Improving BC Mixing State and CCN Activity Representation With Machine Learning in the Community Atmosphere Model Version 6 (CAM6)

Abstract Representing mixing state of black carbon (BC) is challenging for global climate models (GCMs). The Community Atmosphere Model version 6 (CAM6) with the four‐mode version of the Modal Aerosol Module (MAM4) represents aerosols as fully internal mixtures with uniform composition within each aerosol mode, resulting in high degree of internal mixing of BC with non‐BC species and large mass ratio of coating to BC ( R BC , the mass ratio of non‐BC species to BC in BC‐containing particles). To improve BC mixing state representation, we coupled a machine learning (ML) model of BC mixing state index trained on particle‐resolved simulations to the CAM6 with MAM4 (MAM4‐ML). In MAM4‐ML, we use R BC to partition accumulation mode particles into two new modes, BC‐free particles and BC‐containing particles. We adjust R BC to make the modeled BC mixing state index ( χ mode ) match the one predicted by the ML model ( χ ML ). On a global average, the mass fraction of BC‐containing particles in accumulation mode decreases from 100% (MAM4‐default) to 48% (MAM4‐ML). The globally averaged χ mode decreases from 78% (MAM4‐default) to 63% (MAM4‐ML, 19% reduction) and agrees well with χ ML (66%). The R BC decreases by 52% for accumulation mode and better agrees with observations. The hygroscopicity drops by 9% for BC‐containing particles in accumulation mode, leading to a 20% reduction in the BC activation fraction. The surface BC concentration increases most (6.9%) in the Arctic, and the BC burden increases by 4%, globally. Our study highlights the application of the ML model for improving key aerosol processes in GCMs.

The emergence and transmission dynamics of HIV-1 CRF07_BC in Mainland China

A total of 1155 partial pol gene sequences of human immunodeficiency virus (HIV)-1 CRF07_BC were sampled between 1997 and 2015, spanning 13 provinces in Mainland China and risk groups [heterosexual, injecting drug users (IDU), and men who have sex with men (MSM)] to investigate the evolution, adaptation, spatiotemporal and risk group dynamics, migration patterns, and protein structure of HIV-1 CRF07_BC. Due to the unequal distribution of sequences across time, location, and risk group in the complete dataset (‘full1155’), subsampling methods were used. Maximum-likelihood and Bayesian phylogenetic analysis as well as discrete trait analysis of geographical location and risk group were carried out. To study mutations of a cluster of HIV-1 CRF07_BC (CRF07-1), we performed a comparative analysis of this cluster to the other CRF07_BC sequences (‘backbone_295’) and mapped the mutations observed in the respective protein structure. Our findings showed that HIV-1 CRF07_BC most likely originated among IDU in Yunnan Province between October 1992 to July 1993 [95 per cent hightest posterior density (HPD): May 1989–August 1995] and that IDU in Yunnan Province and MSM in Guangdong Province likely served as the viral sources during the early and more recent spread in Mainland China. We also revealed that HIV-1 CRF07-1 has been spreading for roughly 20 years and continues to cause local transmission in Mainland China and worldwide. Overall, our study sheds light on the dynamics of HIV-1 CRF07_BC distribution patterns in Mainland China. Our research may also be useful in formulating public health policies aimed at controlling acquired immune deficiency syndrome in Mainland China and globally.

New Geomechanical Computation Analysis Evaluating Behavior of the Fault nearby BC-4

BC-4 is an abandoned brining cavern situated in the middle of the site. Its presence poses a concern for several reasons: 1) the cavern was leached up into the caprock; 2) it is similar to BC-7, a brining cavern on the northwest corner of the dome that collapsed in 1954 and now is the home to Cavern Lake; 3) a similar collapse of BC-4 would have catastrophic consequences for the future operation of the site. There exists a previously mapped fault feature in the caprock and thought to extend into the salt dome than runs in close proximity to BC-4. There are uncertainties about the true extent of the fault, and no explicit analysis has been performed to predict the effects of the fault on BC-4 stability. Additional knowledge of the fault and its effects is becoming more crucial as an enhanced monitoring program is developed and installed.

Soil Desiccation Treatability Testing at BC Waste Disposal Cribs

During Hanford’s production period, low-level waste products generated from chemical processing of uranium fuel rods were discharged directly to the ground through a system of cribs and trenches located in the 200-BC-1 Operable Unit (OU). The site consists of 6 cribs and 20 trenches that received more than 117,000 m3 of radioactive liquid waste discharged to the soil. These unlined infiltration galleries held volumes of liquid waste while it seeped into the ground, with the understanding that the 100 m (330 ft) thick vadose zone in the area would effectively capture the effluent and prevent groundwater impacts. A conceptual model showing the operation of cribs and trenches is shown in Figure 1. Data show effluent from the 26 cribs and trenches containing about 410 curies of Technetium-99 (Tc-99) is primarily located between 30 m and 70 m (98 ft and 230 ft) depth (Corbin et al., 2005; Ward et al., 2004). Despite no evidence indicating that the contamination has reached the groundwater at BC cribs and trenches, the mobility of Tc-99 had been demonstrated in laboratory tests and was recognized as a threat to groundwater at the site. Using data from numerical models, laboratory analyses, field investigations, and information on historical discharges, the EPA and Ecology identified Tc-99 and U contamination of the vadose zone as a remediation priority. The U.S. DOE was notified by EPA and Ecology regarding risks associated with Tc-99 contamination in a letter requesting development of a strategy for improved methods to understand the nature and extent of vadose zone contamination, specifically Tc-99, and to develop remedial options for addressing such contamination. To develop the appropriate technology for characterizing, remediating, and monitoring the deep vadose zone Tc-99 contamination, the U.S. DOE worked with the EPA and Ecology to create a Treatability Test Plan under a Remedial Investigation/Feasibility Study (RI/FS) for the Hanford 200 Areas. Under this RI/FS, it was determined that a treatability test for soil desiccation should be carried out as it was identified as a promising in-situ treatment technology for mitigating risks posed by Tc-99 contamination to the groundwater table. The BC Cribs and Trenches site was identified as a representative site for Tc-99 and U contamination and selected for the soil desiccation treatability test. In this chapter, we summarize the overlying regulatory framework of RI/FS and treatability tests and illustrate how development and experimentation supported the evaluation of selected remedies. We briefly discuss the RI/FS for the 200 Areas of the Hanford Site and focus on the soil desiccation treatability testing performed at the BC cribs and trenches site under the Deep Vadose Zone Treatability Test Plan for the Hanford Central Plateau (DVZ-TT). The DVZ-TT is one component of the remedial investigation/feasibility study for the Hanford 200 Areas and represents the underlying regulatory framework that drives site operations towards records of decision and site closure.

The cytochrome bc 1 complex as an antipathogenic target

The cytochrome bc 1 complex is a key component of the mitochondrial respiratory chains of many eukaryotic microorganisms that are pathogenic for plants or humans, such as fungi responsible for crop diseases and Plasmodium falciparum, which causes human malaria. Cytochrome bc 1 is an enzyme that contains two (ubi)quinone/quinol-binding sites, which can be exploited for the development of fungicidal and chemotherapeutic agents. In this article, we review recent progress in determination of the structure and mechanism of action of cytochrome bc 1 , and the associated development of antimicrobial agents (and associated resistance mechanisms) targeting its activity.

Deletion of the cytochrome bc complex from Heliobacterium modesticaldum results in viable but non-phototrophic cells

The heliobacteria, a family of anoxygenic phototrophs, possess the simplest known photosynthetic apparatus. Although they are photoheterotrophs in the light, the heliobacteria can also grow chemotrophically via pyruvate metabolism in the dark. In the heliobacteria, the cytochrome bc complex is responsible for oxidizing menaquinol and reducing cytochrome c 553 in the electron flow cycle used for phototrophy. However, there is no known electron acceptor for the mobile cytochrome c 553 other than the photochemical reaction center. We have, therefore, hypothesized that the cytochrome bc complex is necessary for phototrophy, but unnecessary for chemotrophic growth in the dark. Here, we used a two-step method for CRISPR-based genome editing in Heliobacterium modesticaldum to delete the genes encoding the four major subunits of the cytochrome bc complex. Genotypic analysis verified the deletion of the petCBDA gene cluster encoding the catalytic components of the complex. Spectroscopic studies revealed that re-reduction of cytochrome c 553 after flash-induced photo-oxidation was over 100 times slower in the petCBDA mutant compared to the wild-type. Steady-state levels of oxidized P 800 (the primary donor of the photochemical reaction center) were much higher in the petCBDA mutant at every light level, consistent with a limitation in electron flow to the reaction center. The petCBDA mutant was unable to grow phototrophically on acetate plus CO 2 but could grow chemotrophically on pyruvate as a carbon source similar to the wild-type strain in the dark. The mutants could be complemented by reintroduction of the petCBDA gene cluster on a plasmid expressed from the clostridial eno promoter.

Evaluation of Hypotheses for the Fate of Historical Discharges from Hanford Site BC Cribs and Trenches

A preliminary review of declassified reports and historical documents from the 1950s and 1960s indicated they may contain valuable information regarding potential impacts to groundwater from liquid waste discharged to the 216-BC Cribs and Trenches during the late 1950s. Transport of contaminants in the vadose zone beneath the BC Cribs area is simulated by a vadose zone model developed for the Composite Analysis (DOE/RL-2019-52, Composite Analysis for Low-Level Waste Disposal in the Hanford Site Central Plateau ). Results from this model indicate there has been no substantial breakthrough of contaminants (particularly technetium-99) to groundwater from the vadose zone up to the present day. However, there is uncertainty in the anisotropy and other model input parameters as well as acknowledged sparseness of sampling data for this area. In this study, historical documents and other information were reviewed to evaluate the possibility that contaminant breakthrough to groundwater occurred during or shortly after operation of the BC Cribs sites, and whether refinements of the vadose zone model parametrization should be considered.

Cryo-EM structures of engineered active bc 1- cbb 3 type CIII 2 CIV super-complexes and electronic communication between the complexes

Respiratory electron transport complexes are organized as individual entities or combined as large supercomplexes (SC). Gram-negative bacteria deploy a mitochondrial-like cytochrome (cyt) bc 1 (Complex III, CIII 2 ), and may have specific cbb 3 -type cyt c oxidases (Complex IV, CIV) instead of the canonical aa 3 -type CIV. Electron transfer between these complexes is mediated by soluble ( c 2 ) and membrane-anchored ( c y ) cyts. Here, we report the structure of an engineered bc 1 - cbb 3 type SC (CIII 2 CIV, 5.2Å resolution) and three conformers of native CIII 2 (3.3 Å resolution). The SC is active in vivo and in vitro, contains all catalytic subunits and cofactors, and two extra transmembrane helices attributed to cyt c y and the assembly factor CcoH. The cyt c y is integral to SC, its cyt domain is mobile and it conveys electrons to CIV differently than cyt c 2 . The successful production of a native-like functional SC and determination of its structure illustrate the characteristics of membrane-confined and membrane-external respiratory electron transport pathways in Gram-negative bacteria.

Surface 3D Electrical Resistivity Tomography Inversion of 2005 BC Cribs and Trenches Datasets

Hydrogeophysics, Inc. (HGI) conducted an electrical resistivity tomography (ERT) dataset at the BC Cribs and Trenches site, located in the Central Plateau of the Hanford Site. The 20 trenches and 6 cribs received large volumes of liquid inorganic waste in the 1950s, resulting in a large inventory of contaminants in the vadose zone. The objective of the ERT survey was to map plume extents resulting from the legacy discharges. The HGI interpretation of the resistivity data was performed using geometric inversion to interpolate 2D lines into a 3D image. To demonstrate a newly developed geophysical code capability (E4D), the resistivity data were re-processed to fit a full 3D model of the bulk electrical conductivity. This proof-of-concept model inversion was executed in calendar year 2011, as the large dataset was well-suited for the use of high-performance computing. The 3D re-processing of the BC Cribs and Trenches ERT data conducted in 2011 resolved the true bulk electrical conductivity. This means that all of the resistivity data were fit to a single model of the bulk electrical conductivity, with true horizontal and vertical dimensions. This differed from the HGI data interpretation approach that used geometric inversion to process 2D lines independently, which were then interpolated into a 3D image. Both the full 3D re-processing and the 2D interpolation to a 3D image demonstrated a higher electrical conductivity observed immediately beneath the trenches and cribs. The electrical conductivity is strongly correlated with nitrate concentrations, indicating the presence of nitrate and other co-located contaminants.

Unexpected Hydride: Ce 4 B 2 C 2 H 2.42 , a Stuffed Variant of the Nd 2 BC Structure Type

Ce 4 B 2 C 2 H 2.42 was grown as large crystals from a cerium/copper eutectic flux. The structure was characterized by single-crystal X-ray and neutron diffraction and was found to be a stuffed variant of Nd 2 BC with the addition of two interstitial hydrogen positions. The tetrahedral hydrogen position is fully occupied, while the octahedral position has an occupancy of 42(3)%. Initial synthesis was due to hydrogen contamination of the cerium metal but has been successfully repeated using anthracene as a carbon and hydrogen source. Density of states calculations suggest that the incorporation of hydrogen stabilizes the compound with respect to the nonhydrided model. Magnetic susceptibility data show a complex magnetic ordering at 7.7 K that originates from the localized electron on the Ce 3+ in the structure. The trivalent state is also supported by X-ray photoelectron spectroscopy measurements. Heat capacity and electrical resistivity data show that the phase transition is broad in temperature, which may be due to structural disorder. Furthermore, the large low temperature value of C/T also indicates possible heavy fermion behavior.
