The Monarch Initiative in 2024: an analytic platform integrating phenotypes, genes and diseases across species

Abstract Bridging the gap between genetic variations, environmental determinants, and phenotypic outcomes is critical for supporting clinical diagnosis and understanding mechanisms of diseases. It requires integrating open data at a global scale. The Monarch Initiative advances these goals by developing open ontologies, semantic data models, and knowledge graphs for translational research. The Monarch App is an integrated platform combining data about genes, phenotypes, and diseases across species. Monarch's APIs enable access to carefully curated datasets and advanced analysis tools that support the understanding and diagnosis of disease for diverse applications such as variant prioritization, deep phenotyping, and patient profile-matching. We have migrated our system into a scalable, cloud-based infrastructure; simplified Monarch's data ingestion and knowledge graph integration systems; enhanced data mapping and integration standards; and developed a new user interface with novel search and graph navigation features. Furthermore, we advanced Monarch's analytic tools by developing a customized plugin for OpenAI’s ChatGPT to increase the reliability of its responses about phenotypic data, allowing us to interrogate the knowledge in the Monarch graph using state-of-the-art Large Language Models. The resources of the Monarch Initiative can be found at monarchinitiative.org and its corresponding code repository at github.com/monarch-initiative/monarch-app.

Suspended waveguides on membrane and needle structures towards photonic atom trap integrated platforms

An atom trap integrated platform (ATIP) comprises a substrate, a membrane, and a suspended waveguide. The substrate has an opening formed therein. The membrane extends across a portion of the substrate opening. The suspended waveguide is formed on the membrane such that the suspended waveguide extends from a first edge of the substrate to a second edge. A magneto-optical trap (MOT) is formed around the suspended waveguide by emitting a plurality of cooling beams and a repump through the substrate opening. Evanescent fields are established above the suspended waveguide by coupling two trapping beams through the suspended waveguide, which trapping beams are red-detuned and blue-detuned with respect to the resonant optical transition of the atoms. By forming the MOT within the evanescent fields, an evanescent field optical trap (EFOT) is formed.

Guided cold atom inertial sensors with membrane integrated photonics on atom trap integrated platforms

A guided cold-atom inertial sensor system comprises an atom trap integrated platform, a laser system, a magnetic field system, a control system, and a computing system. The laser system and magnetic field system are adapted to form a magneto-optical trap (MOT) about a suspended waveguide of the atom trap integrated platform made of membrane integrated photonics. After loading cold atoms from a MOT, the photonic atom trap integrated platform generates one-dimensional guided atoms with an evanescent field optical dipole trap (EF-ODT) along the optical waveguide to create guided atomic accelerometers/gyroscopes. Motion of atomic wavepackets in a superposition state is created along the guided atom geometry by way of state-dependent momentum kicks. The light-pulse sequence of guided atom interferometry splits, redirects, and recombines atomic wavepackets, which allows measurement of atom interference fringes sensitive to inertial forces via a probe laser.

Study of an Integration Platform Based on an Adiabatic Active-Layer Waveguide Connection for InP Photonic Device Integration Mirroring That of Heterogeneous Integration on Silicon

In this work, a photonic device integration platform capable of integration of active-passive InP-based photonic devices without the use of material regrowth is introduced. The platform makes use of an adiabatic active-layer waveguide connection (ALWC) to move an optical beam between active and passive devices. The performance of this platform is analyzed using an example made up of four main sections: (1) a fiber coupling section for enabling vertical beam coupling from optical fiber into the photonic chip using a mode-matched surface grating with apodized duty cycles; (2) a transparent waveguide section for realizing passive photonic devices; (3) an adiabatic mode connection structure for moving the optical beam between passive and active device sections; and (4) an active device section for realizing active photonic devices. It is shown that the coupled surface grating, when added with a bottom gold reflector, can achieve a high chip-to-fiber coupling efficiency (CE) of 88.3% at 1550 nm. The adiabatic active-layer mode connection structure has an optical loss of lower than 1% (CE > 99%). The active device section can achieve an optical gain of 20 dB/mm with the use of only 3 quantum wells. The optimized structural parameters of the entire waveguide module are analyzed and discussed.

Characterization of suspended membrane waveguides towards a photonic atom trap integrated platform

We demonstrate an optical waveguide device, capable of supporting the high, in-vacuum, optical power necessary for trapping a single atom or a cold atom ensemble with evanescent fields. Our photonic integrated platform, with suspended membrane waveguides, successfully manages optical powers of 6 mW (500 μ m span) to nearly 30 mW (125 μ m span) over an un-tethered waveguide span. This platform is compatible with laser cooling and magneto-optical traps (MOTs) in the vicinity of the suspended waveguide, called the membrane MOT and the needle MOT, a key ingredient for efficient trap loading. We evaluate two novel designs that explore critical thermal management features that enable this large power handling. This work represents a significant step toward an integrated platform for coupling neutral atom quantum systems to photonic and electronic integrated circuits on silicon.

An Integrated Platform for Mission Performance: Goddard Space Flight Center's Meta Information System

Successful management of NASA Goddard Space Flight Centers portfolio of mission projects (i.e. spacecraft, spacecraft instruments / subsystems, and ground systems) depends upon numerous processes, data and information resources coming together throughout the life-cycle of the projects to enable sound decision-making, risk reduction, conformance with requirements and continual improvement. In the summer of 2012, GSFC SMA management recognized that the set of legacy data systems used to support the SMA mission and responsibilities at GSFC were not effective, integrated nor on par with best practices. Accordingly, GSFC SMA management launched a project to transform the GSFC electronic management system to create and deploy an integrated, state-of-the-market information system for process performance, data management and analytics that is currently operating in support of GSFC overall mission performance. The information system, known as Meta, provides controlled, process-based applications, integrated data management, and analytics for a robust set of integrated applications. Since the inception of the project, a lean, award-winning SMA project team has thus far designed, configured and managed the system to serve as an integrated platform for 18 applications that support key processes for GSFC and the Science Mission Directorate at NASA headquarters, such as internal Management System assessments, Supplier Assessments, Supplier Research & Analysis, Problem Reporting for in-house mission projects, On-orbit Anomaly Reporting for GSFC-operated spacecraft, GSFC Project Life-Cycle Reviews, Risk Management and Reporting, and SMA Project Team Reporting. The system has experienced steady growth in utilization with 1,917 users (NASA employees and support contractor personnel) and 44 gigabytes of data and related files managed by the system as of the end of April 2018. Overall, Meta has achieved increasing levels of process management and real-time data / information integration to enable improved process performance, richer analytics and informed decision-making. This paper will present and examine the need, goals, approach and design driving the management and operation of the Meta information system and its ongoing growth as an integrated platform for advancing NASA mission performance.

High-Power Electric Vehicle Charging Hub Integration Platform (eCHIP): Design Guidelines and Specifications for DC Distribution-Based Charging Hub

Managed under U.S. Department of Energy (DOE)-funded EVs@Scale Consortium, High-Power Electric Vehicle Charging Hub Integration Platform (eCHIP) project aims to design and develop a high-power, interoperable charging experimental platform to research, develop, and demonstrate the integration and control approaches for a DC distribution-based high-power charging (HPC) system. The eCHIP project addresses the crucial need to design and validate efficient, low-cost, reliable, and interoperable solutions for DC-coupled charging hub ('DC hub' for short). This report explains the design, development, and implementation process of the experimental platform for the DC hub. The utilization of DC distribution holds significant potential for enhancing the operation of an HPC station architecture. However, there are challenges establishing the DC hub, including interoperability, commoditization, distributed energy resource integration, stability, DC protection, and lack of common system level controllers. To address these challenges, a testing setup is required that accommodates commercial off-the-shelf (COTS) products as well as novel, in-house designed solutions to evaluate different use cases at rated power and voltage levels.

A Data Exchange Interface for a Standards Based Data Integration Platform

The modern electrical grid is a complex and a data rich system, requiring several sub-systems to provide the capability and support needed to perform functions such as distributed energy resource management, outage management, and fault location and isolation, to name a few. There is a need to develop software solutions and platforms that provide an integrated infrastructure to allow interoperability between these subsystems, while leveraging the abundant data available from today’s grid. In this paper, we present the development and deployment of an application service to integrate GridAPPS-D which is an open source, standards-based software platform with SurvalentONE, a commonly used DNP3 based ADMS platform that allows operation, monitoring, analysis, restoration, and optimization of network operations. We present details of the integration architecture, including its implementation, and provide results from functional testing of the architecture on a 13 bus IEEE system. The results validate that the integration is successful and is able to provide a two-way exchange of communication and translation between different communication protocols.

Development of an integrated platform for hardware-in-the-loop evaluation of microgrids prior to site commissioning

This paper presents an integrated hardware-in-the-loop (HIL) platform for testing the operation and control of a real-world microgrid system prior to site commissioning. The proposed testing approach shows the value of setting up an integrated HIL platform to test multiple hardware devices (including the system-level controller, device controllers, and field devices). A test bed developed for the Borrego Springs community microgrid is used as an example to demonstrate the feasibility of the integrated platform. Comprehensive tests are carried out using the Borrego Springs test bed to validate the platform, meet the test objectives, and gain valuable insight prior to site commissioning. The selected test scenarios, initial conditions, events, test metrics, etc., are similar to those defined in IEEE P2030.8. The test objectives are to evaluate the microgrid controller and the operation of the microgrid. The HIL platform presented in this paper shows good value for microgrid testing in terms of its flexibility and scalability for testing various microgrids; its accuracy in its representation of the field; the comprehensiveness of the testing capability; and the efficiency of testing, which can reduce risks prior to field deployment.

An Integrated Platform for Collaborative Data Analytics

While collaboration among data scientists is a key to organizational productivity, data analysts face significant barriers to achieving this end, including data sharing, accessing and configuring the required computational environment, and a unified method of sharing knowledge. Each of these barriers to collaboration is related to the fundamental question of knowledge management “how can organizations use knowledge more effectively?”. In this paper, we consider the problem of knowledge management in collaborative data analytics and present ShareAL, an integrated knowledge management platform, as a solution to that problem. The ShareAL platform consists of three core components: a full stack web application, a dashboard for analyzing streaming data and a High Performance Computing (HPC) cluster for performing real time analysis. Prior research has not applied knowledge management to collaborative analytics or developed a platform with the same capabilities as ShareAL. ShareAL overcomes the barriers data scientists face to collaboration by providing intuitive sharing of data and analytics via the web application, a shared computing environment via the HPC cluster and knowledge sharing and collaboration via a real time messaging application.

A Framework to Demonstrate a DNP3 Interface With a CIM-Based Data Integration Platform: Preprint

The contemporary electrical grid is characterized by its complexity and abundance of data. A control-rich environment supported by information and communication technologies within an Advanced Distribution Management System (ADMS) presents a viable and cost-effective option for utility companies aiming to implement advanced real-time analytical schemes for monitoring and remotely controlling distribution feeders. Modular platform-based approaches to distribution operations require a structured framework for acquiring field device measurements, performing analytics, converting the setpoint to the correct protocol, and sending it on the appropriate communications network to the field devices. We present the development and deployment of an application service to integrate an open-source standardsbased platform with an ADMS test bed with field devices using the Distributed Network Protocol (DNP3) for data exchange. The step-by-step procedure for establishing the DNP3-Master service on an open-source distribution platform is outlined, comprehensively explaining the Master setup process. Moreover, sample use case results highlight the capabilities of the DNP3- Master service setup. Results demonstrate the scalability and configurability of the DNP3-Master service, making it adaptable for integration with other relevant applications, thus providing potential opportunities for real-world field trials and real-time assessments.
