Integrase-on-Demand

SAND2025-07449O Integrase-on-Demand is a software tool that allows users to identify regions in genomic sequences where genetic material can be integrated with high probability. It uses a database of integrases and their DNA attachment sites to search against any genomic sequence, producing a list of open sites, the integrase sequence, and the source of the genomic island. The program requires MASH software to be available on the system. It consists of a main script and a precomputed input file, with a taxonomy mode that searches closely related genomes and a search mode that looks for identical attachment site matches in the integrase/attachment input file. This reference library offers a collection of reference mechanization equations and methods for estimating the position and movement of vehicles over time. Rather than aiming for the highest precision or performance, ENnUI focuses on creating a user-friendly framework that allows users to benchmark their own algorithms against a standard set of tools. It is useful for post-processing data and real-time navigation solutions. SAND2025-04589O pdas-experiments automates computational experiments of fluid flow simulations. It uses the pressio-demoapps-schwarz package as a basis to break down complex simulations into smaller, manageable parts. This application is an extension of the Sandia Pressio software which uses domain decomposition to work with complex simulations more efficiently. Users can test different simulation setups, while keeping a detailed record of their experiments so they can be reproduced later. The software includes a C++ program that runs individual experiments based on user-defined settings in a YAML file, as well as a Python script that can manage multiple simulations at once. DiMER

It takes user-provided data and scans various databases to find the best matches for gene functions, generating a clear summary of results. DiMER identifies the most relevant functional annotations and improves upon previous annotations by replacing instances of "unknown protein function" with more accurate descriptions. DiMER requires minimal setup. GenConfig

SAND2025-04091O GenConfig converts a build name into a set of configuration flags or CMake fragment files for use with CMake. This is accomplished using ConfigKeywordParser and two configuration files. GenConfig is the main tool in a set of software libraries used for generating and configuring an environment and configuration flags. The tool uses other modules within the GenConfig family to ultimately parse and enable an environment that is ready for development from a given build name string. The unique algorithms used in GenConfig mainly pertain to validating the format and checking the existence of the given build string in the expected configuration .ini files. This tool uses precomputed frequency domain data for specific cross-sectional shapes or a generalized shedding model, along with geometric data and structural natural frequency data, to identify areas and conditions where vortex-induced vibration may occur. It uses a clustering algorithm for additive manufacturing (AM) parts using generalized spherical harmonics (GSH) and Euclidean distance transform (EDT) with an autoencoder to quantify material microstructure. Dirty Word Scanner

SAND2025-09142O Dirty Word Scanner helps prevent the accidental inclusion of sensitive terms by scaning files in repositories to catch "dirty words" before they are committed. While there are existing solutions focused on passwords and API keys, this tool offers additional features tailored to specific security needs. It will function as a standalone tool, incorporating advanced capabilities from similar tools to provide a comprehensive solution. This tool can unpack HDF5 files and examine their contents. It can display image, audio, and visual files to the user and request a manual determination of whether they are safe. It can also detect arbitrary binary files and ask the user to verify that they're safe. The tool enables sophisticated whitelisting of strings and regular expressions for cases where a term is sensitive in certain contexts but not in others.
