.csv.

Upper-air soundings collected during the CROCUS Urban Canyons 2024 campaign in Chicago, Illinois USA

Funded by the Department of Energy’s Office of Science, Biological and Environmental Research program, Community Research on Climate and Urban Science (CROCUS) studies urban climate change and the impact it has on communities, with particular focus on disinvested, under-resourced communities. This information leads to new insights on urban climate challenges and informs future actions for mitigating and adapting to climate change at the street, neighborhood and regional levels.As part of the CROCUS effort, the Urban Canyons 2024 project was undertaken to study conditions at unprecedented detail over various neighborhoods in Chicago, Illinois. This dataset consists of upper air soundings that were collected as part of this effort. Soundings were launched during two intensive observing periods, IOP1 occurred on 22-23 July 2024, while IOP2 occurred on 27-28 July 2024. For IOP1, soundings were launched at coordinated times from three sites, Shedd Aquarium in Downtown Chicago, Abizu Campus High School in Humboldt Park, and Gary Comer Youth Center in West Woodlawn. For IOP2, the Gary Comer site was replaced by a neighborhood site in West Woodlawn, Chicago. The Abizu Campos site was operated by Valparaiso University and used iMET-4 rawinsondes, the other sites were operated by the University of Illinois Urbana-Champaign and used GRAW DFM-19 sondes.This dataset contains netCDF files containing quality-controlled temperature, dewpoint, geopotential height, pressure, and vector wind measurements at 1 second intervals following launch. These files are readable by the open-source netCDF software libraries available in many software packages (i.e., python, R, fortran, C++, etc.). The dataset also contains quicklook plots of each launch on a skew-T log-p thermodynamic diagram. These are in png format viewable by most web browsers.

Stream bed topography in 2016 at the Lower Montane site in the East River Watershed, Colorado

This dataset contains stream bed topography data from the Lower Montane site in the East River Watershed, Colorado. It is intended to support hydro-biogeochemical analyses for the Watershed Function Scientific Focus Area (SFA). The stream bed was surveyed using a RTK-GPS (Real-Time Kinematic Global Positioning System) and a total station at hundreds of locations during two field campaigns, conducted in October 2015 and October 2016. The two surveys were merged into a single product under the assumption of minimal changes in stream bed topography between the years. A LiDAR (Light Detection and Ranging) derived ground surface elevation product from 2015 (see reference below) was used to interpolate the stream bed topography and estimate water depth at the time of the LiDAR survey. The dataset includes three GeoTIFF products, two *.csv data files, and three *.csv metadata files. Feel free to contact the author with any questions.

Untargeted metabolite data from a root surface in a rhizobox

Raw data is provided from samples analyzed using separate reverse phase chromatographic methods on a high performance liquid chromatograph with mass spectrometry. These porewater samples were collected from a microdialysis which generated samples along the surface of a growing A. sative root (all_hc). This data was used to answer questions connecting rhizosphere metabolite (putatively identified metabolites, hc_putative_norm) changes over time (root growth) with changes in the surrounding rhizosphere biogeochemistry (DOC, redox, pH). Rhizosphere biogeochemistry values are provided in the hc_putative_norm file as averages over their respective range of time that they were collected at. The hc_putative_norm file also contains all normalized values over only the intensity values collected for putatively identified metabolites.

Patch-level chamber-based CH4 and CO2 flux measurements in freshwater and salt marshes of coastal Louisiana

This dataset contains chamber-based carbon dioxide and methane flux measurements from ecohydrological patches in two coastal wetlands in Louisiana (within the footprint of AmeriFlux sites US-LA2 and US-LA3). Measurements span four patches, two per wetland. At the freshwater marsh (US-LA2), patches were dominated by Sagittaria lancifolia or co-dominated by Sagittaria lancifolia and Typha latifolia. At the salt marsh site (US-LA3), patches were dominated by Spartina alterniflora or Juncus roemerianus. Flux measurements included (i) wetland surface-level measurements encompassing the entire soil-water-vegetation column and (ii) soil-water surface chamber measurements that excluded emergent vegetation. At US-LA3, open-water pools were common and were also measured as a patch type. With this data we aimed to assess differences in gas flux pathways within ecohydrological patches across different wetland types. Files can be read in any program or code typical of processing .csv file types. "PatchChambers_LA2LA3.csv" covers flux data from patch level chambers which includes bulk CO2/CH4 flux encompassing water, soil, and vegetation within each chamber. "Water_Soil_SurfaceChamber_LA2LA3.csv" has CO2/CH4 flux data from chambers measuring only the water-soil surface without the effects of vegetation. Metadata can be found in the similarly named files for each data sheet ("xxxx_md.csv").

Micro Rain Radar Pro Data at the Argonne Testbed for Multiscale Observational Science obtained during the CROCUS Urban Integrated Field Laboratory

The Micro Rain Radar Pro (MRR-PRO) is a vertically pointing Ka-band Doppler radar designed to capture the fine-scale structure and evolution of precipitation. By recording the full Doppler spectrum at high temporal and spatial resolution, the MRR-PRO provides insight into both hydrometeor fall velocities and precipitation microphysics. From these spectra, key moments—reflectivity, mean Doppler velocity, spectral width, and rainfall rate—are derived and stored alongside the raw spectral data in CF/Radial 1.4-compliant files. Deployed at the Argonne Testbed for Multiscale Observational Studies (ATMOS) since November 2024, the MRR-PRO delivers vertical profiles at 70 m range resolution extending up to 4.5 km above ground level. These observations enable detailed analyses of precipitation type, intensity, and vertical structure, supporting process-level studies of cloud and precipitation dynamics in diverse weather regimes.

Hydrology controls thermokarst and alters carbon cycling and methane emissions in peatlands near the southern limit of permafrost: Model Inputs and Outputs

This dataset contains model inputs and simulation outputs associated with the study “Hydrology controls thermokarst and alters carbon cycling and methane emissions in peatlands near the southern limit of permafrost.” The ecosys model was extended to represent thermokarst processes in laterally coupled two-dimensional transects and applied to the Scotty Creek basin (Northwest Territories, Canada). The ecosys model and documentation is available for download at https://github.com/jinyun1tang/ECOSYS. The dataset contains the inputs used to run the model for this study (meteorological forcing data (1950–2018) and site-specific soil and vegetation parameters) and model outputs used to generate Figure 3 and Figure 4 in the paper (simulated ground thermal and hydrologic states, vegetation dynamics, and carbon fluxes).

Foliar element determination from field survey in association with the National Ecological Observatory Network Airborne Observation Platform survey, East River, Colorado 2018

The purpose of this dataset is to support research aimed at understanding the coupling between hydrologic and biogeochemical processes at watershed scale, particularly the relationship between aboveground vegetation characteristics and subsurface soil properties. These data are intended to inform and calibrate models of catchment-scale biogeochemical fluxes, including rock-derived nutrient cycling, and they were procured to address the following questions: (1) What is the distribution of vegetation characteristics across the study catchments? (2) Are foliar concentrations of rock-derived nutrients related to underlying lithology and soil availability, or are these signals masked by biotic nutrient cycling and retention processes?This data package contains foliar elemental data collected during the 2018 National Ecological Observatory Networks (NEON) Airborne Observation Platform (AOP) imaging spectroscopy and lidar surveys in Gunnison County, Colorado. Folair samples were collected across the East River, Washington Gulch, Slate River, and Coal Creek watersheds and contain a mixture of vegetation including meadow, shrub, and tree foliar samples. The samples were processed using aqua regia digestion and analyzed for elemental determination on inductively coupled plasma optical emission spectrometry (ICP-OES).The data package includes: (1) raw foliar elemental data files in CSV and PDF formats, (2) quality control certificates in PDF format, and (3) an aggregated CSV file containing all elemental measurements compiled across samples. No specialized software is required to access or use these files.

Model Scripts for "Old-Aged Groundwater Contributes to Mountain Hillslope Hydrologic Dynamics"

The partitioning of water inputs between deep and shallow groundwater flow paths is a fundamental processes, yet is challenging to observe. Numerical models provide a valuable tool to further develop insights on these groundwater mixing processes. This repository contains scripts to run the ParFlow-CLM and EcoSLIM integrated hydrologic models along the Pumphouse Hillslope in the East River Watershed and associated python scripts to process model outputs. Files includes input decks for the associated models, python scripts, and text and css files to support the model runs and processing. The 2-D hillslope model simulates from 2000 to 2021 using transient forcing conditions from the publicly available NLDAS-2 dataset. We develop an ensemble of models with variable hydrogeologic and soil parameters. Model outputs from the ensemble of runs are compared to to water level observations at the PLM1 and PLM6 wells published at (https://data.ess-dive.lbl.gov/view/doi:10.15485/1866836) and groundwater mean ages published at (https://data.ess-dive.lbl.gov/datasets/doi:10.15485/1960042. The model results are used to evaluate hillslope water mass-balance transience and mixing dynamics between groundwater flow paths with young (<10 year) and old (>10 year) ages.

Data for Machado-Silva et al. (2024), "Short-Term Groundwater Level Fluctuations Drive Subsurface Redox Variability"

This dataset contains the analytical data reported in Machado-Silva et al. (2024) as part of the COMPASS-FME project, which seeks to advance a scalable, predictive understanding of the fundamental biogeochemical processes, ecological structure, and ecosystem dynamics that distinguish coastal terrestrial-aquatic interfaces from the purely terrestrial or aquatic systems to which they are coupled. The dataset consists of water quality parameters as well as redox potential, water content, and electrical conductivity. These data were collected in 2022 in Crane Creek (CRC), Portage River (PTR), and Old Woman Creek (OWC). Each of these sites included uplands (UP), transitions (TR), wetland-transition edge (WTE), and wetland (W) zones. The sites represent replicates of the Lake Erie terrestrial-aquatic interface under fluctuating water levels and are located in well-preserved areas with natural or restored marsh and forest cover.This dataset consists of a single data file (Machado_Silva_et_al_2024_EST_data.csv) that is in comma-separated value (CSV) format. No special software is required to read it.This dataset uses the ESS-DIVE Hydrologic Monitoring Reporting Format 1.0.

Processed Soil Respiration at the TRACE experimental Warming project, Aug 2015 - Sep 2017, Sabana, Luquillo, Puerto Rico

This data package contains processed measurements of soil carbon dioxide (CO₂) efflux collected using LI-COR LI-8100 soil respiration chambers at the Tropical Responses to Altered Climate Experiment (TRACE) located at the Sabana Field Research Station near Luquillo, Puerto Rico. The TRACE site is a mature, closed-canopy tropical wet forest within the Luquillo Experimental Forest. These data quantify soil surface CO₂ fluxes from both ambient (control) and experimentally warmed plots to evaluate how long-term soil warming affects belowground carbon cycling in tropical ecosystems. The data files include time-series tables of CO₂ flux (µmol CO₂ m⁻² s⁻¹), soil temperature (°C), and ancillary environmental variables, stored in comma-separated values (CSV) format and viewable with any text editor, spreadsheet, or statistical software (e.g., R, Python, Excel). Associated metadata describe plot identifiers, measurement intervals, and processing steps. These data were generated to address the research question: How does sustained soil warming influence soil respiration and carbon flux dynamics in tropical wet forests?

Soil moisture and temperature from 2019 to 2024 along northeast- and southwest-facing hillslopes at the Lower Montane site in the East River Watershed, Colorado

Soil moisture, temperature, and electrical conductivity have been monitored at multiple depths (between 10 and 50 cm) at 4 locations along a northeast-facing slope and 3 locations on the opposite southwest-facing slope at the Lower Montane site in the East River Watershed, Colorado, from Oct 2019 to Oct 2024. The purpose of this data is to inform hydro-biogeochemical analyses for the Watershed Function Scientific Focus Area (SFA). Two locations on the northeast-facing slope were reinstalled in 2020 due to damage from wildlife, and thus data for these sites are provided in two distinct files. Overall, the data are reported in 9 CSV files containing the measurements, and the locations are provided in the Sensor_Location.csv file. There is a total of 10 *.csv data files and 3 *.csv metadata files. Older datasets associated with the northeast-facing slope are provided in another archive (see reference). These data products are part of the Watershed Function Scientific Focus Area collection effort to further scientific understanding of biogeochemical dynamics from genome to watershed scales. Hyporheic-zone Processes and Stream Oxygen Dynamics: Insights from a Multiscale Reactive Transport Model: Modeling Archive

This archive contains the data and Python scripts required to reproduce the analyses and figures in the study: Gomez-Velez, J. D., Rathore, S. S., Cohen, M. J., & Painter, S. L. (2025). Hyporheic-zone Processes and Stream Oxygen Dynamics: Insights from a Multiscale Reactive Transport Model. Submitted to Water Resources Research. The analysis utilizes the subgrid model Advection Dispersion Equation with Lagrangian Subgrids (ADELS) implemented in the Advanced Terrestrial Simulator (ATS; https://amanzi.github.io/ats/stable/). In this case, the ATS and Amanzi versions are (1) ATS version 1.5.1_f5ba18f8 and (2) Amanzi version 1.6-dev_53444cca4. The repository includes a Jupyter Notebook and the necessary data (Pandas DataFrames stored as pickle files) to generate the figures for the manuscript. Additionally, it contains Python scripts to create ATS input files, run the ATS simulations, and post-process the results. Finally, it provides routines for parameter estimation using the Single-Station Metabolism (SSM) model with the Differential Evolution Adaptive Metropolis (DREAM) Markov Chain Monte Carlo (MCMC) algorithm with ZS enhancements (DREAM-ZS).

Groundwater table elevation and temperature from 2015 to 2024 at the Lower Montane site in the East River Watershed, Colorado.

This groundwater level elevation and temperature data package is aimed at improving the predictive understanding of hydro-biogeochemical processes at the lower montane site in the East River Watershed, Colorado. The dataset is obtained using pressure transducers placed in shallow wells in the floodplain. This dataset contains data from wells with Location ID's ER-DOW (alias DO1West), ER-DOE (alias DO2East), ER-MBA1 (alias M1Bend1), ER-MBA2 (alias M1Bend2), ER-UPW (alias UP1West), ER-UPM (alias UP2), ER-UPE (alias UP3East). Another dataset contains the data from wells with Location ID's ER-CPA1 to ER-CPA6. Each file contains the water level elevation and the water temperature. Water level elevation has been obtained using the barometric pressure from the pressure transducer (Hobos sensor) in the well, barometric pressure from a sensor in air located at the same site (lower montane), depth from top-of-casing (TOC) to sensor measurement point, and TOC elevation. Data have been checked with a few measurements of water table depths. A real-time kinematic (RTK) global positioning system (GPS) has been used to survey the TOC (data in file Well_Location.csv). The water level elevation is given in UTM13N Geoid2012AB. While depth to water level is not present in the data files, it can be easily calculated with the TOC and distance to ground provided in the GPS coordinate file. The dataset quality is discussed in Collection/Analysis section of the methods. Time-series of measurements were initially added to the archive for the period 2015 to 2019, and later updated with time-series until 2024 (end of data collection). The dataset contains 8 *.csv data files, and 3 *.csv metadata files. Feel free to contact the author with any questions or collaboration interests. The publication year was updated from "2020" to "2025" to reflect the revised version of this dataset.
