Opportunities for retrieval and tool augmented large language models in scientific facilities

Upgrades to advanced scientific user facilities such as next-generation x-ray light sources, nanoscience centers, and neutron facilities are revolutionizing our understanding of materials across the spectrum of the physical sciences, from life sciences to microelectronics. However, these facility and instrument upgrades come with a significant increase in complexity. Driven by more exacting scientific needs, instruments and experiments become more intricate each year. This increased operational complexity makes it ever more challenging for domain scientists to design experiments that effectively leverage the capabilities of and operate on these advanced instruments. Large language models (LLMs) can perform complex information retrieval, assist in knowledge-intensive tasks across applications, and provide guidance on tool usage. Using x-ray light sources, leadership computing, and nanoscience centers as representative examples, we describe preliminary experiments with a Context-Aware Language Model for Science (CALMS) to assist scientists with instrument operations and complex experimentation. With the ability to retrieve relevant information from facility documentation, CALMS can answer simple questions on scientific capabilities and other operational procedures. With the ability to interface with software tools and experimental hardware, CALMS can conversationally operate scientific instruments. By making information more accessible and acting on user needs, LLMs could expand and diversify scientific facilities’ users and accelerate scientific output.

Image processing tools for petabyte-scale light sheet microscopy data

Light sheet microscopy is a powerful technique for high-speed three-dimensional imaging of subcellular dynamics and large biological specimens. However, it often generates datasets ranging from hundreds of gigabytes to petabytes in size for a single experiment. Conventional computational tools process such images far slower than the time to acquire them and often fail outright due to memory limitations. To address these challenges, we present PetaKit5D, a scalable software solution for efficient petabyte-scale light sheet image processing. This software incorporates a suite of commonly used processing tools that are optimized for memory and performance. Notable advancements include rapid image readers and writers, fast and memory-efficient geometric transformations, high-performance Richardson–Lucy deconvolution and scalable Zarr-based stitching. These features outperform state-of-the-art methods by over one order of magnitude, enabling the processing of petabyte-scale image data at the full teravoxel rates of modern imaging cameras. The software opens new avenues for biological discoveries through large-scale imaging experiments.

Multiphysics Simulation of KRUSTY Warm Critical Experiments Using MOOSE Tools

A series of critical experiments were performed during the Kilopower Reactor Using Stirling TechnologY (KRUSTY) project, producing valuable and unique data for the validation of corresponding microreactor models. In this paper, the development of a high-fidelity multiphysics model of the KRUSTY microreactor within the MOOSE ecosystem is presented, with a focus on the microreactor configuration during the warm critical experiments. The model was established by coupling a deterministic neutronics model using the Griffin code, with a BISON thermomechanical model. The multiphysics model successfully simulated the KRUSTY 15 ¢ and 30 ¢ warm critical reactivity insertion experiments in satisfactory agreement with the experimental measurement data. In conclusion, the modeling results demonstrated the performance of MOOSE-based multiphysics tools in microreactor simulations, and spotlighted the useful applications of these tools in supporting microreactor design, qualification, and licensing activities.

Machine learning visualization tool for exploring parameterized hydrodynamics

We are interested in the computational study of shock hydrodynamics, i.e. problems involving compressible solids, liquids, and gases that undergo large deformation. These problems are dynamic and nonlinear and can exhibit complex instabilities. Due to advances in high performance computing it is possible to parameterize a hydrodynamic problem and perform a computational study yielding $\mathscr{O} (TB)$ of simulation state data. We present an interactive machine learning tool that can be used to compress, browse, and interpolate these large simulation datasets. This tool allows computational scientists and researchers to quickly visualize 'what-if' situations, perform sensitivity analyses, and optimize complex hydrodynamic experiments.

Expansion of the tmRNA sequence database and new tools for search and visualization

Abstract Transfer–messenger RNA (tmRNA) contributes essential tRNA-like and mRNA-like functions during the process of trans-translation, a mechanism of quality control for the translating bacterial ribosome. Proper tmRNA identification benefits the study of trans-translation and also the study of genomic islands, which frequently use the tmRNA gene as an integration site. Automated tmRNA gene identification tools are available, but manual inspection is still important for eliminating false positives. We have increased our database of precisely mapped tmRNA sequences over 50-fold to 97 179 unique sequences. Group I introns had previously been found integrated within a single subsite within the TψC-loop; they have now been identified at four distinct subsites, suggesting multiple founding events of invasion of tmRNA genes by group I introns, all in the same vicinity. tmRNA genes were found in metagenomic archaeal genomes, perhaps a result of misbinning of bacterial sequences during genome assembly. With the expanded database, we have produced new covariance models for improved tmRNA sequence search and new secondary structure visualization tools.

Determining magnetic structures in GSAS-II using the Bilbao Crystallographic Server tool k-SUBGROUPSMAG

The embedded call to a special version of the web-based Bilbao Crystallographic Server tool k-SUBGROUPSMAG from within GSAS-II to form a list of all possible commensurate magnetic subgroups of a parent magnetic grey group is described. It facilitates the selection and refinement of the best commensurate magnetic structure model by having all the analysis tools including Rietveld refinement in one place as part of GSAS-II. It also provides the chosen magnetic space group as one of the 1421 possible standard Belov–Neronova–Smirnova forms or equivalent non-standard versions.

The Origins of the ParaView and VisIt Scientific Visualization Tools

ParaView and VisIt play a key role in the visual understanding of scientific simulation data. These tools are open source, designed to handle extremely large datasets, and can run on supercomputers and large-scale display walls. They are in daily use by scientists, practitioners, and students at supercomputing centers, in industry, and at universities. In conclusion, this article gives personal accounts of the origins of these visualization tools.

In-Situ Characterization Tools for Evaluating Radiation Tolerance and Elemental Migration in Perovskites

This paper discusses the in-situ characterization tools designed to assess radiation tolerance and elemental migration in perovskite materials. With the increasing use of perovskites in various technological applications, understanding their response to radiation exposure is paramount. Ion Beam Induced Charge (IBIC) emerges as a powerful tool for investigating the radiation tolerance of perovskites at the microscale. By employing focused ion beams, IBIC allows for the spatial mapping of charge carriers, offering insights into the material's electronic response to radiation-induced defects. This technique enables researchers to pinpoint areas of enhanced or suppressed charge collection, providing valuable information on the perovskite's intrinsic properties under irradiation. Rutherford Backscattering Spectrometry (RBS) complements the study by offering a quantitative analysis of elemental migration in perovskite materials. Through the precise measurement of backscattered ions, RBS provides a detailed understanding of the elemental composition and distribution within the perovskite lattice after radiation exposure. The integration of IBIC and RBS techniques in in-situ experiments enhances the comprehensive characterization of radiation effects on perovskites.

The Thermococcales as a model system: historical perspectives and emerging tools

Thermococcales are among the most widely studied hyperthermophilic Archaea and have become key models for understanding life at extreme temperatures. Early work in the 1980s culminated in the isolation of novel Thermococcales species from hydrothermal vents that grew rapidly, tolerated extreme heat, and metabolized diverse substrates, making them uniquely amenable for laboratory studies. Their thermostable enzymes and emerging genetic tools facilitated detailed investigations of core processes such as DNA replication, repair, and transcription under conditions that challenge most life forms. These practical advantages, together with the accumulation of tools and protocols, cemented the role of Thermococcales as a model system. Here, we recount how chance discoveries, environmental adaptations, and experimental practicality intersected to establish Thermococcales as a central model for studying archaeal biology and extremophile physiology.

Reconductoring Economic and Financial Analysis Tool (REFA) v1.0

REFA is designed to help transmission planners better understand the financial, environmental and economic benefits of reconductoring upgrades, using traditional or advanced conductors. More specifically, the tool enables grid planners and utilities to demonstrate the entire lifetime value of reconductoring projects, providing potential justifications for projects with higher Capex - the purchase of long-term physical or fixed assets used in a business's operations. Existing tools are designed to compare technical aspects of different conductor applications. They typically do not allow a cost-benefit analysis over the lifetime of the conductor's operations.

Cyber-informed Engineering Microgrid Analysis Tool

The Cyber-Informed Engineering Microgrid Analysis Tool (CIEMAT) leverages the Department of Energy’s Cyber-Informed Engineering to prompt engineering designers and operators through an analysis of the critical functions to be supported by a microgrid installations, the criticality of those functions, the impacts of denial, disruption or misuse of those functions on the microgrid and dependent functions, and the mitigations which could best prevent impacts to those functions resulting from cyber attack. Through use of this tool, microgrid designers and operators can quickly identify appropriate engineering mitigations to limit impacts from cyber attack and functions where engineering and operational staff can prioritize and guide the application of cybersecurity protections to best support the resiliency of the system.

Computational epidemiological tools for pandemic analysis, understanding, and response

This suite of software tools is being developed to enhance and analyze computational epidemiological models that incorporate realistic disease dynamics and human behavior, with the goal of supporting epidemic and pandemic response. Specifically, the tools enable data analysis, feature extraction, data synthesis, machine learning model development, and prediction of key public health outcomes, such as cases, hospitalizations, deaths, and behavioral responses, for airborne infectious diseases like COVID-19 and influenza.

Electric Load Planning Tool (ELPT) v0.9

The Electric Load Planning Tool (ELPT) helps facilities understand the economic and environmental impacts of their electricity consumption. Using a user-provided Excel input, ELPT analyzes electricity use, costs, and grid CO2e emissions to identify savings opportunities through load management strategies such as load shifting, shedding, and planning. It accounts for Time-of-Use (TOU) tariffs and hourly emissions factors, varying by location and time of day. Users input details about their facility's load profile, location, year of analysis, and electricity billing tariff to receive customized insights. The tool provides visual representations of cost and GHG impacts, helping users understand the benefits of adjusting electricity usage to align with periods of cheaper and cleaner electricity, thereby achieving cost savings and reducing Scope 2 CO2e emissions

Sandia Image Labeling Tool (SILT)

SAND2025-01840O Sandia Image Labeling Tool (SILT) is a Python tool that labels images for machine learning and other applications. SILT uploads JSON files to create a template for labeling an image. SILT can then upload images, including images that are tens of GB large and dynamically loads them in a manner that a user, with a very modest spec laptop, can handle. It then saves the label as a JSON using the template. CEC Quest: Long Duration Energy Storage Impact Analysis Tool

SAND2025-14389O CEC Quest is a Python tool with a user interface designed to analyze the greenhouse gas impacts of long-duration energy storage projects in California. The tool automates data collection from public sources and uses an Application Programming Interface (API) to enable users to download photovoltaic resource availability, marginal operating emissions rate, and utility rate data. It guides users in inputting parameters for a battery energy storage model and uploading site electrical load data, while also prompting for relevant analysis parameters like timestep and grid limits. CEC Quest performs monthly optimization of one year of data to assess impacts on the site’s electrical bill and the grid’s greenhouse gas emissions. Finally, it conducts a lifecycle analysis to evaluate changes over a defined quantification period, with results aggregated through automated report generation.
