Investigating Similarity Differences for Light-Water-Moderated and Polyethylene-Moderated Systems [Slides]

Validation efforts revealed noticeable differences in c k for light-water and polyethylene moderated systems when compared to experimental systems. Although 1 H-H 2 O and 1 H-poly use some of the same cross section and identical covariance data, the treatment of TSLs in SCALE lead to no contribution to c k between polyethylene application and benchmark experiment. When H 2 O contribution is removed the difference in c k appears to come from 239 Pu chi. Sensitivity profiles and data-induced uncertainty confirm that the polyethylene application more closely resembles the benchmark experiment. Interrogation techniques were used to observe how TSLs and nuclide IDs affect c k . Specific differences between similar systems can be accounted for and examined to help understand differences in similarity (c k ) between systems

Intestinal single-cell atlas reveals novel lymphocytes in pigs with similarities to human cells

Lymphocytes can heavily influence intestinal health, but resolving intestinal lymphocyte function is challenging as the intestine contains a vastly heterogeneous mixture of cells. Pigs are an advantageous biomedical model, but deeper understanding of intestinal lymphocytes is warranted to improve model utility. Twenty-six cell types were identified in the porcine ileum by single-cell RNA sequencing and further compared with cells in human and murine ileum. Though general consensus of cell subsets across species was revealed, some porcine-specific lymphocyte subsets were identified. Differential tissue dissection and in situ analyses conferred spatial context, revealing similar locations of lymphocyte subsets in Peyer’s patches and epithelium in pig-to-human comparisons. Like humans, activated and effector lymphocytes were abundant in the ileum but not periphery of pigs, suggesting tissue-specific and/or activation-associated gene expression. Gene signatures for peripheral and ileal innate lymphoid cells newly discovered in pigs were defined and highlighted similarities to human innate lymphoid cells. Overall, we reveal novel lymphocyte subsets in pigs and highlight utility of pigs for intestinal research applications.

Beyond sequence similarity: toward function-based screening of nucleic acid synthesis

Synthetic nucleic acids are a key input to modern biotechnology, yet they represent dual-use materials that require robust screening to mitigate biosecurity risks. The prevailing screening paradigm, which identifies sequences of concern (SoCs) through sequence similarity to controlled pathogens and toxins, may not fully capture risks posed by AI tools that can decouple biomolecular function from reliance on known sequences. Rapidly advancing biodesign capabilities enable the generation of genes and proteins that might evade sequence-based detection. We highlight the critical need for function-based screening approaches that can detect sequences capable of hazardous biological functions, regardless of similarity to known SoCs. We examine the feasibility of function-based screening with an initial focus on proteins, arguing that, while protein sequence space is vast, biologically functional proteins are significantly constrained by biophysical and biochemical requirements that can be learned and modeled. We propose a concrete implementation framework organized along a continuum of complexity, starting with toxins as the most tractable targets before expanding to more complex pathogenic functions. We then discuss open challenges and describe a research and development strategy to address them.

Similarities and Differences in the Effects of Toxic Concentrations of Cadmium and Chromium on the Structure and Functions of Thylakoid Membranes in Chlorella variabilis

Trace metal contaminations in natural waters, wetlands, and wastewaters pose serious threats to aquatic ecosystems—mainly via targeting microalgae. In this work, we investigated the effects of toxic amounts of chromium and cadmium ions on the structure and function of the photosynthetic machinery of Chlorella variabilis cells. To halt the propagation of cells, we used high concentrations of Cd and Cr, 50–50 mg L –1 , in the forms of CdCl 2 x 2.5 H 2 O and K 2 Cr 2 O 7 , respectively. Both treatments led to similar, about 50% gradual diminishment of the chlorophyll contents of the cells in 48 h, which was, however, accompanied by a small (~10%) but statistically significant enrichment (Cd) and loss (Cr) of ß-carotene. Both Cd and Cr inhibited the activity of photosystem II (PSII)—but with more severe inhibitions with Cr. On the contrary, the PsbA (D1) protein of PSII and the PsbO protein of the oxygen-evolving complex were retained more in Cr-treated cells than in the presence of Cd. These data and the higher susceptibility of P700 redox transients in Cr-treated cells suggest that, unlike with Cd, PSII is not the main target in the photochemical apparatus. These differences at the level of photochemistry also brought about dissimilarities at higher levels of the structural complexity of the photosynthetic apparatus. Circular dichroism (CD) spectroscopy measurements revealed moderate perturbations in the macro-organization of the protein complexes—with more pronounced decline in Cd-treated cells than in the cells with Cr. Also, as reflected by transmission electron microscopy and small-angle neutron scattering, the thylakoid membranes suffered shrinking and were largely fragmented in Cd-treated cells, whereas no changes could be discerned with Cr. The preservation of integrity of membranes in Cr-treated cells was most probably aided by high proportion of the de-epoxidized xanthophylls, which were absent with Cd. It can thus be concluded that beside strong similarities of the toxic effects of Cr and Cd, the response of the photosynthetic machinery of C. variabilis to these two trace metal ions substantially differ from each other—strongly suggesting different inhibitory and protective mechanisms following the primary toxic events.

HLA Class I Supertype Classification Based on Structural Similarity

HLA class I proteins, a critical component in adaptive immunity, bind and present intracellular Ags to CD8+ T cells. The extreme polymorphism of HLA genes and associated peptide binding specificities leads to challenges in various endeavors, including neoantigen vaccine development, disease association studies, and HLA typing. Supertype classification, defined by clustering functionally similar HLA alleles, has proven helpful in reducing the complexity of distinguishing alleles. However, determining supertypes via experiments is impractical, and current in silico classification methods exhibit limitations in stability and functional relevance. In this study, by incorporating three-dimensional structures we present a method for classifying HLA class I molecules with improved breadth, accuracy, stability, and flexibility. Critical for these advances is our finding that structural similarity highly correlates with peptide binding specificity. The new classification should be broadly useful in peptide-based vaccine development and HLA–disease association studies.

On the similarity of hillslope hydrologic function: a clustering approach based on groundwater changes

Abstract. Hillslope similarity is an active topic in hydrology because of its importance in improving our understanding of hydrologic processes and enabling comparisons and paired studies. In this study, we propose a holistic bottom-up hillslope clustering based on a region's integrative hydrodynamic response quantified by the seasonal changes in groundwater levels ΔP. The main advantage of the ΔP clustering is its ability to capture recharge and discharge processes. We test the performance of the ΔP clustering by comparing it to seven other common hillslope clustering approaches. These include clustering approaches based on the aridity index, topographic wetness index, elevation, land cover, and machine-learning that jointly integrate multiple data. We assess the ability of these clustering approaches to identify and categorize hillslopes with similar static characteristics, hydroclimate, land surface processes, and subsurface dynamics in a mountainous watershed – the East River – located in the headwaters of the Upper Colorado River Basin. The ΔP clustering performs very well in identifying hillslopes with six out of the nine characteristics studied. The variability among clusters as quantified by the coefficient of variation (0.2) is less in the ΔP and the machine learning approaches than in the others (> 0.3 for TWI, elevation, and land cover). We further demonstrate the robustness of the ΔP clustering by testing its ability to predict hillslope responses to wet and dry hydrologic conditions, of which it performs well when based on average conditions.

Similarity analysis of differential equations by Lie group.

Methods for transforming partial differential equations into forms more suitable for analysis and solution are investigated. The idea of Lie's infinitesimal contact transformation group is introduced to develop a systematic method which involves mostly algebraic manipulations. A thorough presentation of the application of this general method to the problem of similarity analysis in a broader sense - namely, the similarity between partial and ordinary differential equations, boundary value and initial value problems, and nonlinear and linear equations - is given with new and very general methods evolved for deriving the possible groups of transformations.

On self-similar blast waves headed by the Chapman-Jouguet detonation.

Consideration of the whole class of self-similar solutions for blast waves bounded by Chapman-Jouguet detonations that propagate into a uniform, quiescent, zero counterpressure atmosphere of a perfect gas with constant specific heats. Since such conditions can be approached quite closely by some actual chemical systems at NTP, this raises the interesting possibility of the existence of Chapman-Jouguet detonations of variable velocity. The principal virtue of the results presented is, however, more of theoretical significance. They represent the limiting case for all the self-similar blast waves headed by gasdynamic discontinuities associated with a deposition of finite amounts of energy, and they exhibit some unique features owing to the singular nature of the Chapman-Jouguet condition.

Erosion in radial inflow turbines. Volume 1: Erosive particle trajectory similarity

Similarity parameters from the equations of motion of particles immersed in a gas flow are derived. These parameters relate the particles which follow a certain trajectory in an equivalent cold gas turbine to particles that will follow the same trajectory in a real hot gas turbine. Numerical solutions of the trajectories that particles follow in the vortex and rotor regions of a radial inflow turbine are used to verify the range of Reynolds numbers in which the derived similarity parameters are applicable. In addition, an example is presented of typical particle sizes that can be observed in high speed photographic data collection and at the same time simulate the trajectories of particles in a real hot gas turbine.

The development of jet mixing toward the asymptotic similar solution

An analytic study of the development of an initially nonsimilar jet mixing velocity profile toward the final asymptotic, similar solution, is made. The corresponding incompressible boundary layer equations are solved for each of the streams above and below the dividing streamline by using Meksyn's asymptotic method of integration. The behavior of this flow development toward the final similar solution, as influenced by the initial condition, is properly described and discussed.

Technology and methodology of separating two similar size aerospace vehicles within the atmosphere

During the past 10 years, the parallel separation, within the atmosphere, of two similar size aerospace vehicles has been investigated in technical areas such as static and dynamic stability, rocket exhaust plume interference, aerodynamic control, loads, and dynamic simulation. Advanced experimental and analysis techniques have been developed to analyze this problem. Results are presented which summarize some of this work. The effects of various parameters on the separation maneuver are illustrated using results from early and current space shuttle configurations. The technology and methodology that have been developed have helped verify the feasibility of separating similar size aerospace vehicles.

The development of the Poincare-similar elements with eccentric anomaly as the independent variable

A new set of element differential equations for the perturbed two-body motion is derived. The elements are canonical and are similar to the classical canonical Poincare elements, which have time as the independent variable. The phase space is extended by introducing the total energy and time as canonically conjugated variables. The new independent variable is, to within an additive constant, the eccentric anomaly. These elements are compared to the Kustaanheimo-Stiefel (KS) element differential equations, which also have the eccentric anomaly as the independent variable. For several numerical examples, the accuracy and stability of the new set are equal to those of the KS solution. This comparable accuracy result can probably be attributed to the fact that both sets have the same time element and very similar energy elements. The new set has only 8 elements, compared to 10 elements for the KS set. Both sets are free from singularities due to vanishing eccentricity and inclination.

Similarity laws of lunar and terrestrial volcanic flows

A mathematical model of a one dimensional, steady duct flow of a mixture of a gas and small solid particles (rock) was analyzed and applied to the lunar and the terrestrial volcanic flows under geometrically and dynamically similar conditions. Numerical results for the equilibrium two phase flows of lunar and terrestrial volcanoes under similar conditions are presented. The study indicates that: (1) the lunar crater is much larger than the corresponding terrestrial crater; (2) the exit velocity from the lunar volcanic flow may be higher than the lunar escape velocity but the exit velocity of terrestrial volcanic flow is much less than that of the lunar case; and (3) the thermal effects on the lunar volcanic flow are much larger than those of the terrestrial case.

Experimental examination of similarity measures and preprocessing methods used for image registration

The criterion used to measure the similarity between images and thus find the position where the images are registered is examined. The three similarity measures considered are the correlation coefficient, the sum of the absolute differences, and the correlation function. Three basic types of preprocessing are then discussed: taking the magnitude of the gradient of the images, thresholding the images at their medians, and thresholding the magnitude of the gradient of the images at an arbitrary level to be determined experimentally. These multitemporal registration techniques are applied to remote imagery of agricultural areas.

Spectral line similarity in the geomagnetic dipole field variations and length of day fluctuations

Power spectral density analysis using Burg's maximum entropy method (MEM) was applied to the geomagnetic dipole field and its rate of change for the years 1901-1969. Both spectra indicate relative maxima at 0.015 cycle/yr and its harmonics. These maxima correspond approximately to 66-, 33-, 22-, 17-, 13-, 11-, and 9-year spectral lines. The application of the same analysis techniques to the length of day (l.o.d.) fluctuations for the period 1865-1961 reveals similar spectral characteristics. The existence of the common spectral peaks with periods of 66 and 33 years in the l.o.d. fluctuations and the geomagnetic dipole field is clearly established. The existence of the higher harmonics is somewhat uncertain because of the line-splitting problem in the MEM spectral analysis. It is suggested that the spectral line similarity in the l.o.d. fluctuations and the dipole field variations is related to the motion within the earth's fluid core during the past 100 years.

A few ways of calculating the similarity parameter kappa* for real gases

In connection with the question on the applicability of test results obtained from cryogenic wind tunnels to the large-scale model the similarity parameter is referred to. A simple method is given for calculating the similarity parameter. From the numerical values obtained it can be deduced that nitrogen behaves practically like an ideal gas when it is close to the saturation point and in a pressure range up to 4 bar. The influence of this parameter on the pressure distribution of a supercritical profile confirms this finding.

Development of base pressure similarity parameters for application to space shuttle launch vehicle power-on aerodynamic testing

A base pressure data correlation study was conducted to define exhaust plume similarity parameters for use in Space Shuttle power-on launch vehicle aerodynamic test programs. Data correlations were performed for single bodies having, respectively, single and triple nozzle configurations and for a triple body configuration with single nozzles on each of the outside bodies. Base pressure similarity parameters were found to differ for the single nozzle and triple nozzle configurations. However, the correlation parameter for each was found to be a strong function of the nozzle exit momentum. Results of the data base evaluation are presented indicating an assessment of all data points. Analytical/experimental data comparisons were made for nozzle calibrations and correction factors derived, where indicated for use in nozzle exit plane data calculations.
