BigNeuron: a resource to benchmark and predict performance of algorithms for automated tracing of neurons in light microscopy datasets

BigNeuron is an open community bench-testing platform with the goal of setting open standards for accurate and fast automatic neuron tracing. We gathered a diverse set of image volumes across several species that is representative of the data obtained in many neuroscience laboratories interested in neuron tracing. Here, we report generated gold standard manual annotations for a subset of the available imaging datasets and quantified tracing quality for 35 automatic tracing algorithms. The goal of generating such a hand-curated diverse dataset is to advance the development of tracing algorithms and enable generalizable benchmarking. Together with image quality features, we pooled the data in an interactive web application that enables users and developers to perform principal component analysis, t-distributed stochastic neighbor embedding, correlation and clustering, visualization of imaging and tracing data, and benchmarking of automatic tracing algorithms in user-defined data subsets. The image quality metrics explain most of the variance in the data, followed by neuromorphological features related to neuron size. Furthermore, we observed that diverse algorithms can provide complementary information to obtain accurate results and developed a method to iteratively combine methods and generate consensus reconstructions. The consensus trees obtained provide estimates of the neuron structure ground truth that typically outperform single algorithms in noisy datasets. However, specific algorithms may outperform the consensus tree strategy in specific imaging conditions. Finally, to aid users in predicting the most accurate automatic tracing results without manual annotations for comparison, we used support vector machine regression to predict reconstruction quality given an image volume and a set of automatic tracings.

Interactive Corpus Analysis Tool

The Interactive Corpus Analysis Tool (ICAT) is an interactive machine learning dashboard for unlabeled text/natural language processing datasets that allows a user to iteratively and visually define features, explore and label instances of their dataset, and simultaneously train a logistic regression model. ICAT was created to allow subject matter experts in a specific domain to directly train their own models for unlabeled datasets visually, without needing to be a machine learning expert or needing to know how to code the models themselves. This approach allows users to directly leverage the power of machine learning, but critically, also involves the user in the development of the machine learning model.

Cryo-electron Microscopy of Adeno-associated Virus

Adeno-associated virus (AAV) has a single-stranded DNA genome encapsidated in a small icosahedrally symmetric protein shell with 60 subunits. AAV is the leading delivery vector in emerging gene therapy treatments for inherited disorders, so its structure and molecular interactions with human hosts are of intense interest. A wide array of electron microscopic approaches have been used to visualize the virus and its complexes, depending on the scientific question, technology available, and amenability of the sample. Approaches range from subvolume tomographic analyses of complexes with large and flexible host proteins to detailed analysis of atomic interactions within the virus and with small ligands at resolutions as high as 1.6 Å. Analyses have led to the reclassification of glycan receptors as attachment factors, to structures with a new-found receptor protein, to identification of the epitopes of antibodies, and a new understanding of possible neutralization mechanisms. AAV is now well-enough characterized that it has also become a model system for EM methods development. Heralding a new era, cryo-EM is now also being deployed as an analytic tool in the process development and production quality control of high value pharmaceutical biologics, namely AAV vectors.

Visualization and analysis of coupling between plasmas self-organization and plasma-induced fluid circulation in 1 atm DC glows with liquid anode

The physical processes prevailing when plasma contacts liquid water are poorly understood; however, it is this very interaction that is the basis of new, exciting technologies for water purification, the treatment of cancer and disease and the production of new, high value chemical products. A chief impediment to widespread application of plasmas for the aforementioned applications is scale up and cost. Here we investigate plasma induced flows which facilitate transport of reactivity from the plasma to liquid water at rates much faster than diffusion. We find that this plasma induced motion varies depending on whether or not the plasma is self organized. The insight from this work paves the way to a better understanding of transport and ultimately informing plasma treatment technologies on how to best optimize the rate at which processes such as plasma based water purification occurs.

Bridging cognitive gaps between user and model in interactive dimension reduction

Interactive machine learning (ML) systems are difficult to design because of the "Two Black Boxes" problem that exists at the interface between human and machine. Many algorithms that are used in interactive ML systems are black boxes that are presented to users, while the human cognition represents a second black box that can be difficult for the algorithm to interpret. These two black boxes create cognitive gaps between the user and the interactive ML model when a user interacts with the system. In this paper, we identify several cognitive gaps that exist in a previously-developed interactive visual analytics (VA) system, Andromeda. These cognitive gaps that we are addressing in Andromeda are representative of common problems in other VA systems. Our goal with this work is to open both black boxes and bridge these cognitive gaps by making improvements to the original Andromeda system, including designing new visual features to help people better understand how Andromeda processes and interacts with data and improving the underlying algorithm so that the Andromeda system can better understand the intent of the user during the data exploration process. We evaluate our designs through both qualitative and quantitative analysis (i.e., user study and simulation analysis), and the results confirm that the improved Andromeda system outperforms the original version significantly in a series of high-dimensional data understanding tasks.

MODE: A Web Application for Interactive Visualization and Exploration of Omics Data

Studies generating transcriptomics, proteomics, lipidomics, and metabolomics (colloquially referred to as “omics”) data allow researchers to find biomarkers or molecular targets, or understand complex biological structures and functions by identifying changes in biomolecule abundance and expression between experimental conditions. Omics data is multi-dimensional and oftentimes summarization techniques such as principal component analysis (PCA) are used to identify high-level patterns in data. Though useful, these summaries don’t allow exploration of detailed patterns in omics data that may have biological relevance. The use of interactive HTML displays with plots allows researchers to interact with omics data at a detailed level, but building these displays requires significant coding expertise. To overcome this barrier, the software MODE was built to empower users to build their own interactive HTML displays to support scientific discovery. These displays are easily shareable, do not depend on a specific operating system, and allow users to effortlessly sort and filter plots by categorical or numerical variables. MODE allows users to build and share these displays with several options for plot design and meta selection. In conclusion, the MODE web application and its capabilities are presented and then demonstrated on lipidomics data from a leaf wounding study.

Dataset for Biorefinery-specific feedstock price variability, Part 1: Corn stover

This dataset was utilized in a report to highlight parameters that affect near-term sustainable supply of corn stover and forest resources at $56 and $74 per dry ton delivered. While the report focus is restricted to 2018, the modeling runs are available from 2016-2022. In the 2016 Billion-ton Report (BT16), two stover cases were presented. In this dataset, we vary technical levels of those assumptions to measure stover supply response and to evaluate the major determinants of stover supply. In each of these cases, the supply is modeled first at the farmgate at prices up to $80 per dry ton for five deterministic scenarios. Building on this dataset, a supplementary dataset of delivered supply was modeled for 800k dry ton per year capacity facilities in two facility siting approaches. Results were summarized across delivered supply curves for twelve scenarios. The resulting supply curves are highly elastic, resulting in a range of potential supplies across scenarios at specified prices. Interactive visualization of these data allows exploration into any specified nth plant supply sensitivity to key variables and spatial distribution of stover resources. The analysis is economic supply risk and doesn’t account for disruptions from competing demands, namely livestock feed and bedding markets. Scenario ending in _BC3080 is a reference scenario consistent with BT16 Basecase (BC1), but with corn stover price isolation. Scenario ending in _OHB080 includes high operational efficiency constraints for corn stover. Scenario ending in _OLB080 includes low operational efficiency constraints for corn stover. Scenario ending in _PLB080 includes low opportunity cost. Scenario ending in _PHB080 includes high opportunity cost. No Land Rental costs are applied to these scenarios. All scenarios were under an exogenous price simulation using POLYSYS (v2017).

Netostat: analyzing dynamic flow patterns in high-speed networks

Understanding flow traffic patterns in networks, such as the Internet or service provider networks, is crucial to improving their design and building them robustly. However, as networks grow and become more complex, it is increasingly cumbersome and challenging to study how the many flow patterns, sizes and the continually changing source-destination pairs in the network evolve with time. Here, we present Netostat, a visualization-based network analysis tool that uses visual representation and a mathematics framework to study and capture flow patterns, using graph theoretical methods such as clustering, similarity and difference measures. Netostat generates an interactive graph of all traffic patterns in the network, to isolate key elements that can provide insights for traffic engineering. We present results for U.S. and European research networks, ESnet and GEANT, demonstrating network state changes, to identify major flow trends, potential points of failure, and bottlenecks.

Time-series metagenomics reveals changing protistan ecology of a temperate dimictic lake

Abstract Background Protists, single-celled eukaryotic organisms, are critical to food web ecology, contributing to primary productivity and connecting small bacteria and archaea to higher trophic levels. Lake Mendota is a large, eutrophic natural lake that is a Long-Term Ecological Research site and among the world’s best-studied freshwater systems. Metagenomic samples have been collected and shotgun sequenced from Lake Mendota for the last 20 years. Here, we analyze this comprehensive time series to infer changes to the structure and function of the protistan community and to hypothesize about their interactions with bacteria. Results Based on small subunit rRNA genes extracted from the metagenomes and metagenome-assembled genomes of microeukaryotes, we identify shifts in the eukaryotic phytoplankton community over time, which we predict to be a consequence of reduced zooplankton grazing pressures after the invasion of a invasive predator (the spiny water flea) to the lake. The metagenomic data also reveal the presence of the spiny water flea and the zebra mussel, a second invasive species to Lake Mendota, prior to their visual identification during routine monitoring. Furthermore, we use species co-occurrence and co-abundance analysis to connect the protistan community with bacterial taxa. Correlation analysis suggests that protists and bacteria may interact or respond similarly to environmental conditions. Cryptophytes declined in the second decade of the timeseries, while many alveolate groups (e.g., ciliates and dinoflagellates) and diatoms increased in abundance, changes that have implications for food web efficiency in Lake Mendota. Conclusions We demonstrate that metagenomic sequence-based community analysis can complement existing efforts to monitor protists in Lake Mendota based on microscopy-based count surveys. We observed patterns of seasonal abundance in microeukaryotes in Lake Mendota that corroborated expectations from other systems, including high abundance of cryptophytes in winter and diatoms in fall and spring, but with much higher resolution than previous surveys. Our study identified long-term changes in the abundance of eukaryotic microbes and provided context for the known establishment of an invasive species that catalyzes a trophic cascade involving protists. Our findings are important for decoding potential long-term consequences of human interventions, including invasive species introduction.

An open-source data storage and visualization platform for collaborative qubit control

Developing collaborative research platforms for quantum bit control is crucial for driving innovation in the field, as they enable the exchange of ideas, data, and implementation to achieve more impactful outcomes. Furthermore, considering the high costs associated with quantum experimental setups, collaborative environments are vital for maximizing resource utilization efficiently. However, the lack of dedicated data management platforms presents a significant obstacle to progress, highlighting the necessity for essential assistive tools tailored for this purpose. Current qubit control systems are unable to handle complicated management of extensive calibration data and do not support effectively visualizing intricate quantum experiment outcomes. In this paper, we introduce Qubit Control Storage and Visualization ( QubiCSV ), a platform specifically designed to meet the demands of quantum computing research, focusing on the storage and analysis of calibration and characterization data in qubit control systems. As an open-source tool, QubiCSV facilitates efficient data management of quantum computing, providing data versioning capabilities for data storage and allowing researchers and programmers to interact with qubits in real time. The insightful visualization are developed to interpret complex quantum experiments and optimize qubit performance. QubiCSV not only streamlines the handling of qubit control system data but also improves the user experience with intuitive visualization features, making it a valuable asset for researchers in the quantum computing domain.

Scalable Volume Visualization for Big Scientific Data Modeled by Functional Approximation

Considering the challenges posed by the space and time complexities in handling extensive scientific volumetric data, various data representations have been developed for the analysis of large-scale scientific data. Multivariate functional approximation (MFA) is an innovative data model designed to tackle substantial challenges in scientific data analysis. It computes values and derivatives with high-order accuracy throughout the spatial domain, mitigating artifacts associated with zero- or first-order interpolation. However, the slow query time through MFA makes it less suitable for interactively visualizing a large MFA model. In this work, we develop the first scalable interactive volume visualization pipeline, MFA-DVV, for the MFA model encoded from large-scale datasets. Our method achieves low input latency through distributed architecture, and its performance can be further enhanced by utilizing a compressed MFA model while still maintaining a high-quality rendering result for scientific datasets. We conduct comprehensive experiments to show that MFA-DVV can decrease the input latency and achieve superior visualization results for big scientific data compared with existing approaches.

Measurement of a Neutrino-Induced Charged Current Single Neutral Pion Cross Section at MicroBooNE

Micro Booster Neutrino Experiment (MicroBooNE) is a Liquid Argon Time Projection Chamber (LArTPC) operating in the Booster Neutrino Beamline at Fermi National Accelerator Laboratory. MicroBooNE's physics goals include studying short basline $\nu$ oscillation and performing a suite of low energy $\nu$ cross section measurements. Of particular interest to MicroBooNE, and the broader LArTPC community, are electromagnetic showers; these showers are at the heart of searches for charged current $\nu_e$ interactions, including MicroBooNE's flagship search for a MiniBooNE-like low energy excess (LEE). Neutral current $\pi^0$'s, which decay into 2 electromagnetic showers ($\gamma$'s), are the dominant source of non-$\nu_e$ backgrounds in searches for $\nu_{\mu}\rightarrow\nu_e$ oscillations in LArTPCs, such as the LEE. While precise measurements of this neutral current channel will provide a tight constraint on our modeling uncertainties, such events are particularly difficult to iden tify in data with our current tools, as there is often little or no activity at the neutrino interaction point. Charged current interactions, on the other hand, have simpler topologies with a long $\mu$ track that anchors to the interaction vertex. With a vertex in hand, we can develop automated reconstruction tools for neutrino-induced shower topologies (like the $\gamma$'s from $\pi^0$ decay). Thus, in studying charged current $\pi^0$ interactions, we are developing tools that can potentially be used to reconstruct an important LEE background, while also studying the physics of neutrino interactions, of which data is sparse for argon. This thesis reports the world's first measurement of the absolute, flux-averaged cross section of $\nu_{\mu}$-charged current single $\pi^0$ production on argon. The analysis chain begins with the selection of inclusive $\nu_\mu$ charged current events, where a candidate $\mu$ and neutrino interaction vertex are identified. These events are t hen passed to a reconstruction framework where electromagnet! ic shower candidates are reconstructed using computer visualization tools. Finally, the cross section is calculated on two reconstructed topologies: those with at least two reconstructed showers and those with at least one. Additionally, this work describes the first fully-automated electromagnetic shower reconstruction process employed by a LArTPC to perform a cross section analysis. We measure the flux averaged cross section on argon at 824 MeV via the two and one shower selections respectively to be \par \noindent $\sigma_{\geq2 Shower}$ = (2.56 $\pm$ $0.50_{stat}$ $\pm$ $0.31_{genie}$ $\pm$ $0.37_{flux}$ $\pm$ $0.31_{det}$) $\times$ $10^{-38}$ $\frac{cm^2}{Ar}$, \par \noindent $\sigma_{\geq 1 Shower}$ = (2.64 $\pm$ $0.33_{stat}$ $\pm$ $0.36_{genie}$ $\pm$ $0.38_{flux}$ $\pm$ $0.35_{det}$) $\times$ $10^{-38}$ $\frac{cm^2}{Ar}$.

Discovery of multi-functional polyimides through high-throughput screening using explainable machine learning

Polyimides have been widely used in modern industries because of their excellent mechanical and thermal properties, e.g., high-temperature fuel cells, displays, and aerospace composites. However, it usually takes decades of experimental efforts to develop a successful product. Aiming to expedite the discovery of high-performance polyimides, we utilize computational methods of machine learning (ML) and molecular dynamics (MD) simulations. Our study provides compelling evidence for the effectiveness of a data-driven approach in discovering novel polyimides. We first build a comprehensive library of more than 8 million hypothetical polyimides based on the polycondensation of existing dianhydride and diamine/diisocyanate molecules. Then we establish multiple ML models for the thermal and mechanical properties of polyimides based on their experimentally reported values, including glass transition temperature, Young’s modulus, and tensile yield strength. The obtained ML models demonstrate excellent predictive performance in identifying the key chemical substructures influencing the thermal and mechanical properties of polyimides. The use of explainable machine learning describes the effect of chemical substructures on individual properties, from which human experts can understand the cause of the ML model decision. Applying the well-trained ML models, we obtain property predictions of the 8 million hypothetical polyimides. Then, we screen the whole hypothetical dataset and identify three (3) best-performing novel polyimides that have better-combined properties than existing ones through Pareto frontier analysis. For an easy query of the discovered high-performing polyimides, we also create an online platform https://polyimide-explorer.herokuapp.com/ that embeds the developed ML model with interactive visualization. Furthermore, we validate the ML predictions through all-atom MD simulations and examine their synthesizability. The MD simulations are in good agreement with the ML predictions and the three novel polyimides are predicted to be easy to synthesize via Schuffenhauer’s synthetic accessibility score. Following the proposed ML guidance, we successfully synthesized a novel polyimide and the experimentally obtained high glass transition/thermal decomposition temperature demonstrated its excellent thermal stability. Here our study demonstrates an efficient way to expedite the discovery of novel polymers using ML prediction and MD validation. The high-throughput screening of a large computational dataset can serve as a general approach for new material discovery in other polymeric material exploration problems, such as organic photovoltaics, polymer membranes, and dielectrics.

Energy Modeling in Urban Districts: Forecast of Multi-Sector Energy Use and GHG Emissions

This document reports the findings of the energy use and greenhouse gases (GHG) emissions model loosely based on three districts in the San Francisco Bay Area, District A, District B, and District C. Modeling platforms exist for city energy benchmarking, inventorying, and GHG emissions forecasting and planning. However, the wide variety and features of today’s tools, their focus on a sub-set or snapshot data from various energy generation and consumption sectors, and the fact that many of them are not open data models, create sub-optimal environments for the energy analysis districts are seeking to conduct. Hence, we have developed a new software tool with customized data and dynamic visualization; DEPICT (Decision-support and Emissions Prediction Interactive Cities Tool) to obtain energy and emissions forecasts at different stages of the districts’ build-out by varying selected design parameters. This report presents the methodology and framework we have developed to estimate whole district emissions and details the results by district, with the objective of finding insights into the main sources of emissions, and the available levers to reduce them efficiently. This document details the impact of each emissions mitigation measure investigated, along with the assumption and models that were used to reach these values
