Time-series metagenomics reveals changing protistan ecology of a temperate dimictic lake

Abstract Background Protists, single-celled eukaryotic organisms, are critical to food web ecology, contributing to primary productivity and connecting small bacteria and archaea to higher trophic levels. Lake Mendota is a large, eutrophic natural lake that is a Long-Term Ecological Research site and among the world’s best-studied freshwater systems. Metagenomic samples have been collected and shotgun sequenced from Lake Mendota for the last 20 years. Here, we analyze this comprehensive time series to infer changes to the structure and function of the protistan community and to hypothesize about their interactions with bacteria. Results Based on small subunit rRNA genes extracted from the metagenomes and metagenome-assembled genomes of microeukaryotes, we identify shifts in the eukaryotic phytoplankton community over time, which we predict to be a consequence of reduced zooplankton grazing pressures after the invasion of a invasive predator (the spiny water flea) to the lake. The metagenomic data also reveal the presence of the spiny water flea and the zebra mussel, a second invasive species to Lake Mendota, prior to their visual identification during routine monitoring. Furthermore, we use species co-occurrence and co-abundance analysis to connect the protistan community with bacterial taxa. Correlation analysis suggests that protists and bacteria may interact or respond similarly to environmental conditions. Cryptophytes declined in the second decade of the timeseries, while many alveolate groups (e.g., ciliates and dinoflagellates) and diatoms increased in abundance, changes that have implications for food web efficiency in Lake Mendota. Conclusions We demonstrate that metagenomic sequence-based community analysis can complement existing efforts to monitor protists in Lake Mendota based on microscopy-based count surveys. We observed patterns of seasonal abundance in microeukaryotes in Lake Mendota that corroborated expectations from other systems, including high abundance of cryptophytes in winter and diatoms in fall and spring, but with much higher resolution than previous surveys. Our study identified long-term changes in the abundance of eukaryotic microbes and provided context for the known establishment of an invasive species that catalyzes a trophic cascade involving protists. Our findings are important for decoding potential long-term consequences of human interventions, including invasive species introduction.

Novel Results Visualization for Dynamic PSA and New Modeling Features in EMRALD

The Event Modeling Risk Assessment Linked Diagram (EMRALD) tool, developed at the Idaho National Laboratory (INL), was designed to simplify the creation of dynamic models and support various research projects. One of the primary goals of EMRALD was to provide visual methods for modeling. EMRALD consists of two main components: a web-based user interface for model development and a solve engine for running model simulations. Over time, it has evolved to meet the diverse needs of its users. Initially, EMRALD's results were simple text outputs with final key state percentages and uncertainty bounds. However, because EMRALD utilizes a three-phase discrete event simulation and tracks the paths of each simulation run leading to a key state, there is significant potential to analyze large sets of path results data, including state paths, events, and timing. Visualizing this data meaningfully posed a challenge. To address this, a novel time-based Sankey diagram was developed. EMRALD exports results data in a format that can be opened in this Sankey viewer, allowing users to visualize paths, occurrences, events, and probability data for the entire simulation run in a single diagram. Moreover, when EMRALD was first created, there were limited tools capable of meeting its graphical requirements, many of which are no longer supported. In 2024, a new web-based interface was developed using modern graphing tools, enabling additional modeling features. This paper discusses the new dynamic PSA results visualization capability and the enhanced modeling tools available in EMRALD.

Modern control system applications at Fermilab with Dart and Flutter

The control system at Fermilab is undergoing an unprecedented modernization effort. Hundreds of legacy applications originally developed with technology from the early nineties will be replaced with a suite of modern web applications. The selection of an user interface framework is a key technology decision that will impact on all the applications developed over the next decade. The Controls department at Fermilab has decided to use Google’s Dart language and Flutter framework for future application development. In this paper we will discuss the decision process that selected Dart/Flutter and the development of early general purpose control system applications with the framework.

Developing a Prototype Methodology to Rank CO2-EOR Wells and Assess Their Reuse Potential for Geologic Carbon Storage

This paper presents a prototype methodology to assess the possible transition of Class II carbon dioxide-enhanced oil recovery (CO2-EOR) wells to Class VI wells. The focus is on wellbore construction materials—casing, cement, tubing, and the packer—and includes comprehensive workflows to evaluate these materials, with primary emphasis on compliance with Environmental Protection Agency (EPA) Class VI well construction and conversion guidelines. These workflows systematically assess material properties and performance criteria to ensure regulatory compliance and optimize long-term wellbore integrity and functionality. Utilizing Python scripts and JavaScript Object Notation (JSON) representations, the study automates checks on digitized Texas Railroad Commission (TRRC) data to rank wells based on workflow criteria. By emphasizing critical factors such as casing integrity, cementing techniques, tubing compatibility, and packer selection, the methodology helps well owners and operators prioritize wells for potential reuse as CO2 injection wells. Given limitations in digitized data, manual user verification is required in some sections. Future improvements include integrating non-digitized data through web scraping and machine learning techniques. This research serves as a practical guide for stakeholders, supporting environmental compliance and sustainable well operations.

Enhancements and Deployment of the TDAQ System for the Mu2e Experiment

The Real Time Processing Systems Division at Fermilab has deployed new features to the Off-The-Shelf Data Acquisition framework (otsdaq) for the Mu2e experiment. The Mu2e experiment will search for the coherent neutrino-less conversion of a muon into an electron in the field of an aluminum nucleus with a sensitivity improvement of 10,000 times over existing limits. Such a charged lepton flavor-violating reaction probes new physics at a scale unavailable at present or planned high-energy colliders. The Mu2e Trigger and Data Acquisition (TDAQ) system uses otsdaq as its online Data Acquisition System (DAQ) framework. otsdaq integrates the artdaq and art frameworks for event transfer, filtering, and processing. otsdaq is a web-based DAQ software suite focusing on flexibility and scalability and provides a multi-user interface accessible through a web browser. artdaq handles the entire data stream, which is read over the peripheral component interconnect express (PCIe) bus to a software filter algorithm that selects events combined with the data flux coming from a cosmic-ray veto (CRV) system. Detector front-ends are configured through the PCIe bus by customized otsdaq plugins. The otsdaq slow controls infrastructure has been further developed using the experimental physics and industrial control system (EPICS) open-source platform for monitoring, controlling, alarming, and archiving. The detector control system (DCS) for Mu2e has been integrated into otsdaq. The production TDAQ and DCS system has been deployed at the experimental hall and is being debugged and optimized for experiment operations. We report on the feature enhancements and deployment of otsdaq for Mu2e.

The Integration of The Cloudflare WAF

HTTP Strict Transport Security (HSTS) is a standard that ensures website visitor’s traffic is always sent using HTTPS ensuring that all traffic is protected during transit. This initiative was adopted in 2012 by the IETF and has grown in popularity all around the world. Because the traffic is encrypted with TLS/SSL, it can be used by attackers to bypass various cybersecurity capabilities such as a site firewall. To address this lack of visibility into encrypted traffic in motion, the CST at Fermilab acquired the Cloudflare Web Application Firewall (WAF). To help in the implementation and integration of the Cloudflare WAF, I was directed to learn about and aid in this process. This has been a profound learning experience into the on-goings of project management, web application firewalls, collaboration, and networking.

Offshore Geologic Carbon Storage Data Collection and International Project Inventory

We present an interactive data collection to aggregate, understand, and disseminate the data that are publicly available to support offshore GCS which can be leveraged by stakeholders to understand where GCS may be viable offshore, create GCS project analogs, and address challenges to GCS in offshore environments. The Offshore Geologic Carbon Storage Data Collection is an Experience Builder web application of multiple web mapping applications, aggregated into a single tool for each data type for access, visualization, and exploration. We also present a spatial inventory of global offshore GCS efforts to visualize the scale and locations of actualized and potential offshore GCS. It includes project location, project type and stage, CO2 storage resource potential, injection rate, reservoir and seal geology, and key literature references. Quantitative and qualitative comparisons of the distribution and magnitude of projects by their attributes lends spatial insight into the status of global GCS operations and storage resource potential, thereby enabling comparative assessments and cross-cutting knowledge transfer for projects in development. These datasets illuminate trends in ongoing offshore projects and can be leveraged by stakeholders to estimate storage resources, identify subsurface analogs, review regulations, and address challenges to offshore GCS. Additionally, opportunities for concurrent decarbonization strategies can be identified.

Introduction to Engage: NASA Training Session

Welcome to Engage! Engage is a capacity expansion modeling tool supported by the National Renewable Energy Laboratory and based on the Calliope open-source capacity expansion model developed by the ETH Zurich University, maintained at the TU Delft University. Engage is an accessible (free, open-access, web-hosted) and flexible web-based energy system planning application for rapid multiple-energy-form energy system scenario exploration. Its cloud-based, collaborator-sharable data model, intuitive interface and visualization capabilities facilitate collaboration and communication among teams, with experts, and among diverse stakeholder groups exploring energy system implications from district to national-scale models. This training session was presented to the National Aeronautics and Space Administration (NASA) to help them understand how capacity expansion modeling can help them develop single site/distribution analysis of energy to regional airports.

The Integration and Mapping of an Open-Source National Well Resource to Inform Geologic Carbon Storage Site Selection and Risk Prevention: The CO2-Locate Database

Geologic carbon storage (GCS) offers a way to capture and permanently store CO₂ from fossil fuel operations in underground geologic structures, aiding in the transition to a carbon-neutral energy economy. However, CO₂ injection sites can experience gas leakage through existing wells that penetrate storage reservoirs, making knowledge of well locations and characteristics crucial for permitting, infrastructure reusability, and risk assessment in GCS. Currently, public wellbore data from state, federal, and tribal entities are inconsistent and fragmented, with gaps and redundancies. To address this, the National Energy Technology Laboratory (NETL) developed CO2-Locate, an open-source, geospatial database and online application. CO2-Locate integrates over 50 data sources from federal, state, and tribal entities, creating a standardized national well database. Funded by the Bipartisan Infrastructure Law, the database is publicly available through the Energy Data eXchange (EDX) and viewable via the CO2-Locate web mapping application. This tool allows users to query, filter, and visualize well data to support GCS planning, permitting, and risk assessments. This presentation covers the methods used to create CO2-Locate, including data acquisition, processing, attribute mapping, and integration, much of which is automated for future updates. The web mapping application and its role in GCS site selection will also be discussed.

However, because Hg is predominantly accumulated in fish via dietary rather than aqueous exposure, the link between aqueous Hg concentrations and concentrations in fish is not always straightforward. This is particularly confounding for remediation efforts at contaminated sites because although reducing aqueous Hg concentrations may be achievable, concentrations in fish may not respond to these reductions in aqueous concentrations if a sufficient amount of Hg remains within the food web or if conditions favor Hg methylation in the environment.

HIV Molecular Immunology 2025

HIV Molecular Immunology is a companion volume to HIV Sequence Compendium. This publication, the 2025 edition, is the PDF version of Los Alamos Na tional Laboratory’s web-based HIV Molecular Immunology Database (https://www.hiv.lanl.gov/content/ immunology/). The web interface for this relational database has many search interfaces for HIV immunological in formation, as well as interactive tools to help immunologists design reagents and interpret their results.

Establishment of a Vertically Integrated Domestic Manufacturing Process for Production of Substrates Needed for Manufacture of Gas Diffusion Layers

In this project, AvCarb, LLC evaluated the baseline performance metrics of commercial carbon veils and their corresponding Gas Diffusion Layers (GDLs) with the goal of establishing an optimized, vertically integrated production system for wet-laid nonwoven substrates used in gas diffusion media for electrochemical energy storage and conversion devices. Mechanical testing and microstructural characterization were conducted and used to develop a multiscale computational model capable of simulating and predicting the performance of GDLs in fuel cells. Although the project successfully generated foundational transport and modeling data, it was terminated prior to identifying the critical GDL design parameters necessary for full optimization. The program aimed to improve carbon veil fabrication through enhanced fiber dispersion, fiber-fiber adhesion control, and improved web formation, enabling the production of high-quality, uniform substrates. Simulations were intended to guide mixing and solution delivery system design and process conditions, followed by production-scale trials to evaluate fiber dispersion, web uniformity, and mechanical robustness. At full deployment, the proposed production line would have been capable of producing approximately 650,000 m² of carbon veil annually. This capability remains strategically important, as the United States currently lacks a domestic source of wet-laid nonwoven carbon substrates that satisfy the stringent quality requirements for fuel-cell GDLs and electrolyzers representing an ongoing supply-chain vulnerability. Beyond supply-chain benefits, the project established a robust benchmarking dataset for existing commercial carbon veils while advancing next-generation material concepts targeting improved performance and manufacturing consistency.

REopt: Energy Decision Analysis Overview for NCSP+ States Collaborative [Slides]

This presentation offers an overview of NREL's REopt(R) web tool for the National Community Solar Partnership+ States Collaborative. REopt is a techno-economic modeling tool for evaluating distributed energy resources toward a site's cost savings and resilience goals. The presentation includes an overview of the REopt platform, a REopt web tool demonstration, and resources to learn more about REopt.

PRIMO – The Oil & Gas Well Plugging Optimizer

This work presents PRIMO’s main capabilities and introduces the PRIMO web application, an intuitive user interface that leverages our sophisticated mathematical optimization model to rigorously optimize P&A priorities and plugging campaign efficiency. The web app simplifies user interaction, provides a powerful data management framework, and supports a broad user base (e.g., state agencies, well owners/operators, and plugging companies) to use PRIMO for decision-making. Specifically, we provide a demonstration of how to input the information on candidate wells, plugging campaign budget, user-defined priority and efficiency criteria to PRIMO. A real-world case study that consists of 1411 oil and gas wells and impact and efficiency priorities (e.g., well age, well proximity to schools/hospitals, well accessibility, distance between wells in projects) is presented to showcase PRIMO’s core capabilities: (i) ranking a candidate well population based on priorities, (ii) recommending high-impact and high-efficiency P&A projects, and (iii) assigning impact and efficiency scores to projects allowing for rigorous quantitative comparison among them.

Demonstration of Optimal Benchmark Selection Website and Validation of the q c Coverage Metric Using HEU-SOL-THERM-013-003 Experiment

In the work documented in this interim report, the experiment selection toolkit web site was demonstrated and q C coverage metric methodology was validated for IEU-MET-FAST-002-001, MIX-COMP-THERM 004-004, and HEU-SOL-THERM-013-003 experiments. 𝑞 𝐶 is an information-theoretic measure based on mutual information that quantifies the ability of candidate benchmark experiments to reduce the bias and uncertainty of a target criticality safety application. The metric and an accompanying open-source Python toolkit with a web-based interface were tested against a benchmark set of 425 experiments drawn from the International Criticality Safety Benchmark Evaluation Project Handbook. The interface is hosted at https://edim.covdef.com. It accepts sensitivity data files produced by the TSUNAMI-IP module of the SCALE code system and supports both (i) deterministic analysis using the ENDF/B-VII.0 covariance library and (ii) stochastic analysis based on user-supplied keff samples. Demonstrations on representative applications across a range of material composition, spectrum, and form show that q C -guided benchmark selection achieves greater uncertainty reduction with fewer experiments and yields more stable posterior bias and uncertainty estimates than traditional similarity coefficient ( c k )–based selection, while also capturing valuable low-ck experiments that one-to-one metrics overlook.
