Exploiting CRIC to streamline the configuration management of GlideinWMS factories for CMS support

GlideinWMS is a workload management and provisioning system that allows sharing computing resources distributed over independent sites. Based on the requests made by GlideinWMS frontends, a dynamically sized pool of resources is created by GlideinWMS pilot factories via pilot job submission to resource sites’ CEs. More than 400 CEs are currently serving more than ten virtual organizations through GlideinWMS, with CMS being the biggest user with 230 CEs. The complex configurations of the parameters defining resource requests, as submitted to those CEs, have been historically managed by manually editing a set of different XML files. New possibilities arise with CMS adopting the CRIC, an information system that collects, aggregates, stores, and exposes, among other things, computing resource data coming from various data providers. The paper will describe the challenges faced when CMS started to use CRIC to automatically generate the GlideinWMS factory configurations. The architecture of the prototype, and the ancillary tools developed to ease this transition, will be discussed. Finally, future plans and milestones will be outlined.

Design and proof of concept for targeted phage-based COVID-19 vaccination strategies with a streamlined cold-free supply chain

Significance The COVID-19 pandemic has had an unprecedented impact. Although several vaccines have received emergency use authorization, demand has created enormous logistical challenges—including supply, access, and distribution—that justify research for alternative strategies. Phage are viruses that only infect bacteria and can be safely administered to humans. Here, as a proof-of-concept study, we demonstrate that aerosol vaccination with lung-targeted phage particles displaying short SARS-CoV-2 S protein epitopes and subcutaneous vaccination with targeted AAVP particles carrying the entire S protein gene both elicit systemic and specific immune responses in immunocompetent mice. Given their unique attributes, including sturdiness, simple-to-engineer platform, cost-effectiveness for rapid large-scale production, and stability at room temperature, these phage-based approaches may become attractive tools for COVID-19 vaccine development.

Streamlining latent spaces in machine learning using moment pooling

Many machine learning applications involve learning a latent representation of data, which is often high-dimensional and difficult to directly interpret. In this work, we propose “moment pooling,” a natural extension of deep sets networks which drastically decreases the latent space dimensionality of these networks while maintaining or even improving performance. Moment pooling generalizes the summation in deep sets to arbitrary multivariate moments, which enables the model to achieve a much higher effective latent dimensionality for a fixed learned latent space dimension. We demonstrate moment pooling on the collider physics task of quark/gluon jet classification by extending energy flow networks (EFNs) to moment EFNs. We find that moment EFNs with latent dimensions as small as 1 perform similarly to ordinary EFNs with higher latent dimension. This small latent dimension allows for the internal representation to be directly visualized and interpreted, which in turn enables the learned internal jet representation to be extracted in closed form. DYnamic and Asynchronous Data Streamliner

DYAD aims to help sharing data files between producer and consumer job elements, especially between co-scheduled jobs or within an ensemble. DYAD provides the service by two components: a FLUX module and a I/O wraper set. DYAD transparently synchronizes file I/O between producer and consumer, and transfers data from the producer location to the consumer location managed by the service. Users only need to use the file path that is under the directory managed by the service.

Machine learning approaches to streamline and enhance the analysis of multiscale imaging data for bioaerosol and soil particles

Bioaerosol and soil particles are ubiquitous in the environment. They are multicomponent and complex in nature displaying mixed inorganic and organic components. The way components are mixed in a bioaerosol sample is referred to as its mixing state. Soil particles are also a mixture of inorganic (mineral) and organic (soil organic matter) components. Bioaerosol particles contribute to a major fraction of coarse mode atmospheric particles, especially in the tropical areas, contributing up to 80 % of the particle mass concentration. The mixing state of particles is crucial to evaluate because it impacts several important environmental processes such as warm and cold cloud formation and radiation budget. Mixing states in aerosols are accompanied by chemical reactions across solid-liquid-gas interfaces. In this study, we utilized elemental compositions and microcopy images of thousands of atmospheric particles acquired by computer-controlled scanning electron microscope equipped with an energy-dispersive x-ray spectrometer to compute the mixing state of atmospheric particles. A 2D convolutional neural network (CNN), also known as convnet, was used to model the relationship between low resolution imaging data and higher resolution spectroscopy data, with the former as training input and the latter as target output. Two types of CNNs were implemented and tested; a basic CNN and an Inception-v3 network. For binary classification, the basic CNN achieved an accuracy of 84.29 % across all atom types, and the Inception-v3-like network achieved an accuracy 85.51 %. This study demonstrates the applicability of deep learning to handle large amounts of imaging/chemical spectroscopy data efficiently and evaluate particle mixing state from a range of environmental samples.

DeepDiagnostics: A Software Package for Streamlined Posterior Evaluation

Automated prediction techniques like simulation-based inference (SBI) are important tasks for science experiments that produce large amounts of complex, raw data. However, their development remains in its early stages because the uncertainties of these techniques lack sufficient trustworthiness and interpretability. Packages for SBI provide a growing set of diagnostics; however, the software requirements are substantial, as they are tied to the inference technology itself, and the APIs lack adaptability. We introduce the DeepDiagnostics package for diagnosing posteriors from analytic likelihood-based methods and SBI methods, such as neural posterior estimation. DeepDiagnostics produces a comprehensive set of high-quality visualizations and metrics in a highly accessible, easy-to-use, and flexible package. We address all of these goals by providing a command-line inference tool and a Python API that is controlled through a configuration file. The package includes common diagnostics, such as parity plots, corner (covariance) plots, simulation-based calibration (SBC) diagnostics (including posterior coverage and rank histograms), Lemos et al. s PQMass and TARP, Masserano et al. s WALDO, Linhart et al. s LC2ST, as well as credible region diagnostics developed by our group.
